Phylogenetic and biogeographic relationships of subterranean and surface genera of Australian Atyidae (Crustacea : Decapoda : Caridea) inferred with mitochondrial DNA

The biogeographic and phylogenetic relationships of six of the eight Australian genera of freshwater shrimp from the family Atyidae were investigated using mitochondrial 16S rDNA and cytochrome oxidase I sequences. Previous studies on two of the epigean genera (Caridina, Paratya) indicate that Australian species have strong links to congenerics from outside, with Australian members of Paratya being monophyletic and Caridina polyphyletic. The present study found that the endemic Australian epigean genus Australatya forms a strong clade with Pacific ‘Atya-like’ genera (Atyoida, Atyopsis), and that the endemic Australian epigean genus Caridinides falls within a clade containing Caridina species from the Australian ‘indistincta’ group. The two hypogean genera included in this study (Parisia, Pycnisia) form a strong clade in all analyses, implying an Australian subterranean speciation. The possibility of a relationship between Parisia/Pycnisia and an Australian Caridina species may have implications for the monophyly of the highly disjunct genus Parisia (Australia, Madagascar, Philippines). Parisia may descend from local Caridina species and represent convergent morphologies.

We examined phylogenetic relationships among newst of the genus Paramesotriton using partial mitochondrial gene se-quences, including the ND2-tRNATyr region (1415 bp) and the 12S rDNA-tRNAVal -16S rDNA region (1774 bp), from 42individuals of 10 recognized Paramesotriton species and outgroups by Bayesian inference (BI), Maximum likelihood(ML) and Maximum Parsimony (MP) methods. We found that, (1) Laotriton laoensis is the sister group of Paramesotri-ton, (2) the genus Paramesotriton is monophyletic, composed of either the P. caudopunctatus species group and the P.chinensis species group, or the subgenera Allomesotriton and Paramesotriton (3) P. longliensis and P. zhijinensis shouldbe placed in the P. caudopunctatus species group or subgenus Allomesotriton; (4) P. fuzhongensis is not a junior synonym of P. chinensis, and there is a close phylogenetic relationship between P. fuzhongensis and P. guangxiensis.

Mitochondrial DNA has been one of the most widely used molecular markers for phylogenetic studies in animals because of its simple genomic structure. This study examines the genetic characteristic of domestic goat using sequence analysis of mitochondrial DNA Cytochrome oxidase subunit I (COXI) to identify and differentiate among three common breeds (Adani, Najdi and Markhoz) of Iran. The genomic DNA was isolated by salting out method and amplified cytochrome oxidase I gene using Polymerase Chain Reaction (PCR) method with a pair of primer. Phylogenetic trees and pairwise calculations were obtained by using Mega 6 software. A partial sequence of cytochrome oxidase I gene of Iranian goats is 1286 bp and contained four variable sites and three haplotypes. Phylogenetic analysis of haplotype in the combination with the goat from GenBank showed that Iranian goatclustered in a separate lineage. This study was found informative for establishing relationships between breeds from different parts of the world. This study may facilitate the future researchers and breeders for better understanding the genetic interactions and breed differentiation for devising future breeding and conservation strategies to preserve the rich animal genetic reservoir of the country.
