Elementary Flux Modes (EFMs) are a tool for constraint-based modeling and metabolic network analysis. However, systematic and automated visualization of EFMs, capable of integrating various data types is still a challenge. In this study, we developed an extension for the widely adopted COBRA Toolbox, EFMviz, for analysis and graphical visualization of EFMs as networks of reactions, metabolites and genes. The analysis workflow offers a platform for EFM visualization to improve EFM interpretability by connecting COBRA toolbox with the network analysis and visualization software Cytoscape. The biological applicability of EFMviz is demonstrated in two use cases on medium (Escherichia coli, iAF1260) and large (human, Recon 2.2) genome-scale metabolic models. EFMviz is open-source and integrated into COBRA Toolbox. The analysis workflows used for the two use cases are detailed in the two tutorials provided with EFMviz along with the data used in this study.

This paper is the attempt to show how system theory could provide critical insight into the transdisciplinary field of library and information sciences (LIS). It begins with a discussion on the categorization of library and information sciences as an academic and professional field (or rather, the lack of evidence on the subject) and what is exactly meant by system theory, drawing upon the general system theory established by Ludwig von Bertalanffy. The main conversation of this paper focuses on the inadequacies of current meta-level discussions of LIS and the benefits of general system theory (particularly when considering the exponential rapidity in which information travels) with LIS.

Bài báo trình bày kết quả nghiên cứu về đặc tính sinh trưởng và dinh dưỡng của cá Bống lá tre Acentrogobius viridipunctatus (Valenciennes,1837) ở đầm phá Thừa Thiên Huế. Tương quan chiều dài và trọng lượng của cá được xác định theo phương trình Berverton–Holta là W = 3,0311 x 10-8 x L2,7573, phương trình sinh trưởng Von Bertalanffy về chiều dài và trọng lượng là Lt = 188,46 x [1- e-0,157( t +0,5245)];  Wt = 45,18 x [1- e0,0266(t + 0,0782)]2,7573. Phổ thức ăn của cá gồm 27 loại thuộc 6 ngành động thực vật: chủ yếu là tảo silic chiếm 36%, động vật không xương chiếm tỉ lệ 19%; tảo lam chiếm 13,04%, tảo lục chiếm 10,87% và một lượng lớn mùn bã hữu cơ. Loại thức ăn xuất hiện với tần suất cao gồm tôm, các loại tảo. Cá bắt mồi tích cực quanh năm, nhất là nhóm có kích thước nhỏ. Nhờ vậy giảm mức độ cạnh tranh về dinh dưỡng trong cùng loài.

El índice de sitio es una representación gráfica de la capacidad productiva de un área forestal, que describe la relación entre la altura dominante y la edad de un rodal (bosquete de características homogéneas), o árbol individual de una especie determinada. En este estudio se ajustaron los modelos de crecimiento de Von Bertalanffy, Chapman, Monomolecular, Logístico, Gompertz, Weibull, Hossfeld IV, Levakovic III, Korf y Sloboda para generar curvas anamórficas de índice de sitio para Gmelina arborea Roxb., con base en datos edad-altura dominante obtenidos de mediciones y remediciones en parcelas de muestreo de plantaciones forestales comerciales en el estado de Tabasco, México. Se utilizó el método de la curva guía; los parámetros de crecimiento de los modelos ajustados se obtuvieron con SAS, mediante regresión no lineal. De acuerdo con la bondad de ajuste, el análisis de residuales y su validación con la eficiencia, el error medio del modelo y la diferencia absoluta media, seis modelos resultaron satisfactorios. Se determinaron cinco curvas de índices de sitio con edad base de 10 años, las cuales se clasificaron en mala (14.5 m), regular (19.5 m), buena (24.5 m), muy buena (29.5 m) y excelente (34.5 m). Se ajustaron ecuaciones que cuantifican el índice de sitio en función del área basal y la edad de la plantación, útiles para definir la calidad de sitio hasta que la plantación alcance 5 años de edad o 19 m2 ha-1 de área basal. Se identificaron modelos de la evolución del diámetro medio cuadrático y el volumen de madera en las plantaciones en función de la edad, y el valor generado de índice de sitio. Estos modelos servirán para predecir la producción de madera (m3 ha-1/año) y el turno en el que se alcanzará un diámetro de corta determinado, en función del índice de sitio.

Purpose: Systems biology and network modeling represent, nowadays, the hallmark approaches for the development of predictive and targeted-treatment based precision medicine. The study of health and disease as properties of the human body system allows the understanding of the genotype-phenotype relationship through the definition of molecular interactions and dependencies. In this scenario, metabolism plays a central role as its interactions are well characterized and it is considered an important indicator of the genotype-phenotype associations. In metabolic systems biology, the genome-scale metabolic models are the primary scaffolds to integrate multi-omics data as well as cell-, tissue-, condition-specific information. Modeling the metabolism has both investigative and predictive values. Several methods have been proposed to model systems, which involve steady-state or kinetic approaches, and to extract knowledge through machine and deep learning. Method: This review collects, analyzes, and compares the suitable data and computational approaches for the exploration of metabolic networks as tools for the development of precision medicine. To this extent, we organized it into three main sections: "Data and Databases", "Methods and Tools", and "Metabolic Networks for medicine". In the first one, we have collected the most used data and relative databases to build and annotate metabolic models. In the second section, we have reported the state-of-the-art methods and relative tools to reconstruct, simulate, and interpret metabolic systems. Finally, we have reported the most recent and innovative studies which exploited metabolic networks for the study of several pathological conditions, not only those directly related to the metabolism. Conclusion: We think that this review can be a guide to researchers of different disciplines, from computer science to biology and medicine, in exploring the power, challenges and future promises of the metabolism as predictor and target of the so-called P4 medicine (predictive, preventive, personalized and participatory).

AbstractThis study was carried out to determine some bioecological characteristics of Mastacembelus mastacembelus, which is the only species of Mastacembelidae family living in Turkey. Fish samples were caught between 2014–2018 from Keban Dam Lake, one of the most important reservoirs of the upper Euphrates Basin. In totally, 348 Mastacembelus mastacembelus individuals were examined, including 178 males and 170 females. The age distributions were defined between the I–XV age groups. Total lengths ranged from 14.20 to 81.80 cm in males and from 15.60 to 77.30 cm in females. Total length–weight relationships were calculated as W = 0.0083 × TL2.6516 for males, W = 0.0043 × TL2.8310 for females and W = 0.0063 × TL2.7256 for all population, and the growth type was estimated as “negative allometric”. The von Bertalanffy growth parameters for all individuals were computed as L∞ = 90.99, k = 0.13, t0 = − 0.45. The total (Z), natural (M), fishing (F) mortality rates and exploitation rate (E) were estimated as Z = 0.313, M = 0.270, F = 0.043 and E = 0.137, respectively. The length at first capture (Lc) was found as 50.72. The optimum, maximum and economic yields were calculated as E0.5 = 0.361; Emax = 0.776; E0.1 = 0.664, respectively.
