AbstractThe rapidly growing size of genomics data bases, driven by advances in sequencing technologies, demands fast and cost-effective processing. However, processing this data creates many challenges, particularly in selecting appropriate algorithms and computing platforms. Computing systems need data closer to the processor for fast processing. Traditionally, due to cost, volatility and other physical constraints of DRAM, it was not feasible to place large amounts of working data sets in memory. However, new emerging storage class memories allow storing and processing big data closer to the processor. In this work, we show how the commonly used genomics data format, Sequence Alignment/Map (SAM), can be presented in the Apache Arrow in-memory data representation to benefit of in-memory processing and to ensure better scalability through shared memory objects, by avoiding large (de)-serialization overheads in cross-language interoperability. To demonstrate the benefits of such a system, we propose ArrowSAM, an in-memory SAM format that uses the Apache Arrow framework, and integrate it into genome pre-processing pipelines including BWA-MEM, Picard and Sambamba. Results show 15x and 2.4x speedups as compared to Picard and Sambamba, respectively. The code and scripts for running all workflows are freely available at https://github.com/abs-tudelft/ArrowSAM.

Abstract. Objective: Deficits in basic numerical skills, calculation, and working memory have been found in children with developmental dyscalculia (DD) as well as children with attention-deficit/hyperactivity disorder (ADHD). This paper investigates cognitive profiles of children with DD and/or ADHD symptoms (AS) in a double dissociation design to obtain a better understanding of the comorbidity of DD and ADHD. Method: Children with DD-only (N = 33), AS-only (N = 16), comorbid DD+AS (N = 20), and typically developing controls (TD, N = 40) were assessed on measures of basic numerical processing, calculation, working memory, processing speed, and neurocognitive measures of attention. Results: Children with DD (DD, DD+AS) showed deficits in all basic numerical skills, calculation, working memory, and sustained attention. Children with AS (AS, DD+AS) displayed more selective difficulties in dot enumeration, subtraction, verbal working memory, and processing speed. Also, they generally performed more poorly in neurocognitive measures of attention, especially alertness. Children with DD+AS mostly showed an additive combination of the deficits associated with DD-only and A_Sonly, except for subtraction tasks, in which they were less impaired than expected. Conclusions: DD and AS appear to be related to largely distinct patterns of cognitive deficits, which are present in combination in children with DD+AS.

Summary: To construct a Spanish version of the Kuwait University Anxiety Scale (S-KUAS), the Arabic and English versions of the KUAS have been separately translated into Spanish. To check the comparability in terms of meaning, the two Spanish preliminary translations were thoroughly scrutinized vis-à-vis both the Arabic and English forms by several experts. Bilingual subjects served to explore the cross-language equivalence of the English and Spanish versions of the KUAS. The correlation between the total scores on both versions was .93, and the t value was .30 (n.s.), denoting good similarity. The Alphas and 4-week test-retest reliabilities were greater than .84, while the criterion-related validity was .70 against scores on the trait subscale of the STAI. These findings denote good reliability and validity of the S-KUAS. Factor analysis yielded three high-loaded factors of Behavioral/Subjective, Cognitive/Affective, and Somatic Anxiety, equivalent to the original Arabic version. Female (n = 210) undergraduates attained significantly higher mean scores than their male (n = 102) counterparts. For the combined group of males and females, the correlation between the total score on the S-KUAS and age was -.17 (p < .01). By and large, the findings of the present study provide evidence of the utility of the S-KUAS in assessing trait anxiety levels in the Spanish undergraduate context.

Abstract. Recent studies have shown that judgments of learning (JOLs) are reactive measures in paired-associate learning paradigms. However, evidence is scarce concerning whether JOLs are reactive in other paradigms. In old/new recognition experiments, we investigated the reactivity effects of JOLs in a levels-of-processing (LOP) paradigm. In Experiments 1 and 2, for each word, subjects saw a yes/no orienting question followed by the target word and a response. Then, they either did or did not make a JOL. The yes/no questions were about target words’ appearances, rhyming properties, or category memberships. In Experiment 3, for each word, subjects gave a pleasantness rating or counted the letter “e ”. Our results revealed that JOLs enhanced recognition across all orienting tasks in Experiments 1 and 2, and for the e-counting task in Experiment 3. This reactive effect was salient for shallow tasks, attenuating – but not eliminating – the LOP effect after making JOLs. We conclude that JOLs are reactive in LOP paradigms and subjects encode words more effectively when providing JOLs.
