A codominant DNA marker closely linked to the rice nuclear restorer gene, Rf-1, identified with inter-SSR fingerprinting

A new molecular marker (OSRRf) closely linked to the nuclear restorer gene (Rf-1) for fertility in rice has been found. The Rf-1 gene is essential for hybrid rice seed production. A PCR-fingerprinting technique using simple sequence repeats (SSRs) was applied to compare two near-isogenic lines with (MTC-10R) or without (MTC-10A) the Rf-1 gene. Of 76 inter-SSR primers tested, only one primer, (AG)8YC, generated polymorphisms. The tetranucleotide repeats generating polymorphisms were found within each amplicon. The genetic distance between OSRRf and Rf-1 was 3.7 ± 1.1 cM. As in the case of a codominant marker, this marker will be applied not only to breeding both restorer lines and maintainer lines, but also to the purity management of hybrid rice seeds. The outcrossing traits in rice (Oryza sativa L.) affect the yield of hybrid seed production. Using a cytoplasmic male sterile (CMS) line with good outcrossing traits, such as short flag leaf length (FLL), narrow flag leaf width (FLW), wide flag leaf angle (FLA), and elongated panicle neck length (PNL), for hybrid rice seed production, it is possible to avoid the procedure of cutting flag leaves and make the supplementary pollination feasible by machine. In this study, a japonica restorer C-bao as the receptor parent and a primitive japonica accession Ludao as the donor parent were used to construct a chromosome segment substitution line (CSSL) population. The CSSL population was used to detect quantitative trait loci (QTLs) for the four outcrossing traits using a likelihood ratio test based on the stepwise regression (RSTEP-LRT) method. The CSSL population constructed consisted of 163 lines covering 90.7% of the donor genome. Among the seven QTLs detected in the CSSL population, four QTLs were detected in both years. qFLL-4 explained 6.70% of the two-year-averaged phenotypic variance, and the alleles from Ludao decreased FLL 5.1 cm. qFLA-1.1 and qFLA-1.2 explained 7.85% and 21.29% of the 2-year-averaged phenotypic variance respectively, and the alleles from Ludao increased FLA 17.38° and 31.50°. qPNL-8 explained 8.87% of the 2-year-averaged phenotypic variance, and the alleles from Ludao increased PNL 4.44 cm. These favorable alleles identified could be used to improve the outcrossing traits of parents for hybrid rice seed production in rice.

Wild abortive type of cytoplasmic male sterility (WA-CMS) is commercially used for hybrid rice seed production. The linked markers can be used for selection of plants with desirable traits. Tagging of Rf genes was carried out using recessive and dominant class analysis in a large F2 population from the cross IR58025A?IR42686R. Pollen fertility and seed setting were evaluated at the flowering and maturity stages, respectively. Forty-seven highly sterile and 23 fertile homozygous plants were selected from F2 population for molecular marker assay. Four Rf genes identified in a good restorer line with high-quality derived from a random mating composite population at the International Rice Research Institute (IRRI). The genetic distance from Rf3 locus with flanking markers RM443 and RM315 on chromosome 1 was 3.7 and 21.2 cM, respectively. RM258, RM591, RM271 and RM6737 on the long arm of chromosome 10 were linked with the Rf6 gene with distance of 7.4, 22.6, 6 and 2.9 cM, respectively. Rf6 was flanked by RM6737 and RM591. The Rf4 gene located on chromosome 7 was linked with RM6344 at a genetic distance of 10.6 cM. RM519 and RM7003 were linked with other Rf gene on chromosome 12 at a genetic distance of 8.5 and 20.8 cM, respectively. Closely linked markers identified in this study could be used for marker assisted selection in a hybrid rice breeding program. A new Rf locus on chromosome 12 that designated Rf7 was linked with RM7003 and RM519.

In India, Protection of Plant Varieties and Farmer's Rights Act (PPV&FRA, 2001) requires the registration and protection of new and notified/extant plant varieties based on the criteria of distinctness, uniformity and stability (DUS) of morphological characteristics. However, these morphological traits have not been able to resolve closely related genotypes. The molecular markers can very well support the DUS testing in such cases. In the present study, therefore, 14 varieties of rice cultivated in Punjab state of India were fingerprinted using 75 simple sequence repeat (SSR) primers. Out of these, 58 primers produced polymorphic profiles, while 13 were monomorphic, 2 revealed null allele and the remaining 2 amplified only from super basmati. In a screen of 7 cultivars, 16 SSR loci produced 17 rare/unique alleles, which provided an opportunity for their unambiguous identification. Cluster analysis based on SSR data clearly distinguished the cultivars into two dist inct groups: comprising non-basmati (group I) and basmati (group II). The cluster pattern was consistent with the pedigree and breeding history of the cultivars.

Seed vigour is an important characteristic of seed quality. Several quantitative trait locus (QTL) has been reported for seed vigour in many crops. In order to validate seed vigour traits, an experiment was conducted with three released rice hybrids and their respective female (A), and restorer/male lines using SSR markers. A total of 18 quantitative traits loci (QTLs) were chosen for seed vigour characters for which 16 SSR markers that were dispersed throughout the 11 chromosomes of rice have been assessed. Eight SSR markers were polymorphic among the genotypes studied. These markers showed distinct bands in female (A), male (R) and hybrid (H). Further, genuineness of all the hybrids under study could be established using the primer RM 252.

Effect of nitrogen and bio-fertilizer on growth and productivity of hybrid rice (cv. PHB 71) was assessed during dry seasons of 2017 and 2018 at Research Farm of BCKV under new alluvial zone of West Bengal. The experiment was laid out in factorial randomized block design with 12 treatment combinations having 4 levels of N and 3 types of bio-fertilizer replicated thrice. Application at 180 kg N/ha produced tallest plants at 90 DAT with maximum LAI (60 DAT), DMA (90 DAT), tillers/hill (90 DAT) and CGR (30-60 & 60-90 DAT). The same N rate resulted in highest panicles/m2, panicle length, panicle weight, filled grains/panicle and 1000-grain weight. A decrease in N dose from 180 to 150 kg/ha caused reduction in all those yield components; however, the variation was non-significant except for number of panicles/m2. Maximum grain yield, straw yield and harvest index was also achieved with 180 kg N/ha accounting 120.1, 34.9 and 32.8% more than the values obtained with zero-N; however, it was statistically at par with the yields and HI obtained with 150 kg N/ha. The Azospirillum application increased all the growth parameters, yield components and yield of hybrid rice over other tested bio-fertilizers (Azospirillum > PSB > K mobilizer), accounting 5.9 and 8.8% more than the yields obtained with PSB and K mobilizer. The interaction of N and bio-fertilizer exerted significant effect on growth attributes but failed to record any significant variations in yield components and yield of hybrid rice. The maximum economic benefit was achieved with combined application of 180 kg N/ha and Azospirillum.

AbstractThe architecture of rice plant represents important and complex agronomic traits, such as panicles morphology, which directly influence the microclimate of rice population and consequently grain yield. To enhance yield, modification of plant architecture to create new hybrid cultivars is considered a sustainable approach. The current study includes an investigation of yield and microclimate response index under low to high plant density of two indica hybrid rice R498 (curved panicles) and R499 (erect panicles), from 2017 to 2018. The split-plot design included planting densities of 11.9–36.2 plant/m2. The results showed that compared with R498, R499 produced a higher grain yield of 8.02–8.83 t/ha at a higher planting density of 26.5–36.2 plant/m2. The response index of light intensity and relative humidity to the planting density of R499 was higher than that of R498 at the lower position of the rice population. However, the response index of temperature to the planting density of R499 was higher at the upper position (0.2–1.4%) than at the lower position. Compared with R498, R499 at a high planting density developed lower relative humidity (78–88%) and higher light intensity (9900–15,916 lx) at the lower position of the rice population. Our finding suggests that erect panicles are highly related to grain yield microclimatic contributors under a highly dense rice population, such as light intensity utilization, humidity, and temperature. The application of erect panicle rice type provides a potential strategy for yield improvement by increasing microclimatic conditions in rice.

To generate inexpensive and efficient DNA markers for addressing a number of population genetics problems and identification of wild hybrids in Vasconcellea, we have evaluated the use of simple sequence repeat (SSR) primers previously developed for other species. A set of 103 Vasconcellea accessions and some individuals of the related genera Carica and Jacaratia were analyzed with 10 primer pairs directing amplification of chloroplast microsatellites in Nicotiana tabacum and 9 nuclear SSR primer pairs recently identified in Vasconcellea × heilbornii. Heterologous amplification of chloroplast SSRs was successful for 8 of the 10 loci, of which 6 showed polymorphism. Seven of the 9 nuclear SSR primer pairs were useful in Vasconcellea and often also in Jacaratia and Carica, all revealing polymorphism. Exclusive haplotypes for each described taxon were identified based on chloroplast microsatellite data. Clustering based on separate nuclear and chloroplast data resulted in a clear grouping per taxon, but only low resolution was obtained above species level. The codominancy of nuclear SSRs and the general high polymorphism rate of SSR markers will make them more useful in future population genetics studies and diversity assessment in conservation programs.Key words: Carica, Jacaratia, Vasconcellea, simple sequence repeats, cross-species amplification, classification, interspecific hybrids.
