Abstract. AtChem is an open source zero-dimensional box-model for atmospheric chemistry. Any general set of chemical reactions can be used with AtChem, but the model was designed specifically for use with the Master Chemical Mechanism (MCM, http://mcm.york.ac.uk/). AtChem was initially developed within the EUROCHAMP project as a web application (AtChem-online, https://atchem.leeds.ac.uk/webapp/) for modelling environmental chamber experiments; it was recently upgraded and further developed into a standalone offline version (AtChem2) which allows the user to run complex and long simulations, such as those needed for modelling of intensive field campaigns, as well as to perform batch model runs for sensitivity studies. AtChem is installed, set up and configured using semi-automated scripts and simple text configuration files, making it easy to use even for non-experienced users. A key feature of AtChem is that it can easily be constrained to observational data which may have different timescales, thus retaining all the information contained in the observations. Implementation of a continuous integration workflow, coupled with a comprehensive suite of tests and version control software, makes the AtChem codebase robust, reliable and traceable. Abstract. We present version 4.0 of the atmospheric chemistry box model CAABA/MECCA that now includes a number of new features: (i) skeletal mechanism reduction, (ii) the Mainz Organic Mechanism (MOM) chemical mechanism for volatile organic compounds, (iii) an option to include reactions from the Master Chemical Mechanism (MCM) and other chemical mechanisms, (iv) updated isotope tagging, and (v) improved and new photolysis modules (JVAL, RADJIMT, DISSOC). Further, when MECCA is connected to a global model, the new feature of coexisting multiple chemistry mechanisms (PolyMECCA/CHEMGLUE) can be used. Additional changes have been implemented to make the code more user-friendly and to facilitate the analysis of the model results. Like earlier versions, CAABA/MECCA-4.0 is a community model published under the GNU General Public License.

<p>Limonene is the fourth-most abundant monoterpene in the atmosphere, which upon oxidation leads to the formation of secondary organic aerosol (SOA) and thereby influences climate and air quality.</p><p>In this study, the oxidation of limonene by OH at different atmospherically relevant NO and HO<sub>2</sub> levels (NO: 0.1 – 10 ppb; HO<sub>2</sub>: 20 ppt) was investigated in simulation experiments in the SAPHIR chamber at Forschungszentrum Jülich. The analysis focuses on comparing measured radical concentrations (RO<sub>2</sub>, HO<sub>2</sub>, OH) and OH reactivity (k<sub>OH</sub>) with modeled values calculated using the Master Chemical Mechanism (MCM) version 3.3.1.</p><p>At high and medium NO concentrations, RO<sub>2</sub> is expected to quickly react with NO. An HO<sub>2</sub> radical is produced during the process that can be converted back to an OH radical by another reaction with NO. Consistently, for experiments conducted at medium NO levels (~0.5 ppb, RO<sub>2</sub> lifetime ~10 s), simulated RO<sub>2</sub>, HO<sub>2</sub>, and OH agree with observations within the measurement uncertainties, if the OH reactivity of oxidation products is correctly described.</p><p>At lower NO concentrations, the regeneration of HO<sub>2</sub> in the RO<sub>2</sub> + NO reaction is slow and the reaction of RO<sub>2</sub> with HO<sub>2</sub> gains importance in forming peroxides. However, simulation results show a large discrepancy between calculated radical concentrations and measurements at low NO levels (<0.1 ppb, RO<sub>2</sub> lifetime ~ 100 s). Simulated RO<sub>2</sub> concentrations are found to be overestimated by a factor of three; simulated HO<sub>2</sub> concentrations are underestimated by 50 %; simulated OH concentrations are underestimated by about 35%, even if k<sub>OH</sub> is correctly described. This suggests that there could be additional RO<sub>2</sub> reaction pathways that regenerate HO<sub>2</sub> and OH radicals become important, but they are not taken into account in the MCM model.</p>

Abstract. Surface ozone is a secondary air pollutant produced during the atmospheric photochemical degradation of emitted volatile organic compounds (VOCs) in the presence of sunlight and nitrogen oxides (NOx). Temperature directly influences ozone production through speeding up the rates of chemical reactions and increasing the emissions of VOCs, such as isoprene, from vegetation. In this study, we used an idealised box model with different chemical mechanisms (Master Chemical Mechanism, MCMv3.2; Common Representative Intermediates, CRIv2; Model for OZone and Related Chemical Tracers, MOZART-4; Regional Acid Deposition Model, RADM2; Carbon Bond Mechanism, CB05) to examine the non-linear relationship between ozone, NOx and temperature, and we compared this to previous observational studies. Under high-NOx conditions, an increase in ozone from 20 to 40 °C of up to 20 ppbv was due to faster reaction rates, while increased isoprene emissions added up to a further 11 ppbv of ozone. The largest inter-mechanism differences were obtained at high temperatures and high-NOx emissions. CB05 and RADM2 simulated more NOx-sensitive chemistry than MCMv3.2, CRIv2 and MOZART-4, which could lead to different mitigation strategies being proposed depending on the chemical mechanism. The increased oxidation rate of emitted VOC with temperature controlled the rate of Ox production; the net influence of peroxy nitrates increased net Ox production per molecule of emitted VOC oxidised. The rate of increase in ozone mixing ratios with temperature from our box model simulations was about half the rate of increase in ozone with temperature observed over central Europe or simulated by a regional chemistry transport model. Modifying the box model set-up to approximate stagnant meteorological conditions increased the rate of increase of ozone with temperature as the accumulation of oxidants enhanced ozone production through the increased production of peroxy radicals from the secondary degradation of emitted VOCs. The box model simulations approximating stagnant conditions and the maximal ozone production chemical regime reproduced the 2 ppbv increase in ozone per degree Celsius from the observational and regional model data over central Europe. The simulated ozone–temperature relationship was more sensitive to mixing than the choice of chemical mechanism. Our analysis suggests that reductions in NOx emissions would be required to offset the additional ozone production due to an increase in temperature in the future.

Abstract. The chemistry of isoprene degradation in the Master Chemical Mechanism (MCM) has been systematically refined and updated to reflect recent advances in understanding, with these updates appearing in the latest version, MCM v3.3. The complete isoprene degradation mechanism in MCM v3.3 consists of 1935 reactions of 605 closed shell and free radical species, which treat the chemistry initiated by reaction with OH radicals, NO3 radicals and ozone (O3). A detailed overview of the updates is provided, within the context of reported kinetic and mechanistic information. The revisions mainly relate to the OH-initiated chemistry, which tends to dominate under atmospheric conditions, although these include updates to the chemistry of some products that are also generated from the O3 - and NO3-initiated oxidation. The revisions have impacts in a number of key areas, including HOx recycling, NOx recycling and the formation of species reported to play a role in SOA-formation mechanisms. The performance of the MCM v3.3 isoprene mechanism has been compared with those of earlier versions (MCM v3.1 and MCM v3.2) over a range of relevant conditions, using a box model of the tropical forested boundary layer. The results of these calculations are presented and discussed, and are used to illustrate the impacts of the mechanistic updates in MCM v3.3.
