Deinococcus aetherius sp. nov., isolated from the stratosphere

A pink-red pigmented, non-motile, coccoid bacterial strain, ST0316T, was isolated from dust samples collected from the stratosphere in Japan. Phylogenetic analysis based on 16S rRNA gene sequences showed that it belonged to the genus Deinococcus. DNA G+C content (69.8 mol%), desiccation tolerance, and resistance to gamma-rays [D10 (dose required to reduce the bacterial population by 10-fold) >8 kGy] and UV radiation (D10 1000 J m−2) supported the affiliation of strain ST0316T to the genus Deinococcus. The major peptidoglycan amino acids were d-glutamic acid, glycine, d-alanine, l-alanine and ornithine. Predominant fatty acids were C16 : 1 ω7c, C16 : 0, C17 : 0 and iso-C17 : 0. Strain ST0316T diverged from recognized species of the genus Deinococcus, showing less than 93.0 % similarity values to its closest relatives Deinococcus apachensis, D. aerius, D. geothermalis and D. murrayi. Strain ST0316T also differed from the type strains of closely related species in its polar lipid profile, nitrate reduction and carbon-source assimilation tests. Therefore, we propose a new species of the genus Deinococcus, Deinococcus aetherius sp. nov. (type strain, ST0316T =JCM 11751T =DSM 21230T).

The taxonomic position of seven soil actinomycetes provisionally assigned to the genus Amycolatopsis was established in a polyphasic study. The isolates, which had identical 16S rRNA gene sequences, had closest similarity to the type strain of Amycolatopsis orientalis. A representative isolate, strain GY080T, had chemotaxonomic properties that were typical of the genus Amycolatopsis and could be distinguished from the type strain of A. orientalis using DNA–DNA relatedness data. All of the isolates shared a phenotypic profile that distinguished them from representatives of phylogenetically closely related species. Amplified rDNA restriction analysis showed that the isolates formed a homogeneous group that was distinctly separate from single-membered groups consisting of representative Amycolatopsis type strains, including that of A. orientalis. Based on the combined genotypic and phenotypic evidence, it is proposed that the seven isolates be classified as representatives of a novel species for which the name Amycolatopsis regifaucium sp. nov. is proposed. The type strain is GY080T (=DSM 45072T =NCIMB 14277T).

A Gram-stain-negative, aerobic, yellow-pigmented, rod-shaped bacterium, designated strain SC_3T, was isolated from pesticide-contaminated soil sediment. The strain was able to mineralize 2-phenoxybenzoic acid. Phylogenetic analysis based on 16S rRNA gene sequences revealed that strain SC_3T formed a monophyletic lineage in the genus Sphingobium, and showed highest similarity to the type strains of Sphingobium abikonense (97.0 %), followed by Sphingobium lactosutens (96.8 %) and Sphingobium cloacae (96.7 %). The DNA–DNA relatedness between strain SC_3T and its closest phylogenetic neighbours was lower than 70 %. The major fatty acids (>5 % of the total) were summed feature 8 (comprising C18:1ω7c/C18:1ω6c), summed feature 3 (comprising C16:1ω7c/C16:1ω6c), C14:0 2-OH, C16:0 and C17:1ω6c. The predominant quinone was ubiquinone Q-10, and the major polyamine was spermidine. The polar lipid profile contained diphosphatidylglycerol (DPG), sphingoglycolipid (SGL), phosphatidylethanolamine (PDME), phosphatidylglycerol (PG), phosphatidylethanolamine (PE), phosphatidylmonomethylethanolamine (PMME), an unknown aminolipid (AL), two unknown lipids (L1, L2) and several unknown phospholipids (PL1–6). The genomic DNA G+C content of strain SC_3T was 62.9 mol%. On the basis of phenotypic, chemotaxonomic, phylogenetic and genotypic data, strain SC_3T represents a novel species of the genus Sphingobium, for which the name Sphingobium phenoxybenzoativorans sp. nov. is proposed. The type strain is SC_3T ( = CCTCC AB 2014349T = KACC 42448T).

The taxonomic position of a Gram-stain-positive, rod-shaped, endospore-forming, facultatively anaerobic bacterial strain, CAU 9324T, isolated from a grassy sandbank was investigated by using a polyphasic approach. Strain CAU 9324T grew optimally at 30 °C and pH 6.0. The cell-wall peptidoglycan contained meso-diaminopimelic acid. The major isoprenoid quinone was menaquinone-7 (MK-7). The polar lipid profile consisted of diphosphatidylglycerol as the major component. The predominant cellular fatty acid was anteiso-C15 : 0. The DNA G+C content of strain CAU 9324T was 48.8 mol%. Phylogenetic analyses based on 16S rRNA gene sequences revealed that the strain belonged to the genus Paenibacillus, showing <96.4 % similarity to the type strains of all recognized Paenibacillus species. On the basis of phenotypic, chemotaxonomic and genotypic data, strain CAU 9324T was considered to represent a novel species of the genus Paenibacillus, for which the name Paenibacillus puldeungensis sp. nov. is proposed. The type strain is CAU 9324T (=KCTC 13718T =CCUG 59189T).

A Gram-stain-positive, aerobic, non-motile, psychrophilic bacterium, designated strain Cr6-08T, was isolated from alpine glacier cryoconite. Growth of strain Cr6-08T occurred at 1–25 °C. Phylogenetic analyses based on 16S rRNA gene sequences revealed that strain Cr6-08T is most closely related to members of the genus Arthrobacter. Strain Cr6-08T possessed chemotaxonomic properties consistent with those of the genus Arthrobacter, such as peptidoglycan type A3α (l-Lys–l-Ala4), MK-9(H2) as major menaquinone and anteiso- and iso-branched compounds (anteiso-C15 : 0 and iso-C15 : 0) as major cellular fatty acids. The polar lipid profile contained diphosphatidylglycerol, phosphatidylglycerol, phosphatidylinositol, one unknown glycolipid and three unknown polar lipids. The genomic DNA G+C content of strain Cr6-08T was 57.3 mol%. On the basis of phenotypic and chemotaxonomic characteristics, phylogenetic analysis and DNA–DNA relatedness data, strain Cr6-08T is considered to represent a novel species of the genus Arthrobacter, for which the name Arthrobacter cryoconiti sp. nov. is proposed. The type strain is Cr6-08T ( = DSM 23324T  = LMG 26052T  = CGMCC 1.10698T).

SUMMARY The female and nymph of Ixodes (Pholeoixodes) kangdingensis n. sp. are described based on both morphology and analysis of 16S rRNA gene sequences. Specimens of this new tick species were collected from a Siberian weasel (Mustela sibirica) in Kangding County, Sichuan Province, China. The morphological features of the female and nymph are unique to distinguish I. kangdingensis n. sp. from other members of the subgenus Pholeoixodes, including the presence of distinctly shaped cornua, anterior and posterior processes on palpal article I and a large angular projection on each side of the hypostome. Partial sequence of 16S rRNA gene grouped this species with Ixodes arboricola and Ixodes lividus with sequence divergence of new species from I. arboricola 4·16% and from I. lividus 8·49%. Data on the phylogenetic position, hosts, geographic distribution and key to females of closely related species are also provided.

A Gram-negative, motile, rod-shaped bacterium (WSF2T) was isolated from coastal seawater of the Boso Peninsula in Japan. Phylogenetic analysis based on 16S rRNA gene sequences showed that strain WSF2T represented a separate lineage within the genus Pseudovibrio. The DNA G+C content of strain WSF2T was 51.7 mol%. DNA–DNA hybridization values between strain WSF2T and the type strains of Pseudovibrio species were significantly lower than those accepted as the phylogenetic definition of a species. Furthermore, some biochemical characteristics indicated that strain WSF2T differed from other Pseudovibrio species. Based on these characteristics, it is proposed that the isolate represents a novel species, Pseudovibrio japonicus sp. nov. The type strain is WSF2T (=IAM 15442T=NCIMB 14279T=KCTC 12861T).

A yellow-pigmented bacterial strain, designated LL01T, was isolated from hexachlorocyclohexane (HCH)-contaminated soil at Spolana Neratovice, a former Czech producer of lindane. A neighbour-joining tree based on 16S rRNA gene sequences showed that strain LL01T occupied a distinct phylogenetic position in the Sphingobium cluster, showing highest similarity to Sphingobium rhizovicinum CC-FH12-1T (98.5 %). The DNA G+C content of strain LL01T was 66.1 mol%. The predominant respiratory pigment was ubiquinone Q-10. The polar lipid profile of strain LL01T also corresponded to those reported for other Sphingobium species (phosphatidylethanolamine, diphosphatidylglycerol, phosphatidylcholine, phosphatidylglycerol, phosphatidylmonomethylethanolamine, phosphatidyldimethylethanolamine, sphingoglycolipids), supporting its identification as a member of the genus Sphingobium . Spermidine was the major polyamine observed. The results obtained from DNA–DNA hybridization and biochemical and physiological tests clearly distinguished strain LL01T from closely related species of the genus Sphingobium . Therefore, strain LL01T represents a novel species of the genus Sphingobium , for which the name Sphingobium czechense sp. nov. is proposed (type strain LL01T = CCM 7979T = DSM 25410T).

Four thermophilic, Gram-positive strains, designated H0165T, 500275T, C0170 and 700375, were isolated from a composting process in Japan. The isolates grew aerobically at about 65 °C on a solid medium with formation of substrate mycelia; spores were produced singly along the mycelia. These morphological characters resembled those of some type strains of species belonging to the family ‘Thermoactinomycetaceae’, except that aerial mycelia were not formed. Phylogenetic analyses based on 16S rRNA gene sequences indicated that the closest related species to the isolates were members of the family ‘Thermoactinomycetaceae’, but that the isolates formed an independent phylogenetic lineage. Some chemotaxonomic characters of the isolates, such as DNA G+C contents of 58·7–60·3 mol%, MK-7 as the major menaquinone and cellular fatty acid profiles, differed from those of members of the family ‘Thermoactinomycetaceae’. DNA–DNA hybridization showed that the isolates could be divided into two genomic groups, strain H0165T and the other three strains. These results indicated that the four isolates should be classified into two species of a novel genus in the family ‘Thermoactinomycetaceae’, for which the names Planifilum fimeticola gen. nov., sp. nov. (type strain H0165T=ATCC BAA-969T=JCM 12507T) and Planifilum fulgidum sp. nov. (type strain 500275T=ATCC BAA-970T=JCM 12508T) are proposed.

A novel actinomycete, designated strain 06182M-1T, was isolated from a mangrove soil sample collected from Chiayi County in Taiwan. Phylogenetic analysis based on 16S rRNA gene sequences revealed levels of similarity of 97.0–98.8 % to the type strains of recognized species of the genus Isoptericola. Chemotaxonomic data also supported the placement of strain 06182M-1T within the genus Isoptericola. However, the low levels of DNA–DNA relatedness between the novel strain and the type strains of recognized species of the genus Isoptericola, in combination with differential phenotypic data, demonstrate that strain 06182M-1T represents a novel species of the genus Isoptericola, for which the name Isoptericola chiayiensis sp. nov. is proposed. The type strain is 06182M-1T ( = BCRC 16888T  = KCTC 19740T).

Three actinomycetes (strains HKI 0478T, HKI 0479 and HKI 0480) isolated from the surfaces of rocks in the Feengrotten medieval alum slate mine (Thuringia, Germany) were examined in a polyphasic taxonomic study. The following morphological and chemotaxonomic features supported their classification as members of the genus Kribbella: the presence of ll-diaminopimelic acid in the cell-wall peptidoglycan; glucose together with minor amounts of mannose and ribose as the whole-cell sugars; polar lipids comprising phosphatidylcholine, diphosphatidylglycerol, phosphatidylglycerol, phosphatidylinositol and unknown phospho- and glycolipids; fatty acid profiles characterized by the predominance of anteiso-C15 : 0, iso-C16 : 0 and C16 : 0 9-methyl; and the presence of MK-9(H4) as the main menaquinone. The isolates had almost identical 16S rRNA gene sequences (99.9–100 %) and were most closely related to the type strains of Kribbella jejuensis (98.9 % sequence similarity), Kribbella swartbergensis and Kribbella solani (both 98.8 %). A wide range of genotypic and phenotypic markers as well as the low levels of DNA–DNA relatedness between strain HKI 0478T and the type strains of K. jejuensis (41.3 %), K. swartbergensis (18.6 %) and K. solani (14.2 %) distinguished the novel strains from their closest phylogenetic neighbours. On the basis of these results, strain HKI 0478T represents a novel member of the genus Kribbella, for which the name Kribbella aluminosa sp. nov. is proposed. The type strain is HKI 0478T (=DSM 18824T =JCM 14599T).
