Ninety-seven strains of budding bacteria originating from various aquatic habitats and morphologically resembling planctomycetes were investigated taxonomically. Taxonomic differentiation was based on DNA–DNA hybridization, physiological properties and chemotaxonomic tests. Nineteen hybridization groups, containing 79 of the tested strains, were established. Eighteen strains, however, did not fit into any of these groups. Rhodopirellula baltica gen. nov., sp. nov. is described, with strain SH 1T (=IFAM 1310T=DSM 10527T=NCIMB 13988T) as the type strain. Pirellula marina is transferred to the genus Blastopirellula gen. nov. as Blastopirellula marina comb. nov., with strain SH 106T (=IFAM 1313T=DSM 3645T=ATCC 49069T) as the type strain. An emended description of the genus Pirellula is also provided. Differentiation between R. baltica, B. marina and Pirellula staleyi was achieved by the integration of morphological, physiological, chemotaxonomic and genetic characteristics.

Seven strains of the genus Sphaerotilus were obtained from natural thermal sulfide (strains D-501T, D-502, D-504, D-505 and D-507) and low-temperature ferrous (strain HST) springs and from an activated sludge system (strain D-380). These Sphaerotilus isolates and strains of Sphaerotilus natans obtained from the DSMZ (S. natans DSM 6575T, DSM 565 and DSM 566) were studied using a polyphasic taxonomic approach. All strains had Q-8 as the major quinone and C16 : 1ω7, C16 : 0 and C18 : 1ω7 as the major fatty acids. The DNA–DNA hybridization results and 16S rRNA, hsp60 and gyrB gene sequencing experiments showed that isolates D-501T, D-502, D-504, D-505, D-507 and D-380 were closely related to the type strain of S. natans DSM 6575T. However, strains D-501T, D-502, D-504, D-505 and D-507 significantly differed from the heterotrophic strain S. natans DSM 6575T by their capability for lithotrophic growth with reduced sulfur compounds as an electron donor for energy conservation and some other phenotypic features. For this reason, strains D-501T, D-502, D-504, D-505 and D-507 merit a separate taxonomic classification at the subspecies level. The name Sphaerotilus natans subsp. sulfidivorans subsp. nov. (type strain D-501T = DSM 22545T = VKM B-2573T) is proposed. The subspecies Sphaerotilus natans subsp. natans subsp. nov. is automatically created as a result of this proposal. Strain D-380 was phenotypically closely related to S. natans DSM 6575T. Strains D-380 and S. natans DSM 6575T were assigned to the subspecies Sphaerotilus natans subsp. natans subsp. nov. (type strain DSM 6575T = ATCC 13338T). The 16S rRNA, hsp60 and gyrB gene sequences obtained for strains HST and DSM 565 showed very low sequence similarity values of 97.3 %, 89.7 % and 88.4 %, respectively, with S. natans DSM 6575T. Two strains of Gram-negative bacteria isolated from soil by selective enrichment with nitroaromatics were subjected to a polyphasic taxonomic study. On the basis of 16S rRNA gene sequence analysis, the two strains were found to belong to the genus Pseudomonas, within the Gammaproteobacteria. Strain 1B4T shared the highest sequence similarity with Pseudomonas koreensis DSM 16610T (99.5 %) and Pseudomonas jessenii CCM 4840T (99.3 %), and strain 2B2T with Pseudomonas asplenii DSM 17133T (98.9 %), Pseudomonas fuscovaginae DSM 7231T (98.9 %) and Pseudomonas putida DSM 291T (98.7 %). On the basis of phylogenetic analysis, DNA–DNA hybridization and phenotype, including chemotaxonomic characteristics, two novel species, Pseudomonas moraviensis sp. nov. with the type strain 1B4T (=CCM 7280T=DSM 16007T) and Pseudomonas vranovensis sp. nov. with the type strain 2B2T (=CCM 7279T=DSM 16006T), are proposed. The description of P. asplenii was emended on the basis of additional data obtained in this study.

The transfer of Thiobacillus delicatus to the genus Thiomonas as a distinct species, Thiomonas delicata (type strain NBRC 14566T), is confirmed by its morphological and physiological properties, DNA–DNA hybridization and the grouping of its 16S rRNA gene sequence with those of other species of the genus. An emended formal description of Thiomonas delicata is given. The status of Thiomonas cuprina DSM 5495T as a member of the genus is reconsidered.

Similarities in phylogeny and metabolic properties between the type species of two monospecific genera of thermophilic anaerobic bacteria, Carboxydothermus hydrogenoformans and Thermoterrabacterium ferrireducens, and analysis of their recently available 16S rRNA gene sequences warranted clarification of their taxonomic positions. We have determined that the value of DNA–DNA hybridization between the type strains is 53 %. Additional physiological studies revealed that C. hydrogenoformans Z-2901T is capable of Fe(III) reduction with H2 as an electron donor and ferrihydrite as an electron acceptor. T. ferrireducens JW/AS-Y7T is able to grow and utilize CO with ferrihydrite as an electron acceptor without hydrogen or acetate production. We therefore reclassify Thermoterrabacterium ferrireducens as Carboxydothermus ferrireducens comb. nov. (type strain JW/AS-Y7T=DSM 11255T=VKM B-2392T). The description of the genus Carboxydothermus is emended to include such important physiological properties as growth on organic compounds and capacity for Fe(III) reduction.

A novel Gram-stain-negative, aerobic, heterotrophic, obligately halophilic bacterium, designated strain JJM85T, was isolated from beach sand in Jeju, Republic of Korea. Cells were rod-shaped and motile by means of flagella; colonies were pink, convex and smooth with an entire edge. The organism grew at pH 5.0–10.0 and 4–30 °C. Phylogenetic analysis based on 16S rRNA gene sequences showed that the organism belonged to the genus Loktanella of the class Alphaproteobacteria and formed a tight cluster with the type strain of Loktanella hongkongensis (96.0 % sequence similarity). The DNA G+C content and fatty acid profile of the novel strain supported affiliation with the genus Loktanella. However, the novel strain could be differentiated clearly from members of this genus by cell motility, some physiological properties and low 16S rRNA gene sequence similarity (93.1–96.0 %). On the basis of the polyphasic data presented here, strain JJM85T is considered to represent a novel species of the genus Loktanella, for which the name Loktanella pyoseonensis sp. nov. is proposed; the type strain is JJM85T (=KCTC 22372T =DSM 21424T).

A coccal strain isolated from fresh broccoli was initially identified as Enterococcus saccharolyticus ; however, molecular identification and phenotypic traits did not support this identification. DNA–DNA hybridization with the type strain of E. saccharolyticus (76.4 % relatedness), DNA G+C content (35.7 mol%), phylogenetic analysis based on 16S rRNA, pheS and rpoA gene sequences, rep-PCR fingerprinting and profiles of cellular fatty acids, whole-cell proteins and enzyme activities, together with carbohydrate metabolism characteristics, indicated that this strain is distinct and represents a novel subspecies, for which the name Enterococcus saccharolyticus subsp. taiwanensis subsp. nov. is proposed. The type strain is 812T ( = NBRC 109476T = BCRC 80575T). Furthermore, we present an emended description of Enterococcus saccharolyticus and proposal of Enterococcus saccharolyticus subsp. saccharolyticus subsp. nov. (type strain ATCC 43076T = CCUG 27643T = CCUG 33311T = CIP 103246T = DSM 20726T = JCM 8734T = LMG 11427T = NBRC 100493T = NCIMB 702594T).

Strain JC268T was isolated from pebbles collected from a dam located in Lalitpur, Uttar Pradesh, India. Cells of strain JC268T were coccoid, appeared in pairs/triads/tetrads or short chains and were Gram-stain-positive, non-spore-forming, non-motile and obligately aerobic. Strain JC268T was catalase- and oxidase-positive and utilized citrate for growth. The genomic DNA G+C content of strain JC268T was 65.3 mol%. The cell-wall peptidoglycan contained l-lysine–l-serine–d-aspartic acid as interpeptide bridge with the type A4α. The major menaquinone was MK-8(H4). Major (>10 %) fatty acids were iso-C16 : 0, iso-C16 : 1H and anteiso-C17 : 1ω9c. Diphosphatidylglycerol, phosphoglycolipid, phosphatidylinositol, glycolipid, four unidentified lipids, an amino lipid and phospholipid were the polar lipids of strain JC268T. EzTaxon-e blast search of 16S rRNA gene sequences showed that strain JC268T has highest similarity to Barrientosiimonas humi 39T (98.65 %) and Tamlicoccus marinus MSW-24T (97.8 %) of the family Dermacoccaceae. Genome reassociation (based on DNA–DNA hybridization) of strain JC268T with Barrientosiimonas humi CGMCC 4.6864T ( = 39T) and T. marinus KCTC 19485T ( = MSW-24T) yielded values of 32.5 ± 2 % and 27.3 ± 2 %, respectively. Based on the data from phylogenetic and polyphasic taxonomic analyses, strain JC268T represents a novel species of the genus Barrientosiimonas for which the name Barrientosiimonas endolithica sp. nov., is proposed. The type strain of Barrientosiimonas endolithica is JC268T ( = KCTC 29672T = NBRC 110608T). Our data suggest that T. marinus should be reclassified within the genus Barrientosiimonas. Thus, a reclassification is proposed for T. marinus, the type and only species of the genus Tamlicoccus, as Barrientosiimonas marina comb. nov., which implies the emendation of the description of the genus Barrientosiimonas.

Two novel actinobacteria isolates, designated YIM 70009T and YIM 70081T, were characterized in order to determine their taxonomic position. Cells of strains YIM 70009T and YIM 70081T were cocci, although only the latter were motile. The G+C contents of their DNAs were 64·0 and 64·5 mol%, respectively. On the basis of chemotaxonomic characteristics and 16S rRNA gene sequence analysis, the two isolates were classified in the genus Nesterenkonia. DNA–DNA hybridization and comparison of phenotypic characteristics revealed that strains YIM 70009T and YIM 70081T differed from each other and from known species. Therefore, it is proposed that they represent two separate novel species of the genus Nesterenkonia: Nesterenkonia sandarakina sp. nov. (type strain, YIM 70009T=CCTCC AA 203007T=DSM 15664T=KCTC 19011T) and Nesterenkonia lutea sp. nov. (type strain, YIM 70081T=CCTCC AA 203010T=DSM 15666T=KCTC 19013T).

Two yellow-pigmented, Gram-reaction-negative strains, designated 01SU5-PT and 03SU3-PT, were isolated from the freshwater of Woopo wetland, Republic of Korea. Both strains were aerobic, non-motile and catalase-negative. Phylogenetic analysis based on 16S rRNA gene sequences indicated that the two isolates belong to the genus Sphingopyxis , showing the highest level of sequence similarity with respect to Sphingopyxis witflariensis W-50T (95.4–95.7 %). The two novel isolates shared 99.4 % sequence similarity. DNA–DNA hybridization between the isolates and the type strain of S. witflariensis clearly suggested that strains 01SU5-PT and 03SU3-PT represent two separate novel species in the genus Sphingopyxis . The two strains displayed different fingerprints after PCR analysis using the repetitive primers BOX, ERIC and REP. Several phenotypic characteristics served to differentiate these two isolates from recognized members of the genus Sphingopyxis . The data from the polyphasic study presented here indicated that strains 01SU5-PT and 03SU3-PT should be classified as representing novel species in the genus Sphingopyxis , for which the names Sphingopyxis rigui sp. nov. and Sphingopyxis wooponensis sp. nov., respectively, are proposed. The type strain of Sphingopyxis rigui sp. nov. is 01SU5-PT ( = KCTC 23326T = JCM 17509T) and the type strain of Sphingopyxis wooponensis sp. nov. is 03SU3-PT ( = KCTC 23340T = JCM 17547T).

Cockle mortality events have been reported in northern France since 2012. In the present study, we describe and investigate the implication of a potential bacterial causative agent in cockle mortality. Bacteria isolated from five different cockle mortality events were characterized and studied. Using phenotypic analysis combined with DNA–DNA hybridization (DDH) and whole genome sequencing, the isolates were shown to belong to Vibrio aestuarianus , a species regularly detected in France during oyster mortality events. Comparison of the strains from cockles with strains from French oysters and the type strain showed that the strains from cockles were genetically different to those from oysters and also different to the V. aestuarianus type strain. Moreover, the cockle and oyster strains were classified into two different, but close, groups both separated from the type strain by: (1) analyses of the ldh gene sequences; (2) DDH assays between 12/122 3T3T (LMG 31436T=DSM 109723T), a representative cockle strain, 02/041T (CIP 109791T=LMG 24517T) representative oyster strain and V. aestuarianus type strain LMG 7909T; (3) average nucleotide identity values calculated on the genomes; and (4) phenotypic traits. Finally, results of MALDI-TOF analyses also revealed specific peaks discriminating the three representative strains. The toxicity of representative strains of these cockle isolates was demonstrated by experimental infection of hatchery-produced cockles. The data therefore allow us to propose two novel subspecies of Vibrio aestuarianus : Vibrio aestuarianus subsp. cardii subsp. nov. for the cockle strains and Vibrio aestuarianus subsp. francensis subsp. nov. for the Pacific oyster strains, in addition to an emended description of the species Vibrio aestuarianus .
