The assessment of the genetic diversity within germplasm collections can be accomplished using simple sequence repeat (SSR) markers and association mapping techniques. The present study was conducted to evaluate the genetic diversity of a colored rice germplasm collection containing 376 black-purple rice samples and 172 red pericarp samples, conserved by Dong-A University. There were 600 pairs of SSR primers screened against 11 rice varieties. Sixteen informative primer pairs were selected, having high polymorphism information content (PIC) values, which were then used to assess the genetic diversity within the collection. A total of 409 polymorphic amplified fragments were obtained using the 16 SSR markers. The number of alleles per locus ranged from 11 to 47, with an average of 25.6. The average PIC value was 0.913, ranging from 0.855 to 0.964. Four hundred and nine SSR loci were used to calculate Jaccard’s distance coefficients, using the unweighted pair-group method with arithmetic mean cluster analysis. These accessions were separated into several distinctive groups corresponding to their morphology. The results provided valuable information for the colored rice breeding program and showed the importance of protecting germplasm resources and the molecular markers that can be derived from them.

<p>Indonesia is rich in rice genetic resources, however, only a small number has been used in variety improvement programs. This study aimed to determine the genetic diversity of Indonesian rice varieties using 6K SNP markers. The study was conducted at ICABIOGRAD for DNA isolation and IRRI for SNP marker analysis. Genetic materials were 53 rice genotypes consisting of 49 varieties and 4 check genotypes. SNP markers used were 6K loci. Results showed that among the markers analyzed, only 4,606 SNPs (76.77%) were successfully read. The SNP markers covered all twelve rice chromosomes of 945,178.27 bp. The most common allele observed was GG, whereas the least allele was TG. Dendrograms of the 53 rice varieties analyzed with 4,606 SNPs demonstrated several small groups containing genotypic mixtures between indica and japonica rice, and no groups were found to contain firmly indica or japonica type. Structure analysis (K = 2) with value of 0.8 showed that the 53 rice varieties were divided into several groups and each group consisted of 4 japonica, 2 tropical japonica, 46 indica, and 1 aus rice type, respectively. IR64 and Ciherang proved to have an indica genome, while Rojolele has japonica one. Dupa and Hawara Bunar, usually grouped into tropical japonica rice, were classified as indica type, and Hawara Bunar has perfectly 100% indica type. The results of this study indicated that rice classification (indica-japonica) which is usually classified based only on morphological characters, e.g. grain and leaf shapes, is not enough and classification based on SNP markers should be considered for that purpose.</p>

ABSTRACT Indonesia is rich in rice genetic diversity in the form of javanica rice. Subspecies javanica have some superiority characters, among others a strong plant tissue, but in generally they have low productivity. Weaknesses of javanica rice can be repaired by biotechnology through genetic transformation techniques from callus of plant. Auxin types and genotypes are important factors for callus induction and plant regeneration. Therefore, this research held for know callus introduction and plant regeneration of three varieties of Javanica rice (Pendok, Genjah Arum, and Menthik Wangi Susu) combined with type of auxin (2,4-D and pychloram). The experimental design of RALs two factorials, there are three varieties of rice (Pendok, Genjah Arum, and Menthik Wangi Susu) and two types of auxin (2,4-D and Pychloram) and analyzed by DMRT α5%. The results of this study is Mentik Wangi Susu have highest regeneration than Pendok and Genjah Arum. The use of 2,4-D resulted in a higher callus induction and plant regeneration than pychloram in the three rice varieties used. While the best combination of treatments for callus induction and regeneration is Menthik Wangi Susu and 2,4-D. Keyword: auxin, javanica, callus induction, plant regeneration. ABSTRAK Indonesia kaya akan keragaman genetik padi berupa padi javanica. Padi sub spesies javanica memiliki beberapa keunggulan diantaranya jaringan tanaman yang kuat, namun pada umumnya mempunyai tingkat produktivitas gabah yang rendah. Kelemahan pada padi javanica dapat diperbaiki dengan bioteknologi melalui teknik transformasi genetik menggunakan jaringan kalus. Genotip dan jenis auksin merupakan faktor penting dalam induksi kalus dan regenerasi tanaman padi secara in vitro. Oleh karena itu, penelitian ini dilaksanakan untuk mengetahui daya pembentukan kalus dan regenerasi pada tiga varietas padi javanica, yaitu Pendok, Genjah Arum, dan Menthik Wangi Susu yang dikombinasikan dengan perlakuan jenis auksin berupa penggunaan 2,4-D dan pikloram. Rancangan percobaan yang digunakan adalah RAL dua faktorial yaitu varietas tanaman padi dan jenis auksin  dengan pengujian  menggunakan DMRT α5%. Hasil penelitian menunjukkan bahwa dari ketiga varietas padi yang digunakan, varietas Mentik Wangi Susu menunjukan daya regenerasi yang tertinggi dibandingkan varietas Pendok dan Genjah Arum.  Penggunaan 2,4-D menghasilkan tingkat pengkalusan dan regenerasi yang tinggi dibandingkan pikloram pada tiga varietas padi yang digunakan. Sedangkan kombinasi perlakuan yang terbaik untuk induksi kalus dan daya regenerasi adalah penggunaan varietas Menthik Wangi Susu dan auksin dalam bentuk 2,4-D.  Kata Kunci: auksin, javanica, induksi kalus, regenerasi tanaman.

Understanding genetic diversity is a main key for crop improvement and genetic resource management. In this study, we aim to evaluate the genetic diversity of the released Malaysian rice varieties using single nucleotide polymorphism (SNP) markers. A total of 46 released Malaysian rice varieties were genotyped using 1536 SNP markers to evaluate their diversity. Out of 1536 SNPs, only 932 SNPs (60.7%) represented high quality alleles, whereas the remainder either failed to amplify or had low call rates across the samples. Analysis of the 932 SNPs revealed that a total of 16 SNPs were monomorphic. The analysis of the SNPs per chromosome revealed that the average of the polymorphic information content (PIC) value ranged from 0.173 for chromosome 12 to 0.259 for chromosome 11, with an average of 0.213 per locus. The genetic analysis of the 46 released Malaysian rice varieties using an unweighted pair group method with arithmetic mean (UPGMA) dendrogram revealed the presence of two major groups. The analysis was supported by the findings from the STRUCTURE analysis which indicated the ∆K value to be at the highest peak at K = 2, followed by K = 4. The pairwise genetic distance of the shared alleles showed that the value ranged from 0.000 (MR159–MR167) to 0.723 (MRIA–Setanjung), which suggested that MR159 and MR167 were identical, and that the highest dissimilarity was detected between MRIA 1 and Setanjung. The results of the study will be very useful for the variety identification, the proper management and conservation of the genetic resources, and the exploitation and utilisation in future breeding programmes.

SUMMARYThe present structure of plant breeding and seed multiplication in India is highly centralized. Furthermore, only a small number of new varieties is officially released each year. The system therefore appears inappropriate for the requirements of the large proportion of Indian farmers located in risk-prone and highly diverse environments. An alternative strategy is described whose central feature is close matching of the characteristics of farmers' traditional rice varieties with those of advanced breeders' lines. A selection from these lines is then distributed in small quantities for on-farm trials managed by farmers themselves. If the success of these initial efforts is to be sustained, a more decentralized approach to breeding and multiplication will be necessary.
