Abstract Mitogenomes play an active role in determining the relationship between insect phylogeny and evolution and solve some problems encountered in traditional morphological classification. In order to increase the mitogenome data of leafhoppers the mitogenomes of Cassianeura cassiae and C. bimaculata were sequenced in this study and found to be 15,423 bp and 14,597 bp in length respectively. The gene structure was found to be similar to other published leafhopper mitogenomes, but we found the length of the control region of C. bimaculata to be the shortest in existing studies. The phylogenetic analysis of 13 PCGs resulted in a well-supported tree topology but species in Typhlocybini and Zyginellini were mixed. Meanwhile, this study also provided the phylogenetic analysis based on the body external morphology, female genitalia morphology and male genitalia morphology of 9 species of Typhlocybinae. The results showed that the female sternite VII of different species is quite different, but the female valvulae of different species in the same genus shows a certain consistency. The morphological phylogenetic tree is basically the same structure as the molecular phylogenetic tree. In the two different kinds of phylogenetic trees, Typhlocybini and Zyginellini clustered into one clade, showing a more closed relationship.

Drosophila lini and its two sibling species, D. ohnishii and D. ogumai, are hardly distinguishable from one another in morphology. These species are more or less reproductively isolated. The mitochondrial ND2 and COI-COII and the nuclear ITS1-ITS2 regions were sequenced to seek for the possibility of DNA barcoding and to reconstruct the phylogeny of them. The character-based approach for DNA barcoding detected some diagnostic nucleotides only for monophyletic D. ogumai, but no informative sites for the other two very closely species, D. lini and D. ohnishii, of which strains intermingled in the molecular phylogenetic trees. Thus, this study provides another case of limited applicability of DNA barcoding in species delineation, as in other cases of related Drosophila species. The molecular phylogenetic tree inferred from the concatenated sequences strongly supported the monophyly of the cluster of the three species, that is, the lini clade. We propose some hypotheses of evolutionary events in this clade.

AbstractThe phylum Annelida exhibits high morphological diversity coupled with its extensive ecological diversity, and the process of its evolution has been an attractive research subject for many researchers. Its representatives are also extensively studied in fields of ecology and developmental biology and important in many other biology related disciplines. The study of biomineralisation is one of them. Some annelid groups are well known to form calcified tubes but other forms of biomineralisation are also known. Herein, we report a new interstitial annelid species with black spicules, Thoracophelia minuta sp. nov., from Yoichi, Hokkaido, Japan. Spicules are minute calcium carbonate inclusions found across the body and in this new species, numerous black rod-like inclusions of calcium-rich composition are distributed in the coelomic cavity. The new species can be distinguished from other known species of the genus by these conspicuous spicules, shape of branchiae and body formula. Further, the new species’ body size is apparently smaller than its congeners. Based on our molecular phylogenetic analysis using 18S and 28S sequences, we discuss the evolutionary significance of the new species’ spicules and also the species' progenetic origin.

MicroRNA (miRNA) is a small non-coding RNA that functions in the epigenetics control of gene expression, which can be used as a useful biomarker for diseases. Anti-NMDA receptor (anti-NMDAR) encephalitis is an acute autoimmune disorder. Some patients have been found to have tumors, specifically teratomas. This disease occurs more often in females than in males. Most of them have a significant recovery after tumor resection, which shows that the tumor may induce anti-NMDAR encephalitis. In this study, I review microRNA (miRNA) biomarkers that are associated with anti-NMDAR encephalitis and related tumors, respectively. To the best of my knowledge, there has not been any research in the literature investigating the relationship between anti-NMDAR encephalitis and tumors through their miRNA biomarkers. I adopt a phylogenetic analysis to plot the phylogenetic trees of their miRNA biomarkers. From the analyzed results, it may be concluded that (i) there is a relationship between these tumors and anti-NMDAR encephalitis, and (ii) this disease occurs more often in females than in males. This sheds light on this issue through miRNA intervention.

Several soil samples from different habitats in Badakhshan province of Afghanistan were collected to isolate and characterize bacteria feeding nematodes. The Galleria mellonella-baiting method was used for the isolation of the Afghan insect-associated nematodes. The nematodes were studied using morphological and morphometric data. The Oscheius specimen was characterized by a longer body (630–820 µm) and shorter pharynx (125–145 µm), whereas other morphological characters were not unusual. The Diploscapter specimen had an annulated cuticle, with lip region width 1.5 times shorter than the stoma, and had separated pharyngeal corpus from the isthmus and vulva located in the middle of the body. The molecular data were derived using three loci; 18S, 28S (D2/D3 segment), and ITS rRNA region, which were utilized to measure the genetic distance. The phylogenetic analysis was conducted to reconstruct the relationship tree. Both morphological and molecular approaches confirmed the identity of nematode isolates as Oscheius tipulae and Diploscapter coronatus. This is the first report of insect-associated nematodes from the soil of Afghanistan. Both species were capable of infecting and killing G. mellonella larvae in less than 96 h.

Balantidium grimi n. sp. is described from the rectum of the frog Quasipaa spinosa (Amphibia, Dicroglossidae) from Lishui, Zhejiang Province, China. The new species is described by both light microscopy (LM) and scanning electron microscopy (SEM), and a molecular phylogenetic analysis is also presented. This species has unique morphological features in that the body shape is somewhat flattened and the vestibulum is “V”-shaped, occupying nearly 3/8 to 4/7 of the body length. Only one contractile vacuole, situated at the posterior body, was observed. The phylogenetic analysis based on SSU-rDNA indicates that B. grimi groups together with B. duodeni and B. entozoon. In addition, the genus Balantidium is clearly polyphyletic.

The systematic position of three Apiaceae-Apioideae taxa, Pinacantha porandica, Ladyginia bucharica and Peucedanum mogoltavicum, from Middle Asia and Afghanistan, is clarified based on nrITS DNA sequence data. In the molecular phylogenetic tree, the monotypic Pinacantha is placed in unresolved position within the Ferulinae. Although there is no morphological information on essential characters, we propose a new position of Pinacantha porandica within the genus Ferula. As a result a new combination Ferula porandica is proposed, with a new section Pinacantha to accommodate it. The attribution of Peucedanum mogoltavicum to Ferula has been confirmed, its correct name being Ferula lithophila. The genus Ladyginia should not be included in Ferula, its closest relatives being Mozaffariania and Glaucosciadium from the Glaucosciadium Clade.

Stratigraphic data are compared to morphologic data in terms of their fit to phylogenetic hypotheses for 29 data sets taken from the literature. Stratigraphic fit is measured using MacClade's stratigraphic character, which tracks the number of independent discrepancies between observed order and the order of occurrence that would be expected on the basis of a given phylogenetic hypothesis. Acceptance of a phylogenetic hypothesis despite such discrepancies requires ad hoc hypotheses concerning differential probabilities of preservation and recovery. These stratigraphic ad hoc hypotheses are treated as logically equivalent to morphologic ad hoc hypotheses of homoplasy. The retention index is used to compare the number of stratigraphic and morphologic ad hoc hypotheses required by given phylogenetic hypotheses. Each data set is subjected to five analyses, varying in the constraints imposed on the structure of the phylogenetic tree against which fit is measured. Analyses 1–4 compare the stratigraphic and morphologic retention indices using phylogenetic trees consistent with the morphologically most-parsimonious cladogram reported in the original study. Analysis 5 compares retention indices using the overall (stratigraphically and morphologically) most-parsimonious phylogenetic tree, which may be, but is not necessarily, consistent with the reported cladogram. Proceeding from Analysis 1 to Analysis 5, stratigraphic data are allowed greater influence in determining the structure of phylogenetic trees, with the trees in Analysis 1 derived without reference to the stratigraphic character and the trees in Analysis 5 derived from full interaction of stratigraphic and morphologic characters. Morphologic and stratigraphic retention indices for these 29 studies cannot be statistically distinguished in comparisons 3–5, suggesting very similar degrees of fit. The values of these retention indices are high, indicating a generally high level of congruence under these phylogenetic hypotheses. Significant gains (49%) in stratigraphic fit can be realized without significant loss (4%) in morphologic fit as the stratigraphic and morphologic evidence are both allowed to participate in constraining the structure of phylogenetic hypotheses. These results suggest that arguments based on alleged “noisiness” of stratigraphic data offer inadequate grounds for ignoring stratigraphic order in phylogenetic analysis. In terms of congruence, stratigraphic and morphologic data perform about equally well.

ABSTRACTTo investigate the evolutionary diversification and morphological evolution of grass supertribe Poodae (subfam. Pooideae, Poaceae) we conducted a comprehensive molecular phylogenetic analysis including representatives from most of their accepted genera. We focused on generating a DNA sequence dataset of plastid matK gene–3’trnK exon and trnL– trnF regions and nuclear ribosomal ITS1–5.8S gene–ITS2 and ETS that was taxonomically overlapping as completely as possible (altogether 257 species). The idea was to infer whether phylogenetic trees or certain clades based on plastid and nuclear DNA data correspond with each other or discord, revealing signatures of past hybridization. The datasets were analysed using maximum parsimony, maximum likelihood and Bayesian approaches. Instances of severe conflicts between the phylogenetic trees derived from both datasets, some of which have been noted earlier, unambiguously point to hybrid origin of several lineages (subtribes, groups of genera, sometimes genera) such as Phalaridinae, Scolochloinae, Sesleriinae, Torreyochloinae; Arctopoa, Castellia, Graphephorum, Hyalopodium, Lagurus, Macrobriza, Puccinellia plus Sclerochloa, Sesleria, Tricholemma, American Trisetum, etc. and presumably Airinae, Holcinae and Phleinae. ‘Calamagrostis’ flavens appears to be an intergeneric hybrid between Agrostis and Calamagrostis. Most frequently there is good agreement of other regions of the trees, apart from intrinsic different phylogenetic resolution of the respective DNA markers. To explore the to date rather unclear morphological evolution of our study group a data matrix encompassing finally 188 characters was analysed for ancestral state reconstructions (ASR) using the tree from the combined molecular dataset as presumably best approximation to the species phylogeny. For 74 characters ASRs were feasible and yielded partly surprising results for the study group as a whole but also for some of their subdivisions. Considering taxonomy and classification it became evident, that many morphological characters show a very high degree of homoplasy and are seemingly able to change within comparatively short timespans in the evolution of our grasses. Most of the taxonomic units distinguished within our study group, e.g. as subtribes, are defined less by consistent morphological characters or character combinations and should be rather understood as clades revealed by molecular phylogenetic analysis. One reason for this extreme homoplasy concerning traditionally highly rated characters of inflorescences or spikelets and their components might be that they have little to do with pollination (always wind) or adaptation to pollinators as in other angiosperms but rather with dispersal and diaspores. Easily changing structure of spikelet disarticulation, of glume, lemma or awn characters might be advantageous in the rapid adaptation to different habitats and micro-habitats, which was evidently most successfully accomplished by these grasses. A partly revised classification of Poodae is presented, including a re-instatement of tribes Aveneae and Poeae s.str. Following a comparatively narrow delineation of preferably monophyletic subtribes, Antinoriinae, Avenulinae, Brizochloinae, Helictochloinae, Hypseochloinae are described as new. New genera are Arctohyalopoa and Hyalopodium. New combinations are Arctohyalopoa lanatiflora, A. lanatiflora subsp. ivanoviae, A. lanatiflora subsp. momica, Colpodium biebersteinianum, C. kochii, C. trichopodum, C. verticillatum, Deschampsia micrathera, Dupontia fulva, Festuca masafuerana, Hyalopodium araraticum, Paracolpodium baltistanicum, Parapholis cylindrica, P. ×pauneroi. Abstract— The genus Eleocharis (Cyperaceae, monocotyledons) is characterized by bladeless leaves, which are leaves having only leaf-sheaths. To study the evolutionary process through which Eleocharis species lost their leaf blades, we analyzed the outer morphological and anatomical characters of the representative Eleocharis species, plus species from nine phylogenetically related genera. From the analysis, we recognized eight characters and we optimized their character states on a recent molecular phylogenetic tree. As a result, we recognized five characteristics shared by Eleocharis species as follows: (1) the most apical internode is more than seven times longer than the next apical internode; (2) bladeless leaves having only leaf sheaths; (3) transversely septate aerenchyma in culms; (4) densely and peripherally located, slender, and square timber-shaped fiber bundles in culms; and (5) palisade chlorenchyma in culms. In these characteristics, (2) and (4) are synapomorphies of Eleocharis. These two apomorphic characteristics seemed to be adaptations for inhabiting running waters.
