Burgeoning the human population with its required food demand created a burden on ever-decreasing cultivated land and our food production systems. This situation prompted plant scientists to breed crops in a short duration with specific traits. Marker-assisted selection (MAS) has emerged as a potential tool to achieve desirable results in plants with the help of molecular markers and improves the traits of interest in a short duration. The MAS has comprehensively been used in plant breeding to characterize germplasm, diversity analysis, trait stacking, gene pyramiding, multi-trait introgression, and genetic purity of different cereals, pulses, oilseeds, and fiber crops, etc. Mapping studies pointed out several marker-trait associations from different crop species, which specifies the potential application of MAS in accelerating crop improvement. This chapter presents an overview of molecular markers, their genesis, and potential use in plant breeding.

A diverse set of molecular markers techniques have been developed over the last almost 40 years and used with success for breeding a number of major crops. These have been narrowed down to a few preferred DNA based marker types, and emphasis is now on adapting the technologies to a wide range of crop plants and trees. In this Special Issue, the strength of molecular breeding is revealed through research and review papers that use a combination of molecular markers with other classic breeding techniques to obtain quality improvement of the crop. The constant improvement and maintenance of quality by breeding is crucial and challenged by a changing climate and molecular markers can support the direct introgression of traits into elite breeding lines. All the papers in this Special Issue “Molecular genetics, Genomics, and Biotechnology in Crop Plant Breeding” have attracted significant attention, as can be witnessed by the graphs for each paper on the Journal’s homepage. It is the hope that it will encourage others to use these tools in developing an even wider range of crop plants and trees.

Conventionally, establishment of relationship between the genotype and phenotype through genetic analysis was considered as key to success in plant breeding. The discovery of molecular markers has changed the entire scenario of genome analysis. Coinheritance of a gene of interest and a marker suggests that they are physically close on the chromosome. A marker must be polymorphic in nature for their identification and utilization. Such polymorphism can be detected at three levels: phenotype (morphological), difference in biomolecules (biochemical), or differences in the nucleotide sequence of DNA (molecular). These markers act as a versatile tool and find their importance in taxonomy, plant breeding, gene mapping, cultivar identification, and forensic science. They have several advantages over the conventional methods of plant breeding for developing new varieties with higher rate of success. This chapter covers the basic principles and applications of various types of markers with special emphasis on molecular markers.
