Phylogeny of Korean Rubus (Rosaceae) based on the second intron of the LEAFY gene

The second intron of the LEAFY gene was used for phylogenetic analysis of Rubus (Rosaceae). The LEAFY gene is conserved among a wide variety of plants and is known to be involved in the morphological evolution of plants. Sequence comparison of LEAFY homologues revealed the phylogenetic relationships of previously unresolved taxa, suggesting the usefulness of this marker rather than the ITS region for representing nuclear gene trees. In addition, a combined analysis of the trnL/F intergenic region of chloroplast DNA and the second intron of the LEAFY gene yielded more imformative data. Based on the data, it was inferred that evolution proceeded from herbs to woody plants, compound leaf to simple leaf, and pink petal to white petal within Korean Rubus taxa. Moreover, the LEAFY and trnL/F combined phylogeny had similar topology with the Rubus classification based on morphological characteristics. Therefore, our results indicate that LEAFY and trnL/F were valuable regions for analyzing the phylogenetic relationships among the Rubus taxa in Korea.

During survey on rock-inhabiting fungi from karst habitats in Guizhou, China, two new species in Cyphellophora were discovered and identified. Phylogenetic analysis based on combined sequences of the nuclear large subunit (nucLSU) and internal transcribed spacer (ITS) region of ribosomal DNA revealed that the tested isolates, clustered into two clades that well affiliated in the genus of Cyphellophora. Morphological characteristics were also supported the estabolishment of the new species. Herewith Cyphellophora botryose sp. nov. and Cyphellophora guizhouensis sp. nov. were described and their differences from closely related species were discussed.

We report five alien ascidians with some distinct features that were investigated from August 2009 to October 2011 in Korea, among which Ascidiella aspersa (Müller, 1776) belonging to family Ascidiidae of order Phlebobranchia and Molgula manhattensis (De Kay, 1843) belonging to family Molgulidae of order Stolidobranchia are newly discovered invasive species. These ascidians were identified and their phylogenetic relationships were clarified through molecular analysis using about 680 bp of nuclear 18S rDNA and about 670 bp of mt-COI genes along with detailed morphological characteristics, and reported for the first time in Korea. It was discovered that A. aspersa was widespread three coastlines of Korea except Jeju Island, and M. manhattensis first found in Mokpo, Gunsan, and Incheon in June 2010 extended into Busan of Korea Strait in 2011.

The genus Capsicum is comprised of 5 domesticated and more than 30 wild species. The region of nuclear ribosomal DNA internal transcribed spacers (rDNA-ITS) has widely been used for species identification, but has rarely been used in Capsicum. In this study, the evaluation of genetic diversity and a phylogenetic analysis were conducted using rDNA-ITS of 28 Capsicum accessions, including five domesticated and two wild species. We surveyed six conventional keys of domesticated species and another five traits in Capsicum accessions. Specific morphological characteristics were found in C. annuum, C. baccatum, and C.pubescens. Three subclones of each accession were sequenced, and rDNA-ITS polymorphisms were detected in all accessions excluding C. annuum, suggesting that incomplete concerted evolution occurred in rDNA-ITS of Capsicum. The genetic diversity was evaluated using nucleotide polymorphism and diversity. C. annuum had the lowest genetic diversity of all species in this study. The phylogenetic tree formed a species-specific clade for C. annuum, C. baccatum, and C. pubescens. The C. chinense clade existed in the C. frutescens clade, implying that it was a cultivated variant of C. frutescens. C. chacoense likely belonged to the C. baccatum complex according to its morphologic and genetic features. This study indicated that the rDNA-ITS region can be used for simple identification of domesticated Capsicum species.

Uncovering the systematics of CopepodaHarpacticoida, the second-most abundant component of the meiobenthos after Nematoda, is of major importance for any further research dedicated especially to ecological and biogeographical approaches. Based on the evolution of the podogennontan first swimming leg, a new phylogenetic concept of the Ancorabolidae Sars and Cletodidae T. Scott sensu Por (Copepoda, Harpacticoida) is presented, using morphological characteristics. It confirms the polyphyletic status of the Ancorabolidae and its subfamily Ancorabolinae Sars and the paraphyletic status of the subfamily Laophontodinae Lang. Moreover, it clarifies the phylogenetic relationships of the so far assigned members of the family. An exhaustive phylogenetic analysis was undertaken using 150 morphological characters, resulting in the establishment of a now well-justified monophylum Ancorabolidae. In that context, the Ancorabolus-lineage sensu Conroy-Dalton and Huys is elevated to sub-family rank. Furthermore, the membership of Ancorabolina George in a rearranged monophylum Laophontodinae is confirmed. Conversely, the Ceratonotus-group sensu Conroy-Dalton is transferred from the hitherto Ancorabolinae to the Cletodidae. Within these, the Ceratonotus-group and its hypothesised sister-group Cletodes Brady are combined to form a monophyletic subfamily Cletodinae T. Scott, subfam. nov. Consequently, it was necessary to restructure the Ancorabolidae, Ancorabolinae and Laophontodinae and extend the Cletodidae to include the displacement and exclusion of certain taxa. Moreover, comparison of the Ancorabolidae, Cletodidae, Laophontoidea and other Podogennonta shows that the Ancorabolidae and Cletodidae form sister-groups in a monophylum Cletodoidea Bowman and Abele, which similarly has a sister-group-relationship with the Laophontoidea T. Scott. According to the present study, both taxa constitute a derived monophylum within the Podogennonta Lang.

Fruit doves and their allies are a diverse group within the pigeon and dove family (Aves: Columbidae). Progress towards subfamilial classification of Columbidae relies on identifying major groups and the phylogenetic relationships within these groups. One such recently proposed group is the Raphinae based on previous evidence that the extinct dodo is potentially within what was formerly recognized as the Treroninae (fruit doves and allies). Although several studies have explored the phylogenetic relationships within Columbidae, most have focused either on broad-scale, familial level relationships or finer scale, species level relationships. Here we use mitochondrial and nuclear gene sequences from a diverse taxonomic sample to identify relationships among the genera and species of fruit doves and their allies. In particular our goal is to identify which of these genera should be included within Raphinae (the name which has taxonomic priority over Treroninae), focusing on an inclusive, well-supported monophyletic group. We also use dense taxon sampling to explore relationships among genera and species in this group, expanding on previous studies. In addition, we use resulting phylogenetic hypotheses to reconstruct the ancestral evolutionary history of foraging mode and biogeographic patterns of dispersal within the group. We used two data sets for our phylogenetic analysis: the first consisting of novel sequences generated for this project and the second with additional, previously published sequences from the fruit dove genus (Ptilinopus). Our analyses found support for the monophyly of a clade that contains a large fraction of the genera currently classified within Raphinae and also found several well-supported clades within this group of pigeons and doves. Character reconstruction methods based on the resulting phylogeny recover multiple transitions from a terrestrial to an arboreal foraging mode and evidence for multiple dispersal events from Asia to Africa throughout the history of the clade.

The phylogeny of the genus Paphiopedilum based on the plastome is consistent with morphological analysis. However, to date, none of the analyzed nuclear markers has confirmed this. Topology incongruence among the trees of different nuclear markers concerns entire sections of the subgenus Paphiopedilum. The low-copy nuclear protein-coding gene PHYC was obtained for 22 species representing all sections and subgenera of Paphiopedilum. The nuclear-based phylogeny is supported by morphological characteristics and plastid data analysis. We assumed that an incongruence in nuclear gene trees is caused by ancestral homoploid hybridization. We present a model for inferring the phylogeny of the species despite the incongruence of the different tree topologies. Our analysis, based on six low-copy nuclear genes, is congruent with plastome phylogeny and has been confirmed by phylogenetic network analysis.

In this study, three chloroplast genes (matK, rbcL and rpoC1) and one nuclear gene (ITS) were used to assess the nucleotide diversity for nine individuals of Canarium nigrum species in Bac Giang, Hoa Binh and Phu Tho provinces (three individuals from each province). The nucleotide sequence of the four regions (ITS, matK, rbcL and rpoC1) of C. nigrum were determined with the results showing their size to be 696 bp, 798 bp, 702 bp and 522 bp, respectively. Results of nucleotide sequence comparison for the studied samples exhibited 100% similarity for all the four gene regions. Sequence comparison with other species in the Canarium genus available in the GenBank revealed that the nucleotide diversity level (π) was the highest for the ITS gene (0.02), followed by matK (0.007), and the lowest for rbcL (0.003). The phylogenetic tree of C. nigrum with the species in Canarium genus indicated that the separation of species was the clearest for the rpoC1 gene, followed by rbcL, matK and ITS gene, with the bootrap values obtained from the branching nodes of each species ranging from 98 to 99%, 35 to 67%, 65 to 98% and 98 to 99%, respectively. The species C. nigrum had the closest nucleotide similarity to C. tramdenum (KP093200) and C. album (KP093198) for the ITS gene and to species C. subulatum (KR530509), C. acutifolium (KR530512) for matK gene region. These results suggests the rpoC1 gene region could be used as barcode for the species in genus Canarium.

Thirty-seven Phyllachora specimens were collected in China and examined for morphological characteristics. A molecular phylogenetic analysis based on a combined sequence dataset of ITS and LSU was also undertaken. Phyllachora cephalostachyi sp. nov. on Cephalostachyum pergracile is described based on its distinct phylogenetic relationships and a comparison of its morphological characteristics with known Phyllachora species on bamboo. Our results indicate a high species diversity of Phyllachora on bamboo in China. A full description and colour photographs of micro-characters are provided for the new species. A phylogenetic tree to show placement of the new species, and a table to compare morphology of the Phyllachora species reported on bamboo are also provided.

A new species of rust fungus, Puccinia marrubii sp. nov. is described from Turkey. The new species is the first Puccinia species to be identified on genus Marrubium (Lamiaceae). In order to determine the phylogenetic relationships of the new species, ITS region was amplified by PCR, sequenced, and analyzed. In addition to the ITS region of seven Puccinia species, P. annularis, P. jasmini, P. malvacearum, P. nigrescens, P. phlomidis, P. salviae, and P. serpylli were sequenced for the first time. Phylogenetic analyses performed by using distance, Bayesian methods confirmed that the new rust was closely related to P. serpylli, P. malvacearum, P. salviae, and P. annularis. The diagnostic morphological characteristics of the new species were discussed with the phylogenetically related species.

Twenty seven species of Psathyrella have been found in Northeast China. Amongst them, P.conica, P.jilinensis, P.mycenoides and P.subsingeri are described as new species, based on studying morphological characteristics and phylogenetic analyses. Detailed morphological descriptions, line drawings and photographs of the new species are presented. Phylogenetic analysis of the nuclear ribosomal internal transcribed spacer (ITS) region and an identification key to the 27 Psathyrella species occuring in Northeast China are provided.
