This study assessed factors that determine village chicken producers’ trait preferences in different agroecologies of Ethiopia. Three hundred and eighty village chicken producers were sampled for individual interviews. Data were analyzed using descriptive and inferential statistical techniques. Inbreeding coefficients of chicken populations in the three major agroecologies were estimated. In addition, the multivariate regression model was employed to evaluate the degree to which agroecological difference and socioeconomic and institutional factors impact village chicken producers’ trait preferences. Egg and meat production for consumption and income generation were the three major village chicken production functions in the study. Plumage color and weight were ranked first for male and female chicken, respectively. Red plumage color (52.4%) was the primary choice followed by white color (24.5%). Agroecology and livestock holding (TLU) significantly ( P < 0.05 ) affected farmers’ preference toward economic traits, while land holding significantly ( P < 0.05 ) affected reproductive traits. Distance to market significantly ( P < 0.05 ) affected farmers’ preference toward adaptive traits. The inbreeding coefficient of 0.25, 0.23, and 0.06 was recorded in low, mid, and highland agroecologies, respectively. The agroecological difference is affecting village chicken producers’ breeding objective in Ethiopia. A higher inbreeding coefficient was observed in the low and mid agroecologies. Future breed improvement programs should give due consideration to village chicken producers’ socioeconomic characteristics and agroecological differences.

Hanwoo, an indigenous Korean cattle breed, has been genetically improved by selecting superior sires called Korean-proven bulls. However, cows still contribute half of the genetic stock of their offspring, and allelic-specific expressed genes have potential, as selective targets of cows, to enhance genetic gain. The aim of this study is to identify genes that have MAEs based on both the genome and transcriptome and to estimate their effects on breeding values (BVs) for economically important traits in Hanwoo. We generated resequencing data for the parents and RNA-sequencing data for the muscle, fat, and brain tissues of the offspring. A total of 3801 heterozygous single nucleotide polymorphisms (SNPs) in offspring were identified and they were located in 1569 genes. Only 14 genes showed MAE (seven expressing maternal alleles and seven expressing paternal alleles). Tissue-specific MAE was observed, and LANCL1 showed maternal allele expression across all tissues. MAE genes were enriched for the biological process of cell death and angiogenesis, which included ACKR3 and PDCL3 genes, whose SNPs were significantly associated with BVs of lean meat production-related traits, such as weight at 12 months of age, carcass weight, and loin eye area. In the current study, monoallelically expressed genes were identified in various adult tissues and these genes were associated with genetic capacity in Hanwoo.

The silkworm Bombyx mori is an economically important insect. The sericulture industry is seriously affected by pathogen infections. Of these pathogens, Bombyx mori nucleopolyhedrovirus (BmNPV) causes approximately 80% of the total economic losses due to pathogen infections. We previously constructed a BmNPV-specific CRISPR/Cas9 silkworm line with significantly enhanced resistance to BmNPV. In order to optimize the resistance properties and minimize its impact on economic traits, we constructed an inducible CRISPR/Cas9 system for use in transgenic silkworms. We used the 39k promoter, which is induced by viral infection, to express Cas9 and the U6 promoter to express four small guide RNA targeting the genes encoding BmNPV late expression factors 1 and 3 (lef-1 and lef-3, respectively), which are essential for viral DNA replication. The system was rapidly activated when the silkworm was infected and showed considerably higher resistance to BmNPV infection than the wild-type silkworm. The inducible system significantly reduced the development effects due to the constitutive expression of Cas9. No obvious differences in developmental processes or economically important characteristics were observed between the resulting transgenic silkworms and wild-type silkworms. Adoption of this accurate and highly efficient inducible CRISPR/Cas9 system targeting BmNPV DNA replication will result in enhanced antivirus measures during sericulture, and our work also provides insights into the broader application of the CRISPR/Cas9 system in the control of infectious diseases and insect pests.

Breeding success is determined by the correct choice of agro-ecotype. In this regard, we have carried out a comprehensive estimation of 75 winter bread wheat varieties and samples of the competitive trials. The variety ‘Ermak’ was used as a standard. The study was carried out using the material and technical base of the Federal State Budgetary Scientific Institution Agricultural Research Center “Donskoy” (FSBSI “ARC “Donskoy”) in 2017–2019. The purpose was to study the correlation among economically valuable traits of winter bread wheat varieties and samples and to find genotypes similar in their parameters to the model variety based on curvilinear regressions. As a result of the phenotypic estimation of the quantitative traits of winter bread wheat varieties and samples, there was determined an average level and their variability degree. Their productivity ranged from 8.52 to 10.51 t/ha. Through the years of study, the variation coefficients indicated a high stability of these features (from 0.9 to 10.0%). In order to identify the similarities and differences between varieties and samples, there has been conducted a cluster analysis. As a result of this analysis, there has been selected the winter bread wheat variety ‘Yubiley Dona’ (C25), parameters which were more identical to the model (C76). This variety is recommended for further breeding process to improve the studied basic economic traits.

Breast muscle weight (BrW) is one of the most important economic traits in chicken, and directional breeding for that results in both phenotypic and genetic changes. The Jingxing yellow chicken, including an original (without human-driven selection) line and a selected line (based on selection for increased intramuscular fat content), were used to dissect the genetic architecture and key variants associated with BrW. We detected 1069 high-impact single nucleotide polymorphisms (SNPs) with high conserved score and significant frequency difference between two lines. Based on the annotation result, the ECM-receptor interaction and fatty acid biosynthesis were enriched, and muscle-related genes, including MYOD1, were detected. By performing genome-wide association study for the BrW trait, we defined a major haplotype and two conserved SNPs that affected BrW. By integrated genomic and transcriptomic analysis, IGF2BP1 was identified as the crucial gene associated with BrW. In conclusion, these results offer a new insight into chicken directional selection and provide target genetic markers by which to improve chicken BrW.

The innovative method to assess the true genetic potentialities of inbreds was an effective way to identify potential inbreds. The pooled analysis methods viz., simple pooled gca method, per cent pooled gca method and weighted pooled gca method was used to calculate overall combining ability. In the present study, two heterotic populations were crossed in the line × tester method. These innovative methods were used to assess overall combining ability based on pooled analysis using eight different economic traits in baby corn. In Population A, the inbreds viz., P48, P41, P30, P14 and P50 were considered as top five for yield-related traits. Likewise, the inbreds viz., H95, H81, H51, H20 and H97 belonging to Population B were best combiners for yield and its related traits.

The Dwarf Lagune and the Savannah Somba cattle in Benin are typical representatives of the endangered West African indigenous Shorthorn taurine. The Lagune was previously exported to African and European countries and bred as Dahomey cattle, whereas the Somba contributed to the formation of two indigenous hybrids known as Borgou and Pabli cattle. These breeds are affected by demographic, economic, and environmental pressures in local production systems. Considering current and historical genomic data, we applied a formal test of admixture, estimated admixture proportions, and computed genomic inbreeding coefficients to characterize the five breeds. Subsequently, we unraveled the most recent selection signatures using the cross-population extended haplotype homozygosity approach, based on the current and historical genotypes. Results from principal component analyses and high proportion of Lagune ancestry confirm the Lagune origin of the European Dahomey cattle. Moreover, the Dahomey cattle displayed neither indicine nor European taurine (EUT) background, but they shared on average 40% of autozygosity from common ancestors, dated approximately eight generations ago. The Lagune cattle presented inbreeding coefficients larger than 0.13; however, the Somba and the hybrids (Borgou and Pabli) were less inbred (≤0.08). We detected evidence of admixture in the Somba and Lagune cattle, but they exhibited a similar African taurine (AFT) ancestral proportion (≥96%) to historical populations, respectively. A moderate and stable AFT ancestral proportion (62%) was also inferred for less admixed hybrid cattle including the Pabli. In contrast, the current Borgou samples displayed a lower AFT ancestral proportion (47%) than historical samples (63%). Irrespective of the admixture proportions, the hybrid populations displayed more selection signatures related to economic traits (reproduction, growth, and milk) than the taurine. In contrast, the taurine, especially the Somba, presented several regions known to be associated with adaptive traits (immunity and feed efficiency). The identified subregion of bovine leukocyte antigen (BoLA) class IIb (including DSB and BOLA-DYA) in Somba cattle is interestingly uncommon in other African breeds, suggesting further investigations to understand its association with specific adaptation to endemic diseases in Benin. Overall, our study provides deeper insights into recent evolutionary processes in the Beninese indigenous cattle and their aptitude for conservation and genetic improvement.

The interdependence of multiple traits allows plants to perform multiple functions. Acquiring an accurate representation of the interdependence of plant traits could advance our understanding of the adaptative strategies of plants. However, few studies focus on complex relationships among multiple traits. Here, we proposed use of leaf trait networks (LTNs) to capture the complex relationships among traits, allowing us to visualize all relationships and quantify how they differ through network parameters. We established LTNs using six leaf economic traits. It showed that significant differences in LTNs of different life forms and growth forms. The trait relationships of broad-leaved trees were tighter than conifers; thus, broad-leaved trees could be more efficient than conifers. The trait relationships of shrubs were tighter than trees because shrubs require multiple traits to co-operate efficiently to perform multiple functions for thriving in limited resources. Furthermore, leaf nitrogen concentration and life span had the highest centrality in LTNs; consequently, the environmental selection of these two traits might impact the whole phenotype. In conclusion, LTNs are useful tools for identifying key traits and quantifying the interdependence of multiple traits.

Huaxi cattle, a specialized beef cattle breed in China, has the characteristics of fast growth, high slaughter rate, and net meat rate, good reproductive performance, strong stress resistance, and wide adaptability. In this study, we evaluated the genetic diversity, population structure, and genetic relationships of Huaxi cattle and its ancestor populations at the genome-wide level, as well as detecting the selection signatures of Huaxi cattle. Principal component analysis (PCA) and phylogenetic analysis revealed that Huaxi cattle were obviously separated from other cattle populations. The admixture analysis showed that Huaxi cattle has distinct genetic structures among all populations at K = 4. It can be concluded that Huaxi cattle has formed its own unique genetic features. Using integrated haplotype score (iHS) and composite likelihood ratio (CLR) methods, we identified 143 and 199 potentially selected genes in Huaxi cattle, respectively, among which nine selected genes (KCNK1, PDLIM5, CPXM2, CAPN14, MIR2285D, MYOF, PKDCC, FOXN3, and EHD3) related to ion binding, muscle growth and differentiation, and immunity were detected by both methods. Our study sheds light on the unique genetic feature and phylogenetic relationship of Huaxi cattle, provides a basis for the genetic mechanism analysis of important economic traits, and guides further intensive breeding improvement of Huaxi cattle.
