Nocardioides stalactiti sp. nov., isolated from a cave stalactite surface

An aerobic, rod-shaped, Gram-stain-positive, actinobacterial strain, designated 1.0914T, was isolated from a stalactite sample collected from a cave located in Guizhou Province, southwest PR China. Based on 16S rRNA gene sequence analysis, strain 1.0914T shared highest similarities values with Nocardioides pelophilus CGMCC 4.7388T (97.7 %), Nocardioides immobilis CCTCC AB 2017083T (97.5 %) and Nocardioides silvaticus CCTCC AB 2018079T (97.3 %) and values lower than 97.0 % to other members of the genus Nocardioides . Phylogenetic trees based on 16S rRNA gene sequences indicated that strain 1.0914T formed an isolated branch with N. pelophilus CGMCC 4.7388T, N. immobilis CCTCC AB 2017083T and N. silvaticus CCTCC AB 2018079T. The polar lipids contained phosphatidylglycerol, diphosphatidylglycerol, phosphatidylinositol and one unidentified phospholipid in the cellular membrane. The major fatty acids were identified as iso-C16 : 0, C18 : 1 ω9c, C17 : 1 ω8c and C16 : 0. The predominant respiratory quinone was MK-8(H4) and ll-diaminopimelic acid was the diagnostic diamino acid in the cell-wall peptidoglycan. The genomic DNA G+C content was 71.1 mol%. The orthologous average nucleotide identiy values between N. pelophilus CGMCC 4.7388T, N. immobilis CCTCC AB 2017083T, N. silvaticus CCTCC 2018079T and strain 1.0914T were 82.3, 81.7 and 81.9 % respectively. DNA–DNA hybridization values between N. pelophilus CGMCC 4.7388T, N. immobilis CCTCC AB 2017083T, N. silvaticus CCTCC 2018079T and strain 1.0914T were 25.2, 24.6 and 24.5 % respectively. The phylogenetic, phenotypic and chemotaxonomic data supported the classification of strain 1.0914T as representing a new species of Nocardioides , for which the name Nocardioides stalactiti sp. nov. is proposed. The type strain is 1.0914T (=CCTCC AB 2018266T=KCTC 49243T).

A Gram-stain-negative, non-motile and rod-shaped bacterium, designated strain 5.0403-2T, was isolated from a cave soil sample collected from Tiandong Cave, Guizhou Province, south-west PR China. Cells showed positive oxidase and catalase reactions. The predominant isoprenoid quinone was MK-7. The major fatty acids were identified as iso-C15 : 0, summed feature 3 (C16 : 1 ω7c and/or C16 : 1 ω6c), iso-C17 : 0 3OH and summed feature 9 (iso-C17 : 1 ω9c or C16 : 0 10-methyl). The cellular polar lipids contained phosphatidylethanolamine, one unidentified phospholipid, three unidentified phosphoglycolipids and four unidentified lipids. The genomic DNA G+C content was 36.0 mol%. Phylogenetic analysis based on 16S rRNA gene sequences showed that strain 5.0403-2T should be assigned to the genus Sphingobacterium . Results of 16S rRNA gene sequence similarity analysis showed that strain 5.0403-2T was most similar to Sphingobacterium bovisgrunnientis KCTC 52685T (98.7 %), Sphingobacterium composti KCTC 12578T (98.0 %) and Sphingobacterium alimentarium DSM 22362T (97.3 %) and less than 95.0 % similar to other species of the genus Sphingobacterium . The average nucleotide identity values between strain 5.0403-2T and S. bovisgrunnientis KCTC 52685T, S. composti KCTC 12578T and S. alimentarium DSM 22362T were 94.2, 82.3 and 77.2 % respectively. The digitalDNA–DNA hybridization values between strain 5.0403-2T and S. bovisgrunnientis KCTC 52685T, S. composti KCTC 12578T and S. alimentarium DSM 22362T were 68.4, 25.6 and 20.7 %. These results indicated that the isolate represented a novel genomic species. The polyphasic taxonomic characteristics indicated that strain 5.0304-2T represents a novel species of the genus Sphingobacterium , for which the name Sphingobacterium cavernae sp. nov. (type strain 5.0403–2T=KCTC 62981T=CCTCC AB 2019257T) is proposed.

A Gram-reaction-positive, endospore-forming bacterium, designated strain P1T, was isolated from water samples collected from Pasinler Hot Spring and characterized using a polyphasic approach to clarify its taxonomic position. Strain P1T was found to have chemotaxonomic and morphological characteristics consistent with its classification in the genus Bacillus . The strain shared the highest 16S rRNA gene sequence identity values with Bacillus thermolactis R-6488T (97.6 %) and Bacillus kokeshiiformis MO-04T (97.2 %) and formed a distinct clade with both type strains in the phylogenetic trees based on 16S rRNA gene sequences. Strain P1T could grow optimally at 55 °C and in the presence of 2 % NaCl. The organism was found to contain meso-diaminopimelic acid as the diagnostic diamino acid in the cell-wall peptidoglycan. The major polar lipids were diphosphatidylglycerol and phosphatidylglycerol. The predominant menaquinone was determined to be MK-7. The major cellular fatty acids were identified as iso-C15 : 0, iso-C17 : 0 and anteiso-C17 : 0. Based upon the consensus of phenotypic and phylogenetic analyses, strain P1T represents a novel species of the genus Bacillus , for which the name Bacillus pasinlerensis sp. nov. is proposed. The type strain is P1T (=DSM 107529T=CECT 9885T=NCCB 100674T).

A Gram-stain-negative, aerobic, non-motile, pink-pigmented, coccus bacterium, designated CPCC 101081T, was isolated from a gravel soil sample collected from Badain Jara desert, PR China. Growth of the isolate occurred at 10–37 °C and pH 5.0–8.0, with optimal growth at 28–32 °C and pH 7.0, respectively. The major cellular fatty acids were summed feature 8 (C18:1ω7c/C 18:1ω6c), summed feature 3 (C 16:1ω6c/C16:1ω7c) and C18:12-OH. Q-10 was detected as the main respiratory quinone. Diphosphatidylglycerol, phosphatidylethanolamine, phosphatidylcholine, an unidentified phospholipid, an amino-containing lipid and an unidentified glycophospholipid were examined in the polar lipids extraction. The 16S rRNA gene sequence comparison of strain CPCC 101081T with the available sequences in the GenBank database showed that the isolate was closely related to members of the genus Rosenomonas, with the highest similarity to Roseomonas rosea DSM 14916T (97.4 %). In the phylogenetic trees based on 16S rRNA gene sequences and the core genomes, strain CPCC 101081T was included within the clade of the genus Roseomonas , representing a species level, with the closest neighbor of R. rosea DSM 14916T . The genomic DNA G+C content was 68.7 mol%. The average nucleotide identity and the digital DNA–DNA hybridization values between strain CPCC 101081T and the related type strains of the genus Roseomonas were all far lower than the cut-off values for definition species. On the basis of above phenotypic and genotypic characteristics, strain CPCC 101081T is proposed to represent a novel species of the genus Roseomonas with the name Roseomonas harenae sp. nov. strain CPCC 101081T (=KCTC 62852T=NBRC 113512T) is the type strain of the species.

Two strains of Gram-stain-positive, strictly aerobic, motile, spore-forming, rod-shaped, moderately halotolerant bacteria, designated as HMF5848T and HME7618, were isolated from salt/brine and subjected to a polyphasic taxonomic investigation. Growth of both yellow-coloured strains occurred in the presence of 1–9 % NaCl (w/v; optimum, 2–3 %), at 15–45 °C (optimum, 37 °C) and pH 6–9 (optimum, pH 7). The major fatty acids were iso-C15 : 0, iso-C16 : 0 and anteiso-C15 : 0. The cell-wall peptidoglycan was meso-diaminopimelic acid. The only respiratory quinone was menaquinone-7. The major polar lipids were diphosphatidylglycerol, phosphatidylglycerol, four unidentified glycolipids, three unidentified phospholipids and two unidentified polar lipids. DNA G+C content was 37.4 mol%. Phylogenetic trees based on 16S rRNA gene sequences showed that strains HMF5848T and HME7618 clustered with Bacillus luteolus YIM 93174T. Strains HMF5848T showed the highest 16S rRNA gene sequence similarities to Bacillus humi LMG 22167T (96.1 %), Bacillus isabeliae CVS-8T (96.0 %) and Bacillus luteolus YIM 93174T (96.0 %). The values of in silico DNA–DNA hybridization and average nucleotide identity between strains HMF5848T and B. humi DSM 16318T were 25.8 and 69.7 %, respectively. On the basis of phylogenetic, physiological and chemotaxonomic properties, strain HMF5848T represents a novel species, Bacillus salinus sp. nov. The type strain is HMF5848T (=KCTC 43010T=CECT 9695T).

A Gram-stain-positive, non-flagellated, non-gliding, coccoid bacterial strain, designated JLT9T, was isolated from the shallow-sea hydrothermal system off Kueishantao Island, Taiwan, ROC. Strain JLT9T was aerobic, chemoheterotrophic and grew optimally at 35 °C, at pH 6.0 and in the presence of 2.5 % (w/v) NaCl. Strain JLT9T exhibited highest 16S rRNA gene sequence similarity to Serinicoccus marinus DSM 15273T (98.83 %). Phylogenetic trees based on 16S rRNA gene sequences revealed that strain JLT9T belonged to the genus Serinicoccus , clustering with Serinicoccus marinus JC1078T, Serinicoccus profundi MCCC 1A05965T, Serinicoccus sediminis GP-T3-3T and Serinicoccus chungangensis CAU9536T. The digital DNA–DNA genome hybridization values between strain JLT9T and the closest related strain S. marinus DSM 15273T was 34.30 %. The DNA G+C content was 72.43 mol%. The dominant fatty acids were identified as iso-C15 : 0 (41.4 %) and iso-C16 : 0 (24.7 %). The polar lipids of strain JLT9T comprised diphosphatidylglycerol, phosphatidylcholine, phosphatidylglycerol, three unidentified glycolipid and an unidentified phospholipid. The predominant isoprenoid quinone was MK-8 (H4). The cell wall contained ornithine and serine, and no diaminopimelic acid. On the basis of phylogenetic data and several distinct phenotypic characteristics, strain JLT9T represents a novel species of the genus Serinicoccus , for which the name Serinicoccus hydrothermalis sp. nov. is proposed. The type strain is JLT9T (=CGMCC 1.15779T=JCM 31502T).

A Gram-stain-negative, non-motile, aerobic and pleomorphic bacterium, designated BS-W13T, was isolated from a tidal flat on the South Sea, South Korea, and its taxonomic position was investigated using a polyphasic approach. Strain BS-W13T grew optimally at 25 °C, at pH 7.0–8.0 and in the presence of 1.0–2.0 % (w/v) NaCl. Neighbour-joining and maximum-parsimony phylogenetic trees based on 16S rRNA gene sequences showed that strain BS-W13T clustered with the type strain of Seohaeicola saemankumensis , showing the highest sequence similarity (95.96 %) to this strain. Strain BS-W13T exhibited 16S rRNA gene sequence similarity values of 95.95, 95.91, 95.72 and 95.68 % to the type strains of Sulfitobacter donghicola , Sulfitobacter porphyrae , Sulfitobacter mediterraneus and Roseobacter litoralis , respectively. Strain BS-W13T contained Q-10 as the predominant ubiquinone and C18 : 1ω7c as the major fatty acid. The polar lipid profile of strain BS-W13T, containing phosphatidylcholine, phosphatidylglycerol, phosphatidylethanolamine, one unidentified aminolipid and one unidentified lipid as major components, was distinguishable from those of some phylogenetically related taxa. The DNA G+C content of strain BS-W13T was 58.1 mol%. The phylogenetic data and differential chemotaxonomic and other phenotypic properties revealed that strain BS-W13T constitutes a novel genus and species within family Rhodobacteraceae of the class Alphaproteobacteria , for which the name Pseudoseohaeicola caenipelagi gen. nov., sp. nov. is proposed. The type strain is BS-W13T ( = KCTC 42349T = CECT 8724T).

A novel Gram-stain-negative, rod-shaped, yellow bacterium, designated as LB1R16T, was isolated from the Laigu glacier on the Tibetan Plateau, PR China. Strain LB1R16T was catalase-positive, oxidase-negative and grew at 0–28 °C, pH 6.0–8.0 and in the absence of NaCl. Phylogenetic analysis based on 16S rRNA gene sequences revealed that strain LB1R16T belongs to the family Sphingosinicellaceae but formed an independent lineage. The highest level of 16S rRNA gene sequence similarities were found to Polymorphobacter arshaanensis DJ1R-1T (95.24 %), Sphingoaurantiacus capsulatus YLT33T (94.78 %) and Sandarakinorhabdus limnophila DSM 17366T (94.67 %). The genomic DNA G+C content was 68.8 mol%. The main cellular fatty acids were summed feature 8 (C18 : 1  ω7c/C18 : 1  ω6c), summed feature 3 (C16 : 1  ω7c/C16 : 1  ω6c), C16 : 0 and C12 : 0-OH. The respiratory quinone was ubiquinone-10. The polar lipids were phosphatidylethanolamine, phosphatidylglycerol, one sphingoglycolipid, one unidentified aminolipid, one unidentified phospholipid and two unidentified polar lipids, which were different from the type strains of Polymorphobacter arshaanensis , Sphingoaurantiacus capsulatus and Sandarakinorhabdus limnophila . Based on a polyphasic approach, a novel species of a new genus, Glacieibacterium frigidum gen. nov., sp. nov., within the family Sphingosinicellaceae is proposed. The type strain is LB1R16T (=CGMCC 1.11941T=NBRC 113873T).

A polyphasic taxonomic study was performed on two previously unidentified Arcanobacterium -like Gram-positive strains isolated from harbour seals. Comparative 16S rRNA gene sequencing showed that both bacteria belonged to the genus Arcanobacterium and were most closely related to Arcanobacterium haemolyticum CIP 103370T (98.4 % 16S rRNA gene sequence similarity), A. canis P6775T (97.4 %), A. phocae DSM 10002T (97.4 %), A. pluranimalium M430/94/2T (95.7 %) and A. hippocoleae CCUG 44697T (95.5 %). The presence of the major menaquinone MK-9(H4) supported the affiliation of the isolates with the genus Arcanobacterium . The polar lipid profile consisted of major amounts of diphosphatidylglycerol, phosphatidylglycerol, phosphatidylinositol, phosphatidylinositol mannoside, an unidentified phospholipid and two unidentified glycolipids. The major fatty acids were C16 : 0, C18 : 0, C18 : 1ω9c and summed feature 5 (comprising C18 : 2ω6,9c and/or anteiso-C18 : 0). Physiological and biochemical tests clearly distinguished the isolates from other members of the genus Arcanobacterium . Based on the common origin and various physiological properties comparable to those of A. phocae , it is proposed that the isolates are classified as members of a novel species with the name Arcanobacterium phocisimile sp. nov. The type strain is 2698T ( = LMG 27073T  = CCM 8430T).

A Gram-staining-positive, aerobic organism, isolated from the Red Sea sponge Spheciospongia vagabunda was investigated to determine its taxonomic position. On the basis of results of 16S rRNA gene sequence analysis strain EG49T was most closely related to Actinokineospora cibodasensis and Actinokineospora baliensis (both 97.3 % similarity) and Actinokineospora diospyrosa and Actinokineospora auranticolor (both 97.0 % similarity). The 16S rRNA gene sequence similarity to all other species of the genus Actinokineospora was <97.0 %. The quinone system of strain EG49T contained the menaquinones MK-9(H4) (47 %), MK-9(H6) (27 %) and MK-9(H2) (15 %) in major amounts. Minor amounts of MK-7(H4) (2 %), MK-9(H0) (1 %), MK-9(H8) (3 %) and MK-10(H4) (3 %) were detected as well in addition to MK-8(H4), MK-8(H6), MK-10(H2) and MK-10(H6) (all <1 %). The diagnostic diamino acid of the peptidoglycan was meso-diaminopimelic acid. In the polar lipid profile, diphosphatidylglycerol, phosphatidylethanolamine and hydroxyphosphatidylethanolamine were predominant. Phosphatidylinositol-mannoside, two unidentified phospholipids and two glycoglipids as well as one aminoglycolipid, one aminolipid and one unidentified lipid were found in addition. The fatty acid profile was composed of mainly iso-branched fatty acids: iso-C16 : 0, iso-C14 : 0, iso-C15 : 0 and iso-C16 : 1H. All these findings clearly supported the classification of the strain as representing a member of the genus Actinokineospora . In addition, the results of physiological and biochemical tests also allowed phenotypic differentiation of strain EG49T from the most closely related species of the genus Actinokineospora . Strain EG49T represents a novel species of the genus Actinokineospora , for which we propose the name Actinokineospora spheciospongiae sp. nov., with strain EG49T ( = DSM 45935T = CCM 8480T = LMG 27700T) as the type strain.

The taxonomic position of a novel actinomycete isolated from soil in Fars Province (Iran) was determined using a polyphasic approach. Phenotypic characterization and 16S rRNA gene sequence analysis of the isolate matched those described for members of the genus Streptomyces . On ISP2 medium, strain HM 1154T produced a dark cream, branched substrate mycelium and Retinaculiaperti aerial hyphae that in some images also appeared spiral and that developed into greyish-white spore chains with a smooth surface. The isolate showed optimal growth at 28 °C and pH 6–9 with 0–4 % (w/v) NaCl. Whole-cell hydrolysates contained ll-diaminopimelic acid as diagnostic diamino acid, ribose and glucose. The main phospholipids were phosphatidylethanolamine, diphosphatidylglycerol, phosphatidylinositol, three unknown phospholipids and an unknown aminophospholipid; MK-9(H4) and MK-9(H2) were the predominant menaquinones. The major cellular fatty acids were the branched saturated iso-C16 : 0 and anteiso-C15 : 0. Strain HM 1154T exhibited the highest 16S rRNA gene sequence similarities to Streptomyces coerulescens DSM 40146T (99.4 %), Streptomyces varsoviensis DSM 40346T (99.3 %), Streptomyces youssoufiensis DSM 41920T (99.2 %), Streptomyces abikoensis DSM 40831T (99.2 %), Streptomyces rimosus subsp. rimosus DSM 40260T (99.1 %), Streptomyces luteireticuli DSM 40509T (99.1 %), Streptomyces thioluteus DSM 40027T (99.1 %), Streptomyces blastmyceticus DSM 40029T (99.0 %) and Streptomyces hiroshimensis DSM 40037T (99.0 %). DNA–DNA hybridization studies showed relatedness values of 11.0–35.8 % with the closest related species. Based on these results, strain HM 1154T is considered to represent a novel species within the genus Streptomyces , for which the name Streptomyces zagrosensis sp. nov. is proposed. The type strain is HM 1154T ( = DSM 42018T = UTMC 1154T = CECT 8305T).
