Marker-assisted introgression of the major bacterial blight resistance genes, Xa21 and xa13, and blast resistance gene, Pi54, into the popular rice variety, JGL1798

Abstract To combat the dreaded diseases in rice like bacterial blight and blast, host plant resistance has been advocated as a sustainable method. Through the present study, we have successfully incorporated three major bacterial blight (BB) resistance genes viz., Xa21, xa13 and xa5 into NLR3449, a high yielding, blast resistant, fine-grain type popular rice variety through marker-assisted backcross breeding. Foreground selection was carried out using PCR based, gene-specific markers viz., pTA248 (Xa21), xa13prom (xa13) and xa5FM (xa5) at each generation of backcrossing, while 127 polymorphic SSR markers spanning on 12 chromosomes were used for background selection and backcrossing was limited to two rounds. At BC2F1 generation, a single plant (NLR-87-10) with 89.9% recovery and possessing all the three bacterial blight resistance genes was forwarded to BC2F2 generation. A solitary BC2F2 plant viz., NLR-87-10-106 possessing all the three resistance genes and > 90% genome recovery was identified and advanced through selfing till BC2F4 generation by adopting pedigree method. Three best lines at BC2F4 lines, possessing high level of resistance against bacterial blight and blast and equivalent or superior to NLR 34449 in terms of yield, grain quality and agro-morphological traits have been identified and advanced for multi-location trials.

Achieving the demand and supply of rice for the increasing global population will be a challenging task beyond 2040. Therefore, the yield potential of popular rice varieties needs to be increased. The production from lowland rice can be enhanced by managing the major biotic and abiotic stresses faced in the ecology. In this work, we have developed the pipelines for gene stacking of submergence tolerance, bacterial blight resistance and yield component QTLs in the popular rice variety ‘Swarna’ by marker-assisted backcross breeding approach. Genotyping results of 796 BC1F1 backcross derived lines showed the presence of GW2, OsSPL14, SCM2 yield component QTLs, Sub1A for submergence tolerance and bacterial blight resistance genes xa5 and Xa21 in the progenies. The four stacked QTLs and two resistance genes were observed in six backcrosses derived progenies only. These progenies will be used in the next generation for further selection and evaluation for enhancing submergence tolerance, yield potential and bacterial blight resistance in Swarna rice variety background.

AbstractImproved-Samba-Mahsuri (ISM), a high-yielding, popular bacterial blight resistant (possessing Xa21, xa13, and xa5), fine-grain type, low glycemic index rice variety is highly sensitive to low soil phosphorus (P). We have deployed marker-assisted backcross breeding (MABB) approach for targeted transfer of Pup1, a major QTL associated with low soil P tolerance, using Swarna as a donor. A new co-dominant marker, K20-1-1, which is specific for Pup1 was designed and used for foreground selection along with functional markers specific for the bacterial blight resistance genes, Xa21, xa13, and xa5. A set of 66 polymorphic SSR marker were used for the background selection along with a pair of flanking markers for the recombination selection in backcross derived progenies and in BC2F2 generation, 12 plants, which are homozygous for Pup1, all the three bacterial blight resistance genes and possessing agro-morphological traits equivalent to or better than ISM were selected and selfed to produce BC2F3s. They were evaluated in plots with low soil P and normal soil P at ICAR-IIRR, Hyderabad for their low soil P tolerance, and bacterial blight resistance and superior lines were advanced to BC2F6. One of the lines, when tested at multiple locations in India was found promising under both normal as well as low soil P conditions.
