ABSTRACTThe speciesXanthomonas oryzaeis comprised of two designated pathovars, both of which cause economically significant diseases of rice in Asia and Africa. AlthoughX. oryzaeis not considered endemic in the United States, anX. oryzae-like bacterium was isolated from U.S. rice and southern cutgrass in the late 1980s. The U.S. strains were weakly pathogenic and genetically distinct from characterizedX. oryzaepathovars. In the current study, a draft genome sequence from two U.S.Xanthomonasstrains revealed that the U.S. strains form a novel clade within theX. oryzaespecies, distinct from all strains known to cause significant yield loss. Comparative genome analysis revealed several putative gene clusters specific to the U.S. strains and supported previous reports that the U.S. strains lack transcriptional activator-like (TAL) effectors. In addition to phylogenetic and comparative analyses, the genome sequence was used for designing robust U.S. strain-specific primers, demonstrating the usefulness of a draft genome sequence in the rapid development of diagnostic tools.

ABSTRACT Edwardsiella tarda is an important pathogen for fish. The strain NCIMB 2034, obtained from the National Collection of Industrial Food and Marine Bacteria, was isolated from unknown diseased fish in the United States. The draft genome sequence has 3.79 Mb with a G+C content of 57.1% and >3,340 protein-coding genes.

Escherichia coliO157:H7 is one of the major foodborne pathogens in the United States. We isolated a variant Shiga toxin-negativeE. coliO157:H7 strain from feedlot cattle. We report here the draft genome sequence of this isolate, consisting of a chromosome of ~4.8 Mb and two plasmids of ~96 kb and ~14 kb.

We report the draft genome sequence of a vaginal isolate of Atopobium vaginae vaginae (strain 44061), an organism linked to bacterial vaginosis (BV), the most common gynecological infection in the United States. This species is often highly resistant to metronidazole, which is a front-line therapy for BV. Strain 44061 is a metronidazole-susceptible isolate (MIC, 16 µg/ml), and its genome sequence will be useful for comparative studies to elucidate the molecular basis of metronidazole resistance in this species.

The Pasteurella multocida capsular type A isolates can cause pneumonia and bovine respiratory disease (BRD). In this study, comparative genomics analysis was carried out to identify the virulence genes in two different virulent P. multocida capsular type A isolates (high virulent PmCQ2 and low virulent PmCQ6). The draft genome sequence of PmCQ2 is 2.32 Mbp and contains 2,002 protein-coding genes, 9 insertion sequence (IS) elements, and 1 prophage region. The draft genome sequence of PmCQ6 is 2.29 Mbp and contains 1,970 protein-coding genes, 2 IS elements, and 3 prophage regions. The genome alignment analysis revealed that the genome similarity between PmCQ2 and PmCQ6 is 99% with high colinearity. To identify the candidate genes responsible for virulence, the PmCQ2 and PmCQ6 were compared together with that of the published genomes of high virulent Pm36950 and PmHN06 and avirulent Pm3480 and Pm70 (capsular type F). Five genes and two insertion sequences are identified in high virulent strains but not in low virulent or avirulent strains. These results indicated that these genes or insertion sequences might be responsible for the virulence of P. multocida, providing prospective candidates for further studies on the pathogenesis and the host-pathogen interactions of P. multocida.

Influenza D virus was first described in 2011 from a pig with respiratory disease; however, recent evidence indicates that cattle are the major viral reservoir. Here, we describe the genome sequence of the eighth complete swine-origin influenza D virus deposited into GenBank, D/swine/Kentucky/17TOSU1262/2017, which was collected at a 2017 swine exhibition.
