Lobe-fins transformed into limbs during the Devonian period, facilitating the water-to-land transition in tetrapods. We traced the evolution of well-articulated skeletons across the fins-to-limbs transition, using a network-based approach to quantify and compare topological features of fins and limbs. We show that the topological arrangement of bones in pectoral and pelvic appendages evolved in parallel during the fins-to-limbs transition, occupying overlapping regions of the morphospace, following a directional trend, and decreasing their disparity over time. We identify the presence of digits as the morphological novelty triggering topological changes that discriminated limbs from fins. The origin of digits caused an evolutionary shift toward appendages that were less densely and heterogeneously connected, but more assortative and modular. Disparity likewise decreased for both appendages, more markedly until a time concomitant with the earliest-known tetrapod tracks. Last, we rejected the presence of a pectoral-pelvic similarity bottleneck at the origin of tetrapods.

ABSTRACTPectoral and pelvic lobe-fins transformed into fore- and hindlimbs during the Devonian period, enabling the water-to-land transition in tetrapods. In the timespan of ~60 million years, transitional forms evolved, spanning a wide range of morphologies. Here we traced the evolution of well-articulated appendicular skeletons across the fins-to-limbs transition, using a network-based approach and phylogenetic tools to quantify and compare topological features of skeletal anatomy of fins and limbs. We show that the topological arrangement of bones in the pectoral and pelvic appendages evolved in parallel during the fins-to-limbs transition, occupying overlapping regions of the morphospace, following a directional mode of evolution, and decreasing their disparity over time. We identify the presence of digits as the morphological novelty triggering significant topological changes that clearly discriminated limbs from fins. The origin of digits caused an evolutionary shift towards appendages that were less densely and heterogeneously connected, but more assortative and modular. Topological disparity likewise decreased for both appendages: for the pectoral appendage, until the origin of amniotes; for the pelvic appendage, until a time concomitant with the earliest-known tetrapod tracks. Finally, we tested and rejected the presence of a pectoral-pelvic similarity bottleneck for the network-anatomy of appendages at the origin of tetrapods. We interpret our findings in the context of a dynamic compromise between possibly different functional demands in pectoral and pelvic appendages during the water-to-land transition and a shared developmental program constraining the evolvability of limbs.

One of the critical tools of persistent homology is the persistence diagram. We demonstrate the applicability of a persistence diagram showing the existence of topological features (here rings in a 2D network) generated over time instead of space as a tool to analyse trajectories of biological networks. We show how the time persistence diagram is useful in order to identify critical phenomena such as rupturing and to visualise important features in 2D biological networks; they are particularly useful to highlight patterns of damage and to identify if particular patterns are significant or ephemeral. Persistence diagrams are also used to analyse repair phenomena, and we explore how the measured properties of a dynamical phenomenon change according to the sampling frequency. This shows that the persistence diagrams are robust and still provide useful information even for data of low temporal resolution. Finally, we combine persistence diagrams across many trajectories to show how the technique highlights the existence of sharp transitions at critical points in the rupturing process.

The potential of an efficient ride-sharing scheme to significantly reduce traffic congestion, lower emission level, and drivers’ stress, as well as facilitating the introduction of smart cities has been widely demonstrated in recent years. Furthermore, ride sharing can be implemented within a sound economic regime through the involvement of commercial services that creates a win-win for all parties (e.g., Uber, Lyft or Sidecar). This positive thrust however is faced with several delaying factors, one of which is the volatility and unpredictability of the potential benefit (or utilization) of ride-sharing at different times, and in different places. Better understanding of ride-sharing dynamics can help policy makers and urban planners in increase the city’s “ride-sharing friendliness” either by designing new ride-sharing oriented systems, as well as by providing ride-sharing service operators better tools to optimize their services. In this work the following research questions are posed: (a) Is ride-sharing utilization stable over time or does it undergo significant changes? (b) If ride-sharing utilization is dynamic can it be correlated with some traceable features of the traffic? and (c) If ride-sharing utilization is dynamic can it be predicted ahead of time? We analyze a dataset of over 14 million taxi trips taken in New York City. We propose a dynamic travel network approach for modeling and forecasting the potential ride-sharing utilization over time, showing it to be highly volatile. In order to model the utilization's dynamics, we propose a network-centric approach, projecting the aggregated traffic taken from continuous time periods into a feature space comprised of topological features of the network implied by this traffic. This feature space is then used to model the dynamics of ride-sharing utilization over time. The results of our analysis demonstrate the significant volatility of ride-sharing utilization over time, indicating that any policy, design, or plan that would disregard this aspect and chose a static paradigm would undoubtably be either highly inefficient or provide insufficient resources. We show that using our suggested approach it is possible to model the potential utilization of ride sharing based on the topological properties of the rides network. We also show that using this method the potential utilization can be forecasting a few hours ahead of time. One anecdotal derivation of the latter is that perfectly guessing the destination of a New York taxi rider becomes nearly three times easier than rolling a “Snake Eyes” at a casino.

Shadowing with heavy metals has been used for many years to enhance the topological features of biological macromolecular complexes. The three dimensional features present in directionaly shadowed specimens often simplifies interpretation of projection images provided by other techniques. One difficulty with the method is the relatively large amount of metal used to achieve sufficient contrast in bright field images. Thick shadow films are undesirable because they decrease resolution due to an increased tendency for microcrystalline aggregates to form, because decoration artefacts become more severe and increased cap thickness makes estimation of dimensions more uncertain.The large increase in contrast provided by the dark field mode of imaging allows the use of shadow replicas with a much lower average mass thickness. To form the images in Fig. 1, latex spheres of 0.087 μ average diameter were unidirectionally shadowed with platinum carbon (Pt-C) and a thin film of carbon was indirectly evaporated on the specimen as a support.

Articulatory generalization of velar cognates /k/, /g/ in two phonologically disordered children was studied over time as a function of sequential word-morpheme position training. Although patterns of contextual acquisition differed, correct responses to the word-medial, inflected context (e.g., "picking," "hugging") occurred earlier and exceeded those to the word-medial, noninflected context (e.g., "bacon," "wagon"). This finding indicates that the common view of the word-medial position as a unitary concept is an oversimplification. Possible explanations for superior generalization to the word-medial, inflected position are discussed in terms of coarticulation, perceptual salience, and the representational integrity of the word.

Purpose This study reports on the treatment fidelity procedures implemented during a 5-year randomized controlled trial comparing intensive and distributed comprehensive aphasia therapy. Specifically, the results of 1 treatment, verb network strengthening treatment (VNeST), are examined. Method Eight participants were recruited for each of 7 consecutive cohorts for a total of 56 participants. Participants completed 60 hr of aphasia therapy, including 15 hr of VNeST. Two experienced speech-language pathologists delivered the treatment. To promote treatment fidelity, the study team developed a detailed manual of procedures and fidelity checklists, completed role plays to standardize treatment administration, and video-recorded all treatment sessions for review. To assess protocol adherence during treatment delivery, trained research assistants not involved in the treatment reviewed video recordings of a subset of randomly selected VNeST treatment sessions and completed the fidelity checklists. This process was completed for 32 participants representing 2 early cohorts and 2 later cohorts, which allowed for measurement of protocol adherence over time. Percent accuracy of protocol adherence was calculated across clinicians, cohorts, and study condition (intensive vs. distributed therapy). Results The fidelity procedures were sufficient to promote and verify a high level of adherence to the treatment protocol across clinicians, cohorts, and study condition. Conclusion Treatment fidelity strategies and monitoring are feasible when incorporated into the study design. Treatment fidelity monitoring should be completed at regular intervals during the course of a study to ensure that high levels of protocol adherence are maintained over time and across conditions.

Abstract The techniques of performing a tracheostomy has transformed over time. Percutaneous tracheostomy is gaining popularity over open tracheostomy given its advantages and as a result the number of bedside tracheostomies has increased necessitating the need for a Percutaneous Tracheostomy Program. The Percutaneous Tracheostomy Program at the Johns Hopkins Hospital is a comprehensive service that provides care to patients before, during, and after a tracheostomy with a multidisciplinary approach aimed at decreasing complications. Education is provided to patients, families, and health-care professionals who are involved in the management of a tracheostomy. Ongoing prospective data collection serves as a tool for Quality Assurance.
