AbstractSince the first Spanish settlers brought horses to America centuries ago, several local varieties and breeds have been established in the New World. These were generally a consequence of the admixture of the different breeds arriving from Europe. In some instances, local horses have been selectively bred for specific traits, such as appearance, endurance, strength, and gait. We looked at the genetics of two breeds, the Puerto Rican Non-Purebred (PRNPB) (also known as the “Criollo”) horses and the Puerto Rican Paso Fino (PRPF), from the Caribbean Island of Puerto Rico. While it is reasonable to assume that there was a historic connection between the two, the genetic link between them has never been established. In our study, we started by looking at the genetic ancestry and diversity of current Puerto Rican horse populations using a 668 bp fragment of the mitochondrial DNA D-loop (HVR1) in 200 horses from 27 locations on the island. We then genotyped all 200 horses in our sample for the “gait-keeper” DMRT3 mutant allele previously associated with the paso gait especially cherished in this island breed. We also genotyped a subset of 24 samples with the Illumina Neogen Equine Community genome-wide array (65,000 SNPs). This data was further combined with the publicly available PRPF genomes from other studies. Our analysis show an undeniable genetic connection between the two varieties in Puerto Rico, consistent with the hypothesis that PRNPB horses represent the descendants of the original genetic pool, a mix of horses imported from the Iberian Peninsula and elsewhere in Europe. Some of the original founders of PRNRB population must have carried the “gait-keeper” DMRT3 allele upon arrival to the island. From this admixture, the desired traits were selected by the local people over the span of centuries. We propose that the frequency of the mutant “gait-keeper” allele originally increased in the local horses due to the selection for the smooth ride and other characters, long before the PRPF breed was established. To support this hypothesis, we demonstrate that PRNPB horses, and not the purebred PRPF, carry a signature of selection in the genomic region containing the DMRT3 locus to this day. The lack of the detectable signature of selection associated with the DMRT3 in the PRPF would be expected if this native breed was originally derived from the genetic pool of PRNPB horses established earlier and most of the founders already had the mutant allele. Consequently, selection specific to PRPF later focused on allels in other genes (including CHRM5, CYP2E1, MYH7, SRSF1, PAM, PRN and others) that have not been previously associated with the prized paso gait phenotype in Puerto Rico or anywhere else.

Red raspberry (Rubus idaeus L.) is an expanding high-value berry crop worldwide. The presence of prickles, outgrowths of epidermal tissues lacking vasculature, on the canes, petioles, and undersides of leaves complicates both field management and harvest. The utilization of cultivars with fewer prickles or prickle-free canes simplifies production. A previously generated population segregating for prickles utilizing the s locus between the prickle-free cultivar Joan J (ss) and the prickled cultivar Caroline (Ss) was analyzed to identify the genomic region associated with prickle development in red raspberry. Genotype by sequencing (GBS) was combined with a genome-wide association study (GWAS) using fixed and random model circulating probability unification (FarmCPU) to analyze 8474 single nucleotide polymorphisms (SNPs) and identify significant markers associated with the prickle-free trait. A total of four SNPs were identified on chromosome 4 that were associated with the phenotype and were located near or in annotated genes. This study demonstrates how association genetics can be used to decipher the genetic control of important horticultural traits in Rubus, and provides valuable information about the genomic region and potential genes underlying the prickle-free trait.

Congenital fibrinogen disorders are very rare in dogs. Cases of afibrinogenemia have been reported in Bernese Mountain, Bichon Frise, Cocker Spaniel, Collie, Lhasa Apso, Viszla, and St. Bernard dogs. In the present study, we examined four miniature wire-haired Dachshunds with afibrinogenemia and ascertained their pedigree. Homozygosity mapping and a genome-wide association study identified a candidate genomic region at 50,188,932–64,187,680 bp on CFA15 harboring FGB (fibrinogen beta chain), FGA (fibrinogen alpha chain), and FGG (fibrinogen gamma-B chain). Sanger sequencing of all three fibrinogen genes in two cases and validation of the FGA-associated mutation (FGA:g.6296delT, NC_006597.3:g.52240694delA, rs1152388481) in pedigree members showed a perfect co-segregation with afibrinogenemia-affected phenotypes, obligate carriers, and healthy animals. In addition, the rs1152388481 variant was validated in 393 Dachshunds and samples from 33 other dog breeds. The rs1152388481 variant is predicted to modify the protein sequence of both FGA transcripts (FGA201:p.Ile486Met and FGA-202:p.Ile555Met) leading to proteins truncated by 306 amino acids. The present data provide evidence for a novel FGA truncating frameshift mutation that is very likely to explain the cases of severe bleeding due to afibrinogenemia in a Dachshund family. This mutation has already been spread in Dachshunds through carriers before cases were ascertained. Genetic testing allows selective breeding to prevent afibrinogenemia-affected puppies in the future.

ABSTRACTThe Functional Compensation Hypothesis (Hochberg 1986a, b) interprets frequent expression of pronominal subjects as compensation for frequent deletion of agreement marking on finite verbs in Puerto Rican Spanish (PRS). Specifically, this applies to 2sg.túwhere variably deleted word-final -smarks agreement. If the hypothesis is correct, finite verbs with agreement deleted in speech should co-occur more frequently with pronominal subjects than finite verbs with agreement intact. Likewise, social dialects which frequently delete agreement should show higher rates of pronominal expression than social dialects which less frequently delete agreement. These auxiliary hypotheses are tested across a socially stratified sample of 62 speakers from San Juan. Functional compensation does show stylistic and social patterning in the category of Specifictú, not in that of Non-specifictú. However, Non-specifictúis the key to frequency differences between -s-deleting PRS and -s-conserving Madrid; hence the Functional Compensation Hypothesis should be discarded. Abstract Objective: This study aimed to examine factors that may have contributed to community disaster resilience following Hurricane Maria in Puerto Rico. Methods: In April 2018, qualitative interviews (n = 22) were conducted with stakeholders in 7 Puerto Rican municipalities (9% of total). Transcripts were deductively and inductively coded and analyzed to identify salient topics and themes, then examined according to strategic themes from the Federal Emergency Management Association’s (FEMA) Whole Community Approach. Results: Municipal preparedness efforts were coordinated, community-based, leveraged community assets, and prioritized vulnerable populations. Strategies included (1) multi-sectoral coordination and strategic personnel allocation; (2) neighborhood leader designation as support contacts; (3) leveraging of community leader expertise and social networks to protect vulnerable residents; (4) Censuses of at-risk groups, health professionals, and first responders; and (5) outreach for risk communication and locally tailored protective measures. In the context of collapsed telecommunications, communities implemented post-disaster strategies to facilitate communication with the Puerto Rican Government, between local first responders, and to keep residents informed, including the use of: (1) police radios; (2) vehicles with loudspeakers; (3) direct interpersonal communication; and (4) solar-powered Internet radio stations. Conclusions: Adaptive capacities and actions of Puerto Rican communities exemplify the importance of local solutions in disasters. Expanded research is recommended to better understand contributors to disaster resilience.

Puerto Rico has long been understood by archaeologists as a key geographical location for understanding the succession of cultural occupations in the Caribbean (Alegría, 1965; Curet, 2006; Siegel, 2005.) Unfortunately, despite the importance of archaeology in this region, the island has been continuously effected by socio-economic instability, lack of archaeological funding opportunities, few specialized academic programs, and a heavy focus on cultural resource management (CRM) rather than academic research. Though more Puerto Rican-focused archaeologists have joined the academic discussion, publications in this area are still relatively low and heavily focused on CRM and salvage work. Poor funding and resources for non-consulting archaeological projects has relegated Puerto Rico to the “island with the lowest number of publications in the Spanish Caribbean.” (L.A. Current, 2006 pg. 656). This paper will highlight some of the limitations of working in Puerto Rican archaeology. We will use the experiences we gained from our research project at the La Mina archaeological site to shed light on some of the difficulties we encountered as well as (hopefully) encourage an increase in academic and financial support for this understudied region of the Caribbean.

Resolving the role of natural selection is a basic objective of evolutionary biology. It is generally difficult to detect the influence of selection because ubiquitous non-selective stochastic change in allele frequencies (genetic drift) degrades evidence of selection. As a result, selection scans typically only identify genomic regions that have undergone episodes of intense selection. Yet it seems likely such episodes are the exception; the norm is more likely to involve subtle, concurrent selective changes at a large number of loci. We develop a new theoretical approach that uncovers a previously undocumented genome-wide signature of selection in the collective divergence of allele frequencies over time. Applying our approach to temporally-resolved allele frequency measurements from laboratory and wild Drosophila populations, we quantify the selective contribution to allele frequency divergence and find that selection has substantial effects on much of the genome. We further quantify the magnitude of the total selection coefficient (a measure of the combined effects of direct and linked selection) at a typical polymorphic locus, and find this to be large (of order 1%) even though most mutations are not directly under selection. We find that selective allele frequency divergence is substantial at intermediate allele frequencies, which we argue is most parsimoniously explained by positive --- not purifying --- selection. Thus, in these populations most mutations are far from evolving neutrally in the short term (tens of generations), including mutations with neutral fitness effects, and the result cannot be explained simply as a purging of deleterious mutations.

Farmers across the globe are experiencing compounding shocks that make evident the need to better understand potential drivers and barriers to strengthen adaptive capacity. This is especially true in the context of a disaster, where a disruption in the natural and built environment hinders livelihood strategies and exposes the underlying dynamics that perpetuate vulnerability to natural hazards. As such, the interconnections of structural and individual attributes must be considered when evaluating adaptive capacity. This paper uses a convergent mixed-methods approach to assess Puerto Rican farmers' actual and intended adoption of adaptation practices, in light of the obstacles they faced toward recovery after 2017's category four Hurricane Maria, to contribute to better understanding adaptive capacity. This study uses data from 405 farmers across Puerto Rico (87% response rate), surveyed 8 months after Maria by agricultural agents of the Extension Service of the University of Puerto Rico at Mayagüez. Quantitative data was assessed through negative binomial regressions (actual adoption) and generalized linear models (intended adoption), while qualitative data (reported obstacles) were analyzed through thematic analysis. This study found that almost half of farmers adopted an adaptation practice after Maria, and that in many cases, broader structures, such as systems of governance, farmers' social networks, and infrastructure, affect adaptive capacity more than individual perceptions of capacity. Future adaptation strategies and interventions, especially in the context of disaster, should consider the extent to which structural factors hinder individuals' ability to prepare for, respond, and recover from the impacts of these shocks. Our results show that there might be opportunity to enact new systems in light of catastrophic events, but this does not solely depend on individual actions. The mixed-methods approach used can inform future studies in better assessing adaptive capacity from a standpoint that incorporates individual and structural components.
