From Classical Models of Morphogenesis to Agent-Based Models of Pattern Formation

An extremely large body of theoretical work exists on pattern formation, but very few experimental results have confirmed the relevance of theoretical models. It is argued in this article that the notion of agent-based pattern formation, which is introduced and exemplified, can serve as a basis to study pattern formation in nature, especially because pattern-forming systems based on agents are (relatively) more easily amenable to experimental observations. Moreover, understanding agent-based pattern formation is a necessary step if one wishes to design distributed artificial pattern-forming systems. But, to achieve this goal, a theory of agent-based pattern formation is needed. This article suggests that it can certainly be derived from existing theories of pattern formation.

AbstractThe ‘keep it simple, stupid’ slogan, or the KISS principle has been the basic guideline in agent-based modeling (ABM). While the KISS principle or parsimony is vital in modeling attempts, conventional agent-based models remain abstract and are rarely incorporated or validated with empirical data, leaving the links between theoretical models and empirical phenomena rather loose. This article reexamines the KISS principle and discusses the recent modeling attempts that incorporate and validate agent-based models with spatial (geo-referenced) data, moving beyond the KISS principle. This article also provides a working example of such time and space specified (TASS) agent-based models that incorporates Schelling's (1971) classic model of residential segregation with detailed geo-referenced demographic data on the city of Chicago derived from the US Census 2010.

Zebrafish have distinctive black stripes and yellow interstripes that form owing to the interaction of different pigment cells. We present a two-population agent-based model for the development and regeneration of these stripes and interstripes informed by recent experimental results. Our model describes stripe pattern formation, laser ablation and mutations. We find that fish growth shortens the necessary scale for long-range interactions and that iridophores, a third type of pigment cell, help align stripes and interstripes.

Phishing is a malicious and deliberate act of sending counterfeit messages or mimicking a webpage. The goal is either to steal sensitive credentials like login information and credit card details or to install malware on a victim’s machine. Browser-based cyber threats have become one of the biggest concerns in networked architectures. The most prolific form of browser attack is tabnabbing which happens in inactive browser tabs. In a tabnabbing attack, a fake page disguises itself as a genuine page to steal data. This paper presents a multi agent based tabnabbing detection technique. The method detects heuristic changes in a webpage when a tabnabbing attack happens and give a warning to the user. Experimental results show that the method performs better when compared with state of the art tabnabbing detection techniques.

This paper investigates the importance of concerns about intentions and outcomes in a sequential prisoner’s dilemma game with nature. In the game, there is a chance that the first mover’s choice is reversed. This allows the separation of intended actions from the resulting outcomes. Equilibrium predictions from theoretical models of fairness are tested experimentally by varying the chance the first mover’s choice is reversed and whether the second mover observes the first mover’s choice. The results show that second mover cooperation is higher when the first mover has little control over their choice and when the second mover is not told what the first mover chose. While subject behavior is consistent with concerns for both intentions and outcomes, the results indicate that these concerns work in ways not predicted by current theoretical models. In addition, I find that psychometric measures of empathic concern and perspective taking are correlated with second mover cooperation and provide potential explanations for the experimental results.

The human microbiome has been a focus of intense study in recent years. Most of the living organisms comprising the microbiome exist in the form of biofilms on mucosal surfaces lining our digestive, respiratory, and genito-urinary tracts. While health-associated microbiota contribute to digestion, provide essential nutrients, and protect us from pathogens, disturbances due to illness or medical interventions contribute to infections, some that can be fatal. Myriad biological processes influence the make-up of the microbiota, for example: growth, division, death, and production of extracellular polymers (EPS), and metabolites. Inter-species interactions include competition, inhibition, and symbiosis. Computational models are becoming widely used to better understand these interactions. Agent-based modeling is a particularly useful computational approach to implement the various complex interactions in microbial communities when appropriately combined with an experimental approach. In these models, each cell is represented as an autonomous agent with its own set of rules, with different rules for each species. In this review, we will discuss innovations in agent-based modeling of biofilms and the microbiota in the past five years from the biological and mathematical perspectives and discuss how agent-based models can be further utilized to enhance our comprehension of the complex world of polymicrobial biofilms and the microbiome.
