Paenibacillus thermoaerophilus sp. nov., a moderately thermophilic bacterium isolated from compost

A rod-shaped, endospore-forming, Gram-reaction-positive bacterium, designated strain TC22-2bT, was isolated from compost in Tochigi, Japan. Phylogenetic analysis based on 16S rRNA gene sequences showed that the strain belonged to a cluster comprising species of the genus Paenibacillus and was most closely related to the type strain of Paenibacillus elgii (93.4 % similarity). The major cellular fatty acids were C16:0 (25.5 %), iso-C16:0 (23.6 %) and anteiso-C15:0 (21.5 %). The predominant menaquinone was MK-7. The major polar lipids were diphosphatidylglycerol, phosphatidylglycerol and phosphatidylethanolamine. The diamino acid found in the cell wall peptidoglycan was meso-diaminopimelic acid, and the DNA G+C content was 59.1 mol%. The results of physiological and biochemical tests enabled the phenotypic differentiation of strain TC22-2bT from the most closely related species with validly published names. Phylogenetic and phenotypic evidence reveals that strain TC22-2bT represents a novel species of the genus Paenibacillus , for which the name Paenibacillus thermoaerophilus sp. nov. is proposed. The type strain of the novel species is TC22-2bT ( = DSM 26310T  = JCM 18657T).

A Gram-positive, non-spore-forming actinobacterium (IMT-300T) was isolated from soil amended with humic acid in Malvern, AL, USA. This soil has been used for 50+years for the cultivation of earthworms for use as fish bait. Based on 16S rRNA gene sequence similarity studies, strain IMT-300T was shown to belong to the genus Leucobacter and was closely related to the type strain of ‘Leucobacter margaritiformis’ L1T (97.8%). Similarity to all other type strains of Leucobacter species was lower than 97.2 %. The average nucleotide identity (ANI) and digital DNA–DNA hybridization (dDDH) values between the IMT-300T genome assembly and those of the closest relative Leucobacter type strain were 81.4 and 23.3 % ( Leucobacter chironomi ), respectively. The peptidoglycan of strain IMT-300T contained l-2,4-diaminobutyric acid as the diagnostic diamino acid. In addition, glycine, d- and l-alanine and d-glutamic acid were found. The peptidoglycan type represents a variant of B2δ (B11). The major quinones were menaquinones MK-10 and MK-11. The polar lipid profile consisted of the major lipids diphosphatidylglycerol, phosphatidylglycerol and moderate to minor amounts of two unidentified phospholipids, two unidentified glycolipids and an unidentified aminophospholipid. The polyamine pattern contained major amounts of spermidine and spermine. Strain IMT-300T contained the major fatty acids C15 : 0 anteiso, C16 : 0 iso and C17 : 0 anteiso, like other members of the genus Leucobacter . The results of ANI and dDDH analyses and physiological and biochemical tests allowed a genotypic and phenotypic differentiation of strain IMT-300T from the most closely related Leucobacter species. Strain IMT-300T represents a novel Leucobacter species, for which we propose the name Leucobacter soli sp. nov., with the type strain IMT-300T (CIP 111803T=DSM 110505T=CCM 9020T=LMG 31600T).

A Gram-positive, non-spore-forming bacterium (GW-12028T) of unknown origin showing filamentous growth and producing spherical sporangia was studied for its taxonomic allocation. The 16S rRNA gene sequence analysis and subsequent similarity studies showed that strain GW-12028T belongs to the genus Streptosporangium , and is most closely related to Streptosporangium pseudovulgare DSM 43181T (99.9 %) and Streptosporangium nondiastaticum DSM 43848T (99.6 %) and more distantly related to Streptosporangium fragile IFO 14311T (98.4 %) and other species of the genus Streptosporangium (95.8 to 98 %). Chemotaxonomic analyses showed that the peptidoglycan diamino acid was meso-diaminopimelic acid. Whole-cell hydrolysates contained madurose as the diagnostic sugar and exhibited a quinone system that contained predominantly menaquinones with nine isoprenoic units in the side chain [MK-9, MK-9(H2), MK-9(H4)]. The polar lipid profile consisted of diphosphatidylglycerol, phosphatidylglycerol, phoshatidylethanolamine, hydroxyphosphatidylethanolamine, phosphatidylinositol, phosphatidylinositol-mannosides, four unidentified glycolipids, a phospholipid and an aminolipid. The polyamine pattern contained the major compounds spermine and spermidine. The major fatty acids were 10-methyl C17 : 0, iso-C16 : 0 and C15 : 0. These chemotaxonomic traits are common to other species of the genus Streptosporangium . DNA–DNA hybridizations and physiological and biochemical tests in comparison with the type strains of the most closely related species, S. nondiastaticum and S. pseudovulgare , allowed genotypic and phenotypic differentiation of strain GW-12028T. This strain represents a novel species, for which we propose the name Streptosporangium sandarakinum sp. nov., with the type strain GW-12028T ( = LMG 27062T  = DSM 45763T).

A Gram-staining-positive, aerobic and non-motile strain, 0704P10-1T, was isolated from hydrothermal sediment of the Indian Ocean. Phylogenetic, phenotypic and chemotaxonomic data for the organism supported that it belonged to the genus Janibacter . Strain 0704P10-1T showed 97.2–98.7 % 16S rRNA gene sequence similarities to the type strains of recognized members of the genus Janibacter . It contained meso-diaminopimelic acid as the diagnostic diamino acid in the cell wall. MK-8(H4) was the only menaquinone detected. The major fatty acids were iso-C16 : 0, C17 : 1ω8c and 10-methyl C17 : 0. Meanwhile, the results of DNA–DNA hybridization studies and other physiological and biochemical tests allowed the genotypic and phenotypic differentiation of strain 0704P10-1T from closely related species. Thus, strain 0704P10-1T represents a novel species of the genus Janibacter , for which the name Janibacter indicus sp. nov. is proposed. The type strain is 0704P10-1T ( = LMG 27493T = CGMCC 1.12511T).

A novel lactic acid-producing, Gram-stain-positive, catalase-negative and rod-shaped strain, designated as strain C06_No.73T, was isolated from a traditional Japanese fermented beverage called kôso. According to the results of phylogenetic analysis based on 16S rRNA gene sequences, strain C06_No.73T belongs to the genus Lentilactobacillus . The closest type strain was Lentilactobacillus curieae CCTCC M 2011381T, with a sequence identity of 98.1 %. The identity values with other strains were all below 97 %. The isolate propagated under the conditions of 18–39 °C (optimum, 27 °C for 48 h incubation) and pH 4.0–7.0 (optimum, pH 6.5). The G+C content of its genomic DNA was determined to be 37.9 mol%. The main fatty acids were C16 : 0, C18 : 1 ω7c, C18 : 1 ω9c and C19 : 0 cyclopropane 11,12. The major polar lipid was identified as phosphatidylglycerol. No isoprenoid quinone was detected. The predominant cell-wall amino acids were lysine, alanine, glutamic acid and aspartic acid. Neither meso-diaminopimelic acid nor ornithine were detected. On the basis of this polyphasic taxonomic study, the isolate is concluded to represent a novel species, for which the name Lentilactobacillus kosonis sp. nov. is proposed. The type strain is C06_No.73T (=NBRC 111893T=BCRC 81282T).

A strictly aerobic, Gram-stain-positive, motile and spore-forming bacterium, strain 3nP4T, was isolated from the Puge hot spring located in the south-western geothermal area of China. Strain 3nP4T grew at 38–66 °C (optimum 57–60 °C), at pH 6.0–9.3 (optimum 7.0–7.5) and with 0–4 % (w/v) NaCl (optimum 0–0.5 %). Phylogenetic analysis of 16S rRNA gene sequences, as well as DNA–DNA relatedness values, indicated that the isolate represents a novel species of the genus Anoxybacillus , related most closely to Anoxybacillus voinovskiensis DSM 12111T. Strain 3nP4T had diphosphatidylglycerol, phosphatidylglycerol, phosphatidylethanolamine and one unidentified phospholipid as major polar lipids and iso-C15 : 0 and iso-C17 : 0 as major fatty acids, which are both typical chemotaxonomic characteristics of the genus Anoxybacillus . The mean DNA G+C content of strain 3nP4T was 39.2±0.95 mol% (HPLC). A distinctive characteristic of the novel isolate was its extreme reliance on vitamin mixture or yeast extract for growth. Based on data from this taxonomic study using a polyphasic approach, strain 3nP4T is considered to represent a novel species of the genus Anoxybacillus , for which the name Anoxybacillus vitaminiphilus sp. nov. is proposed. The type strain is 3nP4T ( = CGMCC 1.8979T = JCM 16594T).

A novel actinobacterial strain, designated, NIO-1009T, was isolated from a marine sediment sample collected from Chorao Island, Goa, India. Phylogenetic analysis comparisons based on 16S rRNA gene sequences between strain NIO-1009T and other members of the genus Rhodococcus revealed that strain NIO-1009T had the closest sequence similarity to Rhodococcus kroppenstedtii DSM 44908T and Rhodococcus corynebacterioides DSM 20151T with 99.2 and 99.1 %, respectively. Furthermore, DNA–DNA hybridization results showed that R. kroppenstedtii DSM 44908T and R. corynebacterioides DSM 20151T were 39.5 (3.0 %) and 41.7 (2.0 %) with strain NIO-1009T, respectively, which were well below the 70 % limit for any novel species proposal. Phylogenetically strain NIO-1009T forms a stable clade with and R. kroppenstedtii DSM 44908T and R. corynebacterioides DSM 20151T with 100 % bootstrap values. Strain NIO-1009T contained meso-diaminopimelic acid as the diagnostic diamino acid and galactose and arabinose as the cell wall sugars. The major fatty acids were C16 : 0, C18 : 1ω9c, C16 : 1(ω6c and/or ω7c) and 10-methyl C18 : 0. The only menaquinone detected was MK-8(H2), while the major polar lipids were diphosphatidylglycerol, phosphatidylethanolamine, phosphatidylglycerol, phosphatidylinositol, phosphatidylinositol mannoside and one unknown phospholipid. The G+C content of the genomic DNA was 66.9 mol%. The phenotypic and genotypic data showed that strain NIO-1009T warrants recognition as a novel species of the genus Rhodococcus for which the name Rhodococcus enclensis sp. nov., is proposed; the type strain is NIO-1009T ( = NCIM 5452T = DSM 45688T).

Three actinobacterial strains, CR30T, CR36 and CR38T, were isolated from rhizosphere soil of Pisum sativum plants collected in Spain. The strains were filamentous, Gram-stain-positive and produced single spores. Phylogenetic, chemotaxonomic and morphological analyses confirmed that the three strains belonged to the genus Micromonospora . 16S rRNA gene sequence analysis of strains CR30T and CR36 showed a close relationship to Micromonospora coriariae NAR01T (99.3 % similarity) while strain CR38T had a similarity of 99.0 % with Micromonospora saelicesensis Lupac 09T. In addition, gyrB gene phylogeny clearly differentiated the novel isolates from recognized Micromonospora species. DNA–DNA hybridization, BOX-PCR and ARDRA profiles confirmed that these strains represent novel genomic species. The cell-wall peptidoglycan of strains CR30T and CR38T contained meso-diaminopimelic acid. Both strains had MK-10(H4) as the main menaquinone and a phospholipid type II pattern. An array of physiological tests also differentiated the isolates from their closest neighbours. Considering all the data obtained, it is proposed that strains CR30T and CR36 represent a novel species under the name Micromonospora cremea sp. nov. (type strain CR30T = CECT 7891T = DSM 45599T), whereas CR38T represents a second novel species, for which the name Micromonospora zamorensis sp. nov. is proposed, with CR38T ( = CECT 7892T = DSM 45600T) as the type strain.

Two strains of species of the genus Marmoricola , designated KIS18-7T and JOS5-1T, were isolated from soil samples in Korea. The 16S rRNA gene sequence of strain KIS18-7T showed highest similarities with Marmoricola scoriae Sco-D01T (97.8 %), Marmoricola aequoreus SST-45T (97.6 %) and Marmoricola aurantiacus BC 361T (97.3 %), and strain JOS5-1T had highest sequence similarities with M. aequoreus SST-45T (97.5 %) and Marmoricola bigeumensis MSL-05T (97.3 %). The sequence similarity between KIS18-7T and JOS5-1T was 98.1 %. Phylogenetic analysis showed that these strains grouped with species of the genus Marmoricola . The major fatty acids of strain KIS18-7T were iso-C16 : 0 and C17 : 1ω8c, and C17 : 1ω8c, C18 : 0 10-methyl (TBSA), C18 : 1ω9c, C17 : 0 10-methyl and C16 : 0 2-OH for strain JOS5-1T. Strain KIS18-7T contained the polar lipids, diphosphatidylglycerol, phosphatidylglycerol, phosphatidylethanolamine, phosphatidylinositol and phosphatidylcholine, while strain JOS5-1T contained diphosphatidylglycerol, phosphatidylglycerol, phosphatidylinositol, one unknown aminolipid and two unknown phospholipids. The peptidoglycan of both strains contained ll-diaminopimelic acid as the diagnostic diamino acid and a single glycine residue as the interpeptide bridge (type A3γ). The major menaquinone of both strains was MK-8(H4). The G+C contents of the DNA of strains KIS18-7T and JOS5-1T were 68.0 mol% and 62.9 mol%, respectively. These data demonstrate that strains KIS18-7T and JOS5-1T are representatives of two novel species of the genus Marmoricola , for which the names Marmoricola solisilvae sp. nov. (type strain KIS18-7T = KACC 17307T = DSM 27140T = NBRC 109601T) and Marmoricola terrae sp. nov. (type strain JOS5-1T = KACC 17308T = DSM 27141T = NBRC 109602T) are proposed.

A novel Gram-stain-positive, non-endospore-forming, coccoid actinobacterium, designated strain D3-40T, was isolated from the soil of a natural cave and characterized by means of a polyphasic taxonomic analysis. 16S rRNA gene sequence analysis showed that strain D3-40T is a member of the suborder Micrococcineae and forms a distinct branch at the base of a Brevibacteriaceae cluster. Its closest relative is the type strain of Brevibacterium samyangense (95.7 % sequence similarity). The chemotaxonomic characteristics were as follows: the cell-wall peptidoglycan contained meso-diaminopimelic acid as the diagnostic diamino acid; the major menaquinone was MK-9(H2); the polar lipids consisted of phosphatidylglycerol, phosphatidylinositol, an unknown glycolipid and an unknown phospholipid; the major fatty acids were anteiso-C15 : 0, anteiso-C17 : 0, iso-C15 : 0, C16 : 0 and cyclohexyl-C17 : 0; mycolic acids were absent. The G+C content of the DNA was 64.3 mol%. On the basis of morphological, chemotaxonomic and phylogenetic data, it is suggested that the organism represents a novel species of a new genus within the family Brevibacteriaceae , for which the name Spelaeicoccus albus gen. nov., sp. nov. is proposed. The type strain of the type species is D3-40T ( = KCTC 29141T = DSM 26341T).

A facultatively anaerobic, Gram-stain-positive, rod-shaped bacterium, designated strain KB0549T, was isolated from sesame oil cake. Cells were motile, round-ended rods, and produced central or terminal spores. The cell wall peptidoglycan contained meso-diaminopimelic acid as the diamino acid. The major fatty acids were anteiso-C15 : 0 and anteiso-C17 : 0. The DNA G+C content of strain KB0549T was 51.9 mol%. On the basis of 16S rRNA gene sequence phylogeny, strain KB0549T was affiliated with the genus Paenibacillus in the phylum Firmicutes and was most closely related to Paenibacillus cookii with 97.4 % sequence similarity. Strain KB0549T was physiologically differentiated from P. cookii by the high content of anteiso-C17 : 0, inability to grow at 50 °C, spore position, and negative Voges–Proskauer reaction. Based on these unique physiological and phylogenetic characteristics, it is proposed that the isolate represents a novel species, Paenibacillus relictisesami sp. nov.; the type strain is KB0549T ( = JCM 18068T = DSM 25385T).
