1) Hemispherical photography (HP) is a long-standing tool for forest canopy characterization. Currently, there are low-cost fisheye lenses to convert smartphones into high-portable HP equipment; however, they cannot be used whenever since HP is sensitive to illumination conditions. To obtain sound results outside diffuse light conditions, a deep-learning-based system needs to be developed. A ready-to-use alternative is the multiscale color-based binarization algorithm, but it can provide moderate-quality results only for open forests. To overcome this limitation, I propose coupling it with the model-based local thresholding algorithm. I call this coupling the MBCB approach. 2) Methods presented here are part of the R package CAnopy IMage ANalysis (caiman), which I am developing. The accuracy assessment of the new MBCB approach was done with data from a pine plantation and a broadleaf native forest. 3) The coefficient of determination (R^2) was greater than 0.7, and the root mean square error (RMSE) lower than 20 %, both for plant area index calculation. 4) Results suggest that the new MBCB approach allows the calculation of unbiased canopy metrics from smartphone-based HP acquired in sunlight conditions, even for closed canopies. This facilitates large-scale and opportunistic sampling with hemispherical photography.

Abstract Hemispherical photography provides permanent records of forest canopy structure. We analysed digital hemispherical images taken during the period of 2007–2018 in a mature silver birch stand located in Järvselja, Estonia. The stand was thinned in 2004. Understory trees were removed in the spring of 2018. Images were processed using the LinearRatioSC method. Effective plant area index Leff during the leafless phenophase increased as a result of tree growth from 0.92 to 1.24 and understory cutting was not detectable. During the full foliage condition Leff increased from 3.6 in 2008 to 5.8 in 2017. After removal of understory trees from the stand Leff decreased, and repeated measurements in the summer of 2018 estimated the plant area index range 4.5 < Leff < 4.8. The results are in agreement with the expected changes following forest growth and demonstrate that LinearRatioSC is a suitable method for the estimation and long-term monitoring of forest canopy properties from digital hemispherical images.

The spatial forest structure that drives the functioning of these ecosystems and their response to global change is closely linked to edaphic conditions. However, the latter properties are particularly difficult to characterize in forest areas developed on karst, where soil is highly rocky and heterogeneous. In this work, we investigated whether geophysics, and more specifically electromagnetic induction (EMI), can provide a better understanding of forest structure. We use EMI (EM31, Geonics Limited, Ontario, Canada) to study the spatial variability of ground properties in two different Mediterranean forests. A naturally post-fire regenerated forest composed of Aleppo pines and Holm oaks and a monospecific plantation of Altlas cedar. To better interpret EMI results, we used electrical resistivity tomography (ERT), soil depth surveys, and field observations. Vegetation was also characterized using hemispherical photographs that allowed to calculate plant area index (PAI). Our results show that the variability of ground properties contribute to explaining the variability in the vegetation cover development (plant area index). Vegetation density is higher in areas where the soil is deeper. We showed a significant correlation between edaphic conditions and tree development in the naturally regenerated forest, but this relationship is clearly weaker in the cedar plantation. We hypothesized that regular planting after subsoiling, as well as sylvicultural practices (thinning and pruning) influenced the expected relationship between vegetation structure and soil conditions measured by EMI. This work opens up new research avenues to better understand the interplay between soil and subsoil variability and forest response to climate change.

Solar-induced chlorophyll fluorescence (SIF) has been used as an indicator for the photosynthetic activity of vegetation at regional and global scales. Canopy structure affects the radiative transfer process of SIF within canopy and causes the angular-dependencies of SIF. A common solution for interpreting these effects is the use of physically-based radiative transfer models. As a first step, a comprehensive evaluation of the three-dimensional (3D) radiative transfers is needed using ground truth biological and hyperspectral remote sensing measurements. Due to the complexity of forest modeling, few studies have systematically investigated the effect of canopy structural factors and sun-target-viewing geometry on SIF. In this study, we evaluated the capability of the Fluorescence model with the Weighted Photon Spread method (FluorWPS) to simulate at-sensor radiance and SIF at the top of canopy, and identified the influence of the canopy structural factors and sun-target-viewing geometry on the magnitude and directional response of SIF in deciduous forests. To evaluate the model, a 3D forest scene was first constructed from Goddard’s LiDAR Hyperspectral and Thermal (G-LiHT) LiDAR data. The reliability of the reconstructed scene was confirmed by comparing the calculated leaf area index with the measured ones from the scene, which resulted in a relative error of 3.5%. Then, the performance of FluorWPS was evaluated by comparing the simulated at-sensor radiance spectra with the spectra measured from the DUAL and FLUO spectrometer of HyPlant. The radiance spectra simulated by FluorWPS agreed well with the measured spectra by the two high-performance imaging spectrometers, with a coefficient of determination (R2) of 0.998 and 0.926, respectively. SIF simulated by the FluorWPS model agreed well with the values of the DART model. Furthermore, a sensitivity analysis was conducted to assess the effect of the canopy structural parameters and sun-target-viewing geometry on SIF. The maximum difference of the total SIF can be as large as 45% and 47% at the wavelengths of 685 nm and 740 nm for different foliage area volume densities (FAVDs), and 48% and 46% for fractional vegetation covers (FVCs), respectively. Leaf angle distribution has a markedly influence on the magnitude of SIF, with a ratio of emission part to SIF range from 0.48 to 0.72. SIF from the grass layer under the tree contributed 10%+ more to the top of canopy SIF even for a dense forest canopy (FAVD = 3.5 m−1, FVC = 76%). The red SIF at the wavelength of 685 nm had a similar shape to the far-red SIF at a wavelength of 740 nm but with higher variability in varying illumination conditions. The integration of the FluorWPS model and LiDAR modeling can greatly improve the interpretation of SIF at different scales and angular configurations.

Forests are an important part natural ecosystems, by for example providing food, fiber, habitat, and biodiversity, all of which contribute to stable natural systems. Assessing and modeling the structure and characteristics of forests, e.g., Leaf Area Index (LAI), volume, biomass, etc., can lead to a better understanding and management of these resources. In recent years, Terrestrial Laser Scanning (TLS) has been recognized as a tool that addresses many of the limitations of manual and traditional forest data collection methods. In this study, we propose a density-based approach for estimating the LAI in a structurally-complex forest environment, which contains variable and diverse structural attributes, e.g., non-circular stem forms, dense canopy and below-canopy vegetation cover, and a diverse species composition. In addition, 242 TLS scans were collected using a portable low-cost scanner, the Compact Biomass Lidar (CBL), in the Hawaii Volcanoes National Park (HAVO), Hawaii Island, USA. LAI also was measured for 242 plots in the site, using an AccuPAR LP-80 ceptometer. The first step after cleaning the point cloud involved detecting the higher forest canopy in the light detection and ranging (lidar) point clouds, using normal change rate assessment. We then estimated Leaf Area Density (LAD), using a voxel-based approach, and divided the canopy point cloud into five layers in the Z (vertical) direction. These five layers subsequently were divided into voxels in the X direction, where the size of these voxels were obtained based on inter-quartile analysis and the number of points in each voxel. We hypothesized that the intensity returned to the lidar system from woody materials, like branches, would be higher than from leaves, due to the liquid water absorption feature of the leaves and higher reflectance for woody material at the 905 nm laser wavelength. We also differentiated between foliar and woody materials using edge detection in the images from projected point clouds and evaluated the density of these regions to support our hypothesis. Density of points, or the number of points divided by the volume of a grid, in a 3D grid size of 0.1 m, was calculated for each of the voxels. The grid size was determined by investigating the size of the branches in the lower portion of the canopy. Subsequently, we fitted a Kernel Density Estimator (KDE) to these values, with the threshold set based on half of the area under the curve in each of the density distributions. All the grids with a density below the threshold were labeled as leaves, while those grids above the threshold were identified as non-leaves. Finally, we modeled LAI using the point densities derived from the TLS point clouds and the listed analysis steps. This model resulted in an R 2 value of 0.88. We also estimated the LAI directly from lidar data using the point densities and calculating LAD, which is defined as the total one-sided leaf area per unit volume. LAI can be obtained as the sum of the LAD values in all the voxels. The accuracy of LAI estimation was 90%, with an RMSE value of 0.31, and an average overestimation of 9 % in TLS-derived LAI, when compared to field-measured LAI. Algorithm performance mainly was affected by the vegetation density and complexity of the canopy structures. It is worth noting that, since the LAI values cannot be considered spatially independent throughout all the plots in this site, we performed semivariogram analysis on the field-measured LAI data. This analysis showed that the LAI values can be assumed to be independent in plots that are at least 30 m apart. As a result, we divided the data into six subsets in which the plots were 30 m spaced. The R 2 values for these subsets, based on modeling of the field-measured LAI using leaf point density values, ranged between 0.84–0.96. The results bode well for using this method for efficient, automatic, and accurate/precise estimation of LAI values in complex forest environments, using a low-cost, rapid-scan TLS.

Research Highlights: This paper proposes a new method for hemispherical forest canopy image segmentation. The method is based on a deep learning methodology and provides a robust and fully automatic technique for the segmentation of forest canopy hemispherical photography (CHP) and gap fraction (GF) calculation. Background and Objectives: CHP is widely used to estimate structural forest variables. The GF is the most important parameter for calculating the leaf area index (LAI), and its calculation requires the binary segmentation result of the CHP. Materials and Methods: Our method consists of three modules, namely, northing correction, valid region extraction, and hemispherical image segmentation. In these steps, a core procedure is hemispherical canopy image segmentation based on the U-Net convolutional neural network. Our method is compared with traditional threshold methods (e.g., the Otsu and Ridler methods), a fuzzy clustering method (FCM), commercial professional software (WinSCANOPY), and the Habitat-Net network method. Results: The experimental results show that the method presented here achieves a Dice similarity coefficient (DSC) of 89.20% and an accuracy of 98.73%. Conclusions: The method presented here outperforms the Habitat-Net and WinSCANOPY methods, along with the FCM, and it is significantly better than the Otsu and Ridler threshold methods. The method takes the original canopy hemisphere image first and then automatically executes the three modules in sequence, and finally outputs the binary segmentation map. The method presented here is a pipelined, end-to-end method.

Information about urban built-up areas is important for urban planning and management. However, obtaining accurate information about urban built-up areas is a challenge. This study developed a general-purpose built-up area intelligent classification (BAIC) system that supports various types of data and classifiers. All of the steps in the BAIC were implemented using Python modules including Numpy, Pandas, matplotlib, and scikit-learn. We used the BAIC to conduct a classification experiment that involved seven types of input data; namely, Point of Interest (POI), Road Network (RN), nighttime light (NTL), a combination of POI and RN data (POI_RN), a combination of POI and NTL data (POI_NTL), a combination of RN and NTL data (RN_NTL), and a combination of POI, RN, and NTL data (POI_RN_NTL), and five classifiers, namely, Logistic Regression (LR), Decision Tree (DT), Random Forests (RF), Gradient Boosted Decision Trees (GBDT), and AdaBoost. The results show the following: (1) among the 35 combinations of the five classifiers and seven types of input data, the overall accuracy (OA) ranged from 76 to 89%, F1 values ranged from 0.73 to 0.86, and the area under the receiver operating characteristic (ROC) curve (AUC) ranged from 0.83 to 0.95. The largest F1 value and OA were obtained using the POI_RN_NTL data and AdaBoost, while the largest AUC was obtained using POI_RN_NTL and POI_NTL data against AdaBoost, LR, and RF; and (2) the advantages of the BAIC include its support for multi-source input data, its objective accuracy assessment, and its robust classifiers. The BAIC can quickly and efficiently realize the automatic classification of urban built-up areas at a reasonably low cost and can be readily applied to other urban areas in the world where any kind of POI, RN, or NTL data coverage is available. The results of this study are expected to provide timely and effective reference information for urban planning and urban management departments, and could also potentially be used to develop large-scale maps of urban built-up areas in the future.
