The identification and exploitation of single nucleotide polymorphisms (SNP) associated with production traits present new opportunities for livestock genetic improvement. Often the identified SNP is not the causative mutation but rather is in some degree of linkage disequilibrium (LD). LD markers within 5cM can be considered as direct markers for the causative mutation because they are located close to the causative mutation (Dekkers, 2004). In a dairy herd, Farnir et al., (2000) estimated that the average LD, measured as D′ was 0.5 for loci pairs positioned within 5cM. Goddard et al., (2006) estimated that LD measured as r2 decreased rapidly as the physical distance between loci increased; at a separating distance of 0.5Mb the LD (r2) was only approximately 0.2. The aim of this work was to use stochastic simulation to investigate the effect that the distance between the SNP and causative mutation had on the accuracy of estimating additive and dominance effects of the causative mutation.

Experiments were performed in 110 ISA Brown egg production hens (Gallus gallus), kept from 15 to 26 weeks of age in enriched (furnished) housing technology. The present objective was to investigate the presence of single nucleotide polymorphisms (SNPs) of the ATP2B1 gene and their effects on calcium homeostasis in laying hens. The plasma membrane calcium-transporting ATPase 1 gene (ATP2B1) in hens is located on chromosome 1, region 43 273 706 – 43 305 815 bp. The ATP2B1 gene has 21 exons, and in this study three were genotyped. In each experimental group of animals, only alleles without deletions in exon 10 and only allele A in exon 12 were found. In exon 8, only genotypes CC/CC, TT/CC and TT/TT were found. These genotypes are associated with femur breaking strength, bone diameter, bone marrow diameter and compact bone thickness. No significant effects of SNPs in exon 8 on bone characteristics were found.

Pregnancy-associated plasma protein A, pappalysin1 (PAPPA) and pappalysin2 (PAPPA2) genes were implicated in regulation of hen ovarian follicular development and growth. Four novel single nucleotide polymorphisms (SNPs) were identified using PCR-single strand conformation polymorphism (PCR-SSCP) and DNA sequencing. Among them, A/G transition at position 172864 and T/C mutation at position 172952 in 3‘-untranslated region (UTR) of PAPPA named SNP A172864G and T172952C, respectively. A/G transition at position 77421 and T/C at position 77455 in 3‘-UTR of PAPPA2 gene named as SNP A77421G and T77455C, respectively. For SNP A172864G and T172952C (PAPPA), 360 Dagu hens were classified as AA, AB and BB genotypes based on PCR-SSCP patterns, and BB genotype correlated significantly (P less than 0.05) with higher hen-housed egg production (HHEP) at 30 and 57 weeks (wks) of age and higher egg weight (EW) at 43 wks of age. Consequently, these SNPs identified will be potential genetic markers to improve egg productivity in chicken breeding.
