Coral reefs, the most biodiverse habitats in the ocean, are formed by anthozoan cnidarians, the scleractinian corals. Recently, however, ongoing climate change has imperiled scleractinian corals and coral reef environments are changing drastically. Thus, convenient, high-density monitoring of scleractinian corals is essential to understand changes in coral reef communities. Environmental DNA (eDNA) metabarcoding is potentially one of the most effective means of achieving it. Using publicly available scleractinian mitochondrial genomes, we developed high-specificity primers to amplify mitochondrial 12S ribosomal RNA (12S) and cytochrome oxidase-1 (CO1) genes of diverse scleractinian corals, which could be used for genus-level metabarcoding analyses, using next-generation sequencing technologies. To confirm the effectiveness of these primers, PCR amplicon sequencing was performed using eDNA isolated along the seashore of Okinawa, Japan. We successfully amplified all eDNA samples using PCR. Approximately 93 and 72% of PCR amplicon sequences of 12S and CO1 primers originated from scleractinian 12S and CO1 genes, respectively, confirming higher specificities for coral mitochondrial genes than primers previously used for coral eDNA metabarcoding. We also found that hierarchical clustering, based on the percentage of mapped reads to each scleractinian genus, discriminates between sampling locations, suggesting that eDNA surveys are sufficiently powerful to reveal differences between coral communities separated by <1 km. We conclude that the method reported here is a powerful tool for conducting efficient eDNA surveys targeting scleractinian corals.

Coral reef is one of the important coastal ecosystems that have high biodiversity. This study aims to analyze the composition of the taxa and the distribution of coral species, the ecological index of coral communities and the status of coral reefs. The research was conducted from April-May 2019 in the coastal waters of Hukurila Village, South Leitimur District, Ambon City. Collecting coral data by using the Line Intercept Transect (LIT) method. Determination of coral reef condition based on percent data (value) of coral reef cover. During the study, 116 species of stony coral from 49 genera and 16 families were found, which 50 species of them are protected and 23 species of ornamental coral. The similarity index of stony coral species between coral reef locations ranges from 0.52-0.76 or there is the similarity of stony coral species between locations coral reef in the amount of 52-76%. The coral reefs of Hukurila Village have high diversity of coral species, with a low dominance of coral species in the community, and the compatibility of coral species in the community is classified as stable. Acropora corals contributed a low covering percent value (9.98%), while Non-Acropora corals contributed a relatively high percent of covering value (43.56%). The status of coral reefs between locations in the coastal waters of Hukurila Village is in the criteria of good (healthy).   ABSTRAK Terumbu karang merupakan salah satu ekosistem pesisir penting yang emiliki kenanekaragaman hayati tinggi. Penelitian ini bertujuan untuk menganalisis komposisi taksa dan sebaran spesies karang, indeks ekologi kominitas karang dan status terumbu karang. Penelitian dilakukan dari April-Mei 2019 di perairan pesisir Negeri Hukurila Kecamatan Leitimur Selatan Kota Ambon. Pengumpulan data karang menggunakan metode Line Intercept Transect (LIT). Penentuan kondisi terumbu karang berdasarkan data (nilai) persen penutupan karang batu. Selama penelitian ditemukan 116 spesies karang batu dari 49 genera dan 16 famili, dimana 50 spesies diantaranya dilindungi dan 23 spesies karang hias. Indeks similaritas spesies karang batu antar stasiun terumbu karang berkisar antara 0,52-0,76 atau terdapat kesamaan spesies karang batu antar lokasi terumbu karang sebesar 52-76%. Terumbu karang Negeri Hukurila memiliki diversitas spesies karang tinggi, dengan dominansi spesies karang rendah dalam komunitas, dan keserasian spesies karang dalam komunitas tergolong stabil. Karang Acropora memberi kontribusi nilai persen penutupan rendah (9,98%), sementara karang Non-Acropora memberi kontribusi nilai persen penutupan karang batu relatif tinggi (43,56%). Status terumbu karang antar stasiun terumbu perairan pesisir Negeri Hukurila berada dalam kriteria baik (sehat).   Kata kunci: terumbu, karang batu, keragaman spesies, kesamaan, persen penutupan

Abstract Objective A quantitative PCR (qPCR) assay for the detection of redside shiner (Richardsonius balteatus) environmental DNA (eDNA) was designed as a side product of a larger project aimed at using eDNA to determine the presence and geographic extent of native and non-native fishes in the reservoirs and associated tributaries above the three mainstem dams (Ross, Diablo, Gorge) on the Skagit River, Washington, USA. The eDNA survey results can be used to help guide additional sampling efforts that include traditional sampling methods, such as electrofishing and netting. Results The redside shiner qPCR assay (RSSCOI_540-601) was validated by testing for sensitivity using redside shiner genomic DNA from three different populations and by testing for specificity against 30 potentially sympatric species. No non-target amplification was observed in our validation tests. We then evaluated the assay on field-collected water samples where there are known populations of redside shiner and a negative control site where the target species is known to be absent. The field-collected water samples tested positive at the redside shiner sites and tested negative at the negative control site. The assay could provide resource managers with an effective means for surveying and monitoring redside shiner populations.

Observations of coral reef losses to climate change far exceed our understanding of historical degradation before anthropogenic warming. This is a critical gap to fill as conservation efforts simultaneously work to reverse climate change while restoring coral reef diversity and function. Here, we focused on southern China’s Greater Bay Area, where coral communities persist despite centuries of coral mining, fishing, dredging, development, and pollution. We compared subfossil assemblages with modern-day communities and revealed a 40% decrease in generic diversity, concomitant to a shift from competitive to stress-tolerant species dominance since the mid-Holocene. Regions with characteristically poor water quality—high chl-a, dissolved inorganic nitrogen, and turbidity—had lower contemporary diversity and the greatest community composition shift observed in the past, driven by the near extirpation of Acropora. These observations highlight the urgent need to mitigate local stressors from development in concert with curbing greenhouse gas emissions.

Abstract Herbivorous fishes play important ecological roles in coral reefs by consuming algae that can otherwise outcompete corals, but we know little about the gut microbiota that facilitates this process. This study focussed on the gut microbiota of an ecologically important coral reef fish, the convict surgeonfish Acanthurus triostegus. We sought to understand how the microbiome of this species varies along its gastrointestinal tract and how it varies between juvenile and adult fish. Further, we examined if the bacteria associated with the diet consumed by juveniles contributes to the gut microbiota. 16S rRNA gene amplicon sequencing showed that bacterial communities associated with the midgut and hindgut regions were distinct between adults and juveniles, however, no significant differences were seen for gut wall samples. The microbiota associated with the epilithic algal food source was similar to that of the juvenile midgut and gut wall but differed from the microbiome of the hindgut. A core bacterial community including members of taxa Epulopiscium and Brevinemataceae was observed across all gastrointestinal and diet samples, suggesting that these bacterial symbionts can be acquired by juvenile convict surgeonfish horizontally via their diet and then are retained into adulthood.

Abstract Background New developments in next-generation sequencing technologies and massive data received from this approach open wide prospects for personalised medicine and nutrition studies. Metagenomic analysis of the gut microbiota is paramount for the characterization of human health and wellbeing. Despite the intensive research, there is a huge gap and inconsistency between different studies due to the non-standardised and biased pipeline. Methodical and systemic understanding of every stage in the process is necessary to overcome all bottlenecks and grey zones of gut microbiota studies, where all details and interactions between processes are important. Results Here we show that an inexpensive, but reliable iSeq 100 platform is an excellent tool to perform the analysis of the human gut microbiota by amplicon sequencing of the 16 S rRNA gene. Two commercial DNA extraction kits and different starting materials performed similarly regarding the taxonomic distribution of identified bacteria. DNA/RNA Shield reagent proved to be a reliable solution for stool samples collection, preservation, and storage, as the storage of faecal material in DNA/RNA Shield for three weeks at different temperatures and thawing cycles had a low impact on the bacterial distribution. Conclusions Altogether, a thoroughly elaborated pipeline with close attention to details ensures high reproducibility with significant biological but not technical variations.

AbstractOne of the major goals of coral reef conservation is to determine the most effective means of managing marine resources in regions where economic conditions often limit the options available. For example, no-take fishing areas can be impractical in regions where people rely heavily on reef fish for food. In this study we test whether coral reef health differed among areas with varying management practices and socio-economic conditions on Pulau Weh in the Indonesian province of Aceh. Our results show that gear restrictions, in particular prohibiting the use of nets, were successful in minimizing habitat degradation and maintaining fish biomass despite ongoing access to the fishery. Reef fish biomass and hard-coral cover were two- to eight-fold higher at sites where fishing nets were prohibited. The guiding principle of the local customary management system, Panglima Laot, is to reduce conflict among community members over access to marine resources. Consequently, conservation benefits in Aceh have arisen from a customary system that lacks a specific environmental ethic or the means for strong resource-based management. Panglima Laot includes many of the features of successful institutions, such as clearly defined membership rights and the opportunity for resource users to be involved in making, enforcing and changing the rules. Such mechanisms to reduce conflict are the key to the success of marine resource management, particularly in settings that lack resources for enforcement.

AbstractBackgroundSequencing and PCR errors are a major challenge when characterising genetic diversity using high-throughput amplicon sequencing (HTAS).ResultsWe have developed a multiplexed HTAS method, MAUI-seq, which uses unique molecular identifiers (UMIs) to improve error correction by exploiting variation among sequences associated with a single UMI. We show that two main advantages of this approach are efficient elimination of chimeric and other erroneous reads, outperforming DADA2 and UNOISE3, and the ability to confidently recognise genuine alleles that are present at low abundance or resemble chimeras.ConclusionsThe method provides sensitive and flexible profiling of diversity and is readily adaptable to most HTAS applications, including microbial 16S rRNA profiling and metabarcoding of environmental DNA.
