Chickens ( Gallus gallus domesticus ) from the Americas have long been recognized as descendants of European chickens, transported by early Europeans since the fifteenth century. However, in recent years, a possible pre-Columbian introduction of chickens to South America by Polynesian seafarers has also been suggested. Here, we characterize the mitochondrial control region genetic diversity of modern chicken populations from South America and compare this to a worldwide dataset in order to investigate the potential maternal genetic origin of modern-day chicken populations in South America. The genetic analysis of newly generated chicken mitochondrial control region sequences from South America showed that the majority of chickens from the continent belong to mitochondrial haplogroup E. The rest belongs to haplogroups A, B and C, albeit at very low levels. Haplogroup D, a ubiquitous mitochondrial lineage in Island Southeast Asia and on Pacific Islands is not observed in continental South America. Modern-day mainland South American chickens are, therefore, closely allied with European and Asian chickens. Furthermore, we find high levels of genetic contributions from South Asian chickens to those in Europe and South America. Our findings demonstrate that modern-day genetic diversity of mainland South American chickens appear to have clear European and Asian contributions, and less so from Island Southeast Asia and the Pacific Islands. Furthermore, there is also some indication that South Asia has more genetic contribution to European chickens than any other Asian chicken populations.

The colonisation of the Pacific islands represents one of the major achievements of early human societies and has attracted much attention from archaeologists and historical linguists. Determining the pattern and chronology of colonisation remains a challenge, as new discoveries continue to push back dates of earliest settlement. The length and direction of the colonising voyages has also led to lively debate seeking to trace languages and artefactual techniques and traditions to presumed places of origin. Seafaring simulation models provide one way of resolving these controversies. One of the most remote of these island groups, the Marianas, is shown here to have been settled not from Taiwan or the Philippines, as has been argued in Antiquity by Hung et al. (2011) and Winter et al. (2012), but from New Guinea or Island Southeast Asia to the south. It represents an incredible feat of early navigation over an ocean distance of some 2000km.

Abstract The genetic diversity and population structure of Chrysichthys nigrodigitatus were evaluated using a 443 base pair fragment of the mitochondrial control region. Among the eight populations collected comprising 129 individuals, a total of 89 polymorphic sites defined 57 distinct haplotypes. The mean haplotype diversity and nucleotide diversity of the eight populations were 0.966±0.006 and 0.0359±0.004, respectively. Analysis of molecular variance showed significant genetic differentiation among the eight populations (FST =0.34; P < 0.01). The present results revealed that C. nigrodigitatus populations had a high level of genetic diversity and distinct population structures. We report the existence of two monophyletic matrilineal lineages with mean genetic distance of 10.5% between them. Non-significant negative Tajima’s D and Fu’s Fs for more than half the populations suggests that the wild populations of C. nigrodigitatus underwent a recent population expansion, although a weak one since the late Pleistocene.

The spread of modern humans into and across Island Southeast Asia and the Pacific represents the earliest confirmed dispersal of humans across a marine environment, and involved numerous associated technologies that indicate sophisticated societies on the move. The later spread of ‘Austronesian’ over the region shows language replacement on a scale that is reminiscent of the period of state-sponsored European colonization, and yet the Austronesian languages present a typological profile that is more diverse than any other large language family. These facts require investigation. This chapter examines the separate, but intertwined, histories of the region. It shows that the dispersal of Austronesian languages, originating in Taiwan, should not be portrayed as a technological and demographic steamroller. This involves discussion of the nature of pre-Austronesian society and language in the south-west Pacific, and the degree to which it has and has not changed following ‘Austronesianization’.

ABSTRACT Oryctes rhinoceros nudivirus (OrNV) is a double-stranded DNA (dsDNA) virus which has been used as a biocontrol agent to suppress the coconut rhinoceros beetle (Oryctes rhinoceros) in Southeast Asia and the Pacific Islands. A new wave of O. rhinoceros incursions in Oceania is thought to be related to the presence of low-virulence isolates of OrNV or virus-tolerant haplotypes of beetles. In this study, chronically infected beetles were collected from Philippines, Fiji, Papua New Guinea (PNG), and the Solomon Islands (SI). RNA sequencing (RNA-seq) was performed to investigate the global viral gene expression profiles and for comparative genomic analysis of structural variations. Maximum likelihood phylogenic analysis indicated that OrNV strains from the SI and Philippines are closely related, while OrNV strains from PNG and Fiji formed a distinct adjacent clade. We detected several polymorphic sites with a frequency higher than 35% in 892 positions of the viral genome. Nonsynonymous mutations were detected in several hypothetical proteins and 15 nudivirus core genes, such as gp034, lef-8, lef-4, and vp91. We found limited evidence of variation in viral gene expression among geographic populations. Only a few genes, such as gp01, gp022, and gp107, were differentially expressed among different strains. Additionally, small RNA sequencing from the SI population suggested that OrNV is targeted by the host RNA interference (RNAi) response with abundant 21-nucleotide small RNAs. Some of these genomic changes are specific to the geographic population and could be related to particular phenotypic characteristics of the strain, such as viral pathogenicity or transmissibility, and this requires further investigation. IMPORTANCE Oryctes rhinoceros nudivirus has been an effective biocontrol agent against the coconut rhinoceros beetle in Southeast Asia and the Pacific Islands for decades. The recent outbreak of these beetles in many South Pacific islands has had a significant impact on livelihoods in the region. It has been suggested that the resurgence and spread of the pest are related to the presence of low-virulence isolates of OrNV or virus-tolerant haplotypes of beetles. We examined viral genomic and transcriptional variations in chronically infected beetles from different geographical populations. A high number of polymorphic sites among several geographical strains of OrNV were identified, but potentially only a few of these variations in the genome are involved in functional changes and can potentially alter the typical function. These findings provide valuable resources for future studies to improve our understanding of the OrNV genetic variations in different geographic regions and their potential link to virus pathogenicity.

The essays in this special section on early settlement in Island Southeast Asia may be puzzling to readers of Antiquity who are uninitiated to the ways and concerns of archaeologists working in the Pacific. Some of these authors appear almost reluctant to draw conclusions from the evidence they survey. Others champion their own interpretations unequivocally. What is going on here?It may be, as some say, that academics are by nature a quarrelsome lot. Even so, why is the Lapita cultural complex ‘ever a hot source of debate’ (Bellwood & Koon, above, p. 613)? The essays published here may lack the direct cantankerousness of face-to-face confronat international symposia and professional meetings, but they reinforce the suggestion made in Antiquity a year ago that archaeologists in the Pacific today have come to a crossroads where we often find ourselves talking past each other because we are no longer in general agreement on what is interesting about Pacific prehistory and why (Terrell 1988).
