ABSCISIC ACID REPRESSOR-1 (ABR1), an APETALA2 (AP2) domain containing transcription factor (TF) contribute important function against variety of external cues. Here, we report an AP2/ERF TF, AtERF60 that serves as an important regulator of ABR1 gene. AtERF60 is induced in response to drought, salt, abscisic acid (ABA), salicylic acid (SA), and bacterial pathogen PstDC3000 infection. AtERF60 interacts with DEHYDRATION RESPONSE ELEMENTS (DRE1/2) and GCC box indicating its ability to regulate multiple responses. Overexpression of AtERF60 results in the drought and salt stress tolerant phenotype in both seedling and mature Arabidopsis plants in comparison with the wild type (WT-Col). However, mutation in AtERF60 showed hyperactive response against drought and salt stress in comparison with its overexpression and WT. Microarray and qRT-PCR analysis of overexpression and mutant lines indicated that AtERF60 regulates both abiotic and biotic stress inducible genes. One of the differentially expressing transcripts was ABR1 and we found that AtERF60 interacts with the DRE cis-elements present in the ABR1 promoter. The mutation in AtERF60 showed ABA hypersensitive response, increased ABA content, and reduced susceptibility to PstDC3000. Altogether, we conclude that AtERF60 represses ABR1 transcript by binding with the DRE cis-elements and modulates both abiotic and biotic stress responses in Arabidopsis.

Background: ASC/ASCL proneural transcription factors are oncogenic and exhibit impressive reprogramming and pioneer activities. In both Drosophila and mammals, these factors are central in the early specification of the neural fate, where they act in opposition to Notch signalling. However, the role of ASC on the chromatin during CNS neural stem cells birth remains elusive. Results: We investigated the chromatin changes accompanying neural commitment using an integrative genetics and genomics methodology. We found that ASC factors bind equally strongly to two distinct classes of cis-regulatory elements: open regions remodeled earlier during maternal to zygotic transition by Zelda and Zelda-independent, less accessible regions. Both classes cis-elements exhibit enhanced chromatin accessibility during neural specification and correlate with transcriptional regulation of genes involved in many biological processes necessary for neuroblast function. We identified an ASC-Notch regulated TF network that most likely act as the prime regulators of neuroblast function. Using a cohort of ASC target genes, we report that ASC null neuroblasts are defectively specified, remaining initially stalled, lacking expression of many proneural targets and unable to divide. When they eventually start proliferating, they produce compromised progeny. Generation of lacZ reporter lines driven by proneural-bound elements display enhancer activity within neuroblasts and proneural dependency. Therefore, the partial neuroblast identity seen in the absence of ASC genes is driven by other, proneural-independent, cis-elements. Neuroblast impairment and the late differentiation defects of ASC mutants are corrected by ectodermal induction of individual ASC genes but not by individual members of the TF network downstream of ASC. However, in wild type embryos induction of individual members of this network induces CNS hyperplasia, suggesting that they synergize with the activating function of ASC to establish the chromatin dynamics that promote neural specification. Conclusion: ASC factors bind a large number of enhancers to orchestrate the timely activation of the neural chromatin program during neuroectodermal to neuroblast transition. This early chromatin remodeling is crucial for both neuroblast homeostasis as well as future progeny fidelity.

The genomes of higher eukaryotes are partitioned into topologically associated domains or TADs, and insulators (also known as boundary elements) are the key elements responsible for their formation and maintenance. Insulators were first identified and extensively studied in Drosophila as well as mammalian genomes, and have also been described in yeast and plants. In addition, many insulator proteins are known in Drosophila, and some have been investigated in mammals. However, much less is known about this important class of non-coding DNA elements in plant genomes. In this review, we take a detailed look at known plant insulators across different species and provide an overview of potential determinants of plant insulator functions, including cis-elements and boundary proteins. We also discuss methods previously used in attempts to identify plant insulators, provide a perspective on their importance for research and biotechnology, and discuss areas of potential future research.

Abstract APETALA2 (AP2) subfamily transcription factors participate in plant growth and development, but their roles in plant immunity remain unclear. Here, we discovered that the AP2 transcription factor CaAIL1 functions in immunity against Ralstonia solanacearum infection (RSI) in pepper (Capsicum annuum). CaAIL1 expression was upregulated by RSI, and loss- and gain-of-function assays using virus-induced gene silencing and transient overexpression, respectively, revealed that CaAIL1 plays a positive role in immunity to RSI in pepper. Chromatin immunoprecipitation sequencing (ChIP-seq) uncovered a subset of transcription-factor-encoding genes, including CaRAP2-7, CaGATA17, CaGtf3a and CaTCF25, that were directly targeted by CaAIL1 via their cis-elements, such as GT or AGGCA motifs. ChIP-qPCR and electrophoretic mobility shift assays confirmed these findings. These genes, encoding transcription factors with negative roles in immunity, were repressed by CaAIL1 during pepper response to RSI, whereas genes encoding positive immune regulators such as CaEAS were derepressed by CaAIL1. Importantly, we showed that the atypical EAR motif (LXXLXXLXX) in CaAIL1 is indispensable for its function in immunity. These findings indicate that CaAIL1 enhances the immunity of pepper against RSI by repressing a subset of negative immune regulators during the RSI response through its binding to several cis-elements in their promoters.

The basic helix-loop-helix (bHLH) family of transcription factors is one of the most significant and biggest in plants. It is involved in the regulation of both growth and development, as well as stress response. Numerous members of the bHLH family have been found and characterized in woody plants in recent years. However, no systematic study of the bHLH gene family has been published for Hibiscus hamabo Sieb. et Zucc. In this research, we identified 162 bHLH proteins (HhbHLHs) from the genomic and transcriptomic datasets of H. hamabo, which were phylogenetically divided into 19 subfamilies. According to a gene structural study, the number of exon-introns in HhbHLHs varied between zero and seventeen. MEME research revealed that the majority of HhbHLH proteins contained three conserved motifs, 1, 4, and 5. The examination of promoter cis-elements revealed that the majority of HhbHLH genes had several cis-elements involved in plant growth and development and abiotic stress responses. In addition, the overexpression of HhbHLH2 increased salt and drought stress tolerance in Arabidopsis.

Cohesin-mediated loop extrusion folds interphase chromosomes at the ten to hundreds kilobases scale. This process produces structural features such as loops and topologically associating domains. We identify three types of cis-elements that define the chromatin folding landscape generated by loop extrusion. First, CTCF sites form boundaries by stalling extruding cohesin, as shown before. Second, transcription termination sites form boundaries by acting as cohesin unloading sites. RNA polymerase II contributes to boundary formation at transcription termination sites. Third, transcription start sites form boundaries that are mostly independent of cohesin, but are sites where cohesin can pause. Together with cohesin loading at enhancers, and possibly other cis-elements, these loci create a dynamic pattern of cohesin traffic along the genome that guides enhancer-promoter interactions. Disturbing this traffic pattern, by removing CTCF barriers, renders cells sensitive to knock-out of genes involved in transcription initiation, such as the SAGA and TFIID complexes, and RNA processing such DEAD-Box RNA helicases. In the absence of CTCF, several of these factors fail to be efficiently recruited to active promoters. We propose that the complex pattern of cohesin movement along chromatin contributes to appropriate promoter-enhancer interactions and localization of transcription and RNA processing factors to active genes.

Protein synthesis is tightly regulated at each step of translation. In particular, the formation of the basic cap-binding complex, eukaryotic initiation factor 4F (eIF4F) complex, on the 5′ cap structure of mRNA is positioned as the rate-limiting step, and various cis-elements on mRNA contribute to fine-tune spatiotemporal protein expression. The cis-element on mRNAs is recognized and bound to the trans-acting factors, which enable the regulation of the translation rate or mRNA stability. In this review, we focus on the molecular mechanism of how the assembly of the eIF4F complex is regulated on the cap structure of mRNAs. We also summarize the fine-tuned regulation of translation initiation by various trans-acting factors through cis-elements on mRNAs.

Οι καθολικά εκφραζόμενες ριβοσωμικές πρωτεΐνες αποτελούν βασικά συστατικά του ριβοσώματος, το οργανίδιο που είναι υπεύθυνο για την παραγωγή πρωτεϊνών στο κύτταρο και αποτελεί μία από τις πιο συντηρημένες υποκυτταρικές δομές, από βακτήρια μέχρι σπονδυλωτά. Ιστορικά, οι πρωτεΐνες αυτές θεωρήθηκαν αποκλειστικά ως δομικά στοιχεία απαραίτητα για τη διατήρηση της δομικής ακεραιότητας του μηχανισμού μετάφρασης. Πρόσφατα, ωστόσο, πολλές μελέτες έχουν προκύψει αμφισβητώντας αυτή τη παραδοσιακή έννοια. Μέσα από διάφορες αλληλεπιδράσεις με συγκεκριμένες πρωτεΐνες και cis ρυθμιστικά στοιχεία (cis-elements) των αγγελιοφόρων RNA (messenger RNA; mRNA), οι ριβοσωμικές πρωτεΐνες ασκούν απρόβλεπτο έλεγχο της μετάφρασης και της κυτταρικής ομοιόστασης. Η παρούσα μελέτη στοχεύει να περιγράψει με συστηματικό τρόπο την ανάλυση και μελέτη των επιπέδων έκφρασης των ριβοσωμικών πρωτεϊνών στη βιοϊατρική βιβλιογραφία και τη σχέση τους με παθολογικούς φαινοτύπους. Αυτό αποτελεί ένα σημαντικό στοιχείο αξιοποίησης των μεθοδολογιών της συστημικής φαρμακολογίας, αφού η τεκμηριωμένη μοριακή γνώση επιτρέπει στην επιλογή φαρμακευτικών στόχων για την ανάπτυξη θεραπευτικών με μεγαλύτερη επιτυχία. Τα αποτελέσματά μας δείχνουν ότι το επίπεδο της βιβλιογραφικής κάλυψης για τις διάφορες ριβοσωμικές πρωτεΐνες κυμαίνεται ευρέως, με ορισμένες να έχουν μελετηθεί εκτενώς, ενώ άλλες να έχουν τραβήξει ελάχιστο πειραματικό ενδιαφέρον. Επιπρόσθετα, δείχθηκε ότι το επίπεδο της βιβλιογραφικής κάλυψης για τις ριβοσωμικές πρωτεΐνες δεν σχετίζεται με τα επίπεδα συντήρησής τους. Επιπλέον, η σημασιολογική αναζήτηση συγκεκριμένων οντοτήτων για όρους ασθένειας, αποκαλύπτει τους όρους «καρκίνο», «αναπτυξιακά ελαττώματα» και «αιματολογικές διαταραχές» ως τους κυρίαρχους φαινοτύπους νόσων που σχετίζονται με τις περισσότερες ριβοσωμικές πρωτεΐνες. Επιπρόσθετα, με βάση την διαθεσιμότητα δεδομένων γονιδιακής έκφρασης και ακολουθιών, έχουμε συγκεντρώσει και επεξεργαστεί μία εκτεταμένη συλλογή πρωτεϊνικών αλληλουχιών για ριβοσωμικές πρωτεΐνες από έντεκα αντιπροσωπευτικά είδη σπονδυλωτών. Κατατάξαμε τις ριβοσωμικές πρωτεΐνες, ανάλογα με τα επίπεδα συντήρησής τους κατά μήκος της γενεαλογίας των σπονδυλωτών, με χαρτογράφηση επίσης στην τοπολογία του ριβοσώματος. Επιπλέον, μέσω της εφαρμογής μεθόδων μηχανικής μάθησης, διερευνήσαμε και αποκαλύψαμε τη δυνατότητα των μοτίβων έκφρασης ριβοσωμικών πρωτεϊνών να ταξινομούν με ακρίβεια ανθρώπινα βιολογικά δείγματα βάσει του ιστού/οργάνου προέλευσής τους. Δείχνουμε, επίσης, ότι η πλειονότητα των κύριων ριβοσωμικών πρωτεϊνών παρουσιάζουν ισχυρή θετική συσχέτιση και παρόμοιες διαφορές στα επίπεδα έκφρασης, για διαφορετικούς τύπους ιστών/οργάνων. Αν και παρατηρούμε περιπτώσεις ιστο-ειδικής έκφρασης για ορισμένες ριβοσωμικές πρωτεΐνες, σε επίπεδο mRNA, αυτές έχουν αμελητέα επίδραση στην απόδοση των μοντέλων πολλαπλής ταξινόμησης. Έτσι, υποστηρίζουμε ότι οι περιορισμένες περιπτώσεις ιστο-ειδικότητας των ριβοσωμικών πρωτεϊνών ενδέχεται να αποτελούν εξαιρέσεις, οι οποίες αντανακλούν σε «ιδιοσυγκρασίες» της μεταγραφής του mRNA στους αντίστοιχους ιστούς, καθώς και ότι οποιεσδήποτε πιθανές παραδοχές λειτουργικής σημασίας απαιτούν προσεκτική επιβεβαίωση σε επίπεδο πρωτεΐνης. Επιπλέον, η προσεκτική εξέταση των μοτίβων έκφρασης ριβοσωμικών πρωτεϊνών σε διαφορετικά είδη σπονδυλωτών, αποκάλυψε εκτεταμένες ομοιότητες μεταξύ δειγμάτων με τον ίδιο ιστό/όργανο προέλευσης. Παρόλη την ανίχνευση διαφορών μεταξύ συγκεκριμένων ειδών, δείξαμε ότι μοντέλα πολλαπλής ταξινόμησης, που εκπαιδεύτηκαν βάσει των μοτίβων έκφρασης των ριβοσωμικών πρωτεϊνών σε ανθρώπινους ιστούς/όργανα, μπορούν να προβλέψουν με σχετική ακρίβεια τον τύπο ιστού/οργάνου για δείγματα διαφορετικών σπονδυλωτών, με στατιστικά σημαντικό τρόπο. Επομένως, η ιστο-ειδική γονιδιακή έκφραση ποικίλλει κυρίως μεταξύ των ειδών αλλά όχι των ιστών/οργάνων, υποστηρίζοντας τη συντήρηση της έκφρασης των γονιδίων των ριβοσωμικών πρωτεϊνών σε ιστούς/όργανα, τουλάχιστον στα σπονδυλωτά.
