Since the invention of the first array-based genotyping assay for cattle in 2008, millions of animals have been genotyped worldwide. Leveraging these genotypes offers exciting opportunities to explore both basic and applied research questions. Commercial genotyping assays are of adequate variant density to perform well in prediction contexts but are not sufficient for mapping studies. Using reference panels made up of individuals genotyped at higher densities, we can statistically infer the missing variation of low-density assays through the process of imputation. Here, we explore the best practices for performing routine imputation in large commercially generated genomic datasets of U.S. beef cattle. We find that using a large multi-breed imputation reference maximizes accuracy, particularly for rare variants. Using three of these large, imputed datasets, we explore two major population genetics questions. First, we map polygenic selection in the bovine genome, using Generation Proxy Selection Mapping (GPSM). This identifies hundreds of regions of the genome actively under selection in cattle populations. Using a similar approach, we identify dozens of genomic variants associated with environments across the U.S., likely involved local adaptation. Understanding the genomic basis of local adaptation in cattle will enable select and breed cattle better suited to a changing climate.

Humanists are participating in collaborations with others in the academy and beyond to explore increasingly complex research questions with technologically oriented methodologies and access to advice, mentoring, technology, knowledge, and funds. Although these projects have clear benefits for all those involved, these collaborations are not without their challenges. Such styles of partnership tend to be more common on the science side of campus. As a result, little is understood about the ways that they might work within the humanities and the range of benefits that can be available to members within a mature collaboration. To this end, this paper will examine the experiences of Implementing New Knowledge Environments (INKE) as a mature, large-scale collaboration working with academic and non-academic partners and will provide some insight into best practices.

Abstract Purpose Rare genetic variants in KDR, encoding the vascular endothelial growth factor receptor 2 (VEGFR2), have been reported in patients with tetralogy of Fallot (TOF). However, their role in disease causality and pathogenesis remains unclear. Methods We conducted exome sequencing in a familial case of TOF and large-scale genetic studies, including burden testing, in >1,500 patients with TOF. We studied gene-targeted mice and conducted cell-based assays to explore the role of KDR genetic variation in the etiology of TOF. Results Exome sequencing in a family with two siblings affected by TOF revealed biallelic missense variants in KDR. Studies in knock-in mice and in HEK 293T cells identified embryonic lethality for one variant when occurring in the homozygous state, and a significantly reduced VEGFR2 phosphorylation for both variants. Rare variant burden analysis conducted in a set of 1,569 patients of European descent with TOF identified a 46-fold enrichment of protein-truncating variants (PTVs) in TOF cases compared to controls (P = 7 × 10-11). Conclusion Rare KDR variants, in particular PTVs, strongly associate with TOF, likely in the setting of different inheritance patterns. Supported by genetic and in vivo and in vitro functional analysis, we propose loss-of-function of VEGFR2 as one of the mechanisms involved in the pathogenesis of TOF.

The aim of this article is to analyze the challenges and success factors on organizations’ path to agile transformation, as frequently discussed in the literature and encountered in business practice. The research conducted proved that large-scale agile transformations require a dedicated approach with set of tools and best practices in place. The implementation challenges and barriers have been categorized into method-, organization-, culture- and technology-oriented groups. As a result of an in-depth analysis carried on for the purpose of this paper, a dedicated methodology of agile transformation has been proposed to ease the implementation process.

Abstract Horn flies (Haematobia irritans) are a major nuisance to cattle, especially in warm, humid regions, and are estimated to cause economic losses in excess of $1 billion annually to the U.S. beef cattle industry. Variation in horn fly tolerance has been reported within and across breeds, and heritability estimates ranging between 10 and 80% show a clear genetic basis. However, collecting fly abundance phenotypes is costly and logistically demanding, which precludes large-scale implementation. Consequently, finding correlated phenotypes and endo-phenotypes that are heritable and relatively easy to measure would facilitate implementation of horn fly tolerance genetic improvement programs. Thrombin (TH), a blood coagulation precursor, has a reported association with horn fly count variation within and across cattle breeds. In this study, the genetic basis of thrombin in beef cattle was investigated. Blood samples and horn fly count were collected on 360 cows and heifers twice during the summer of 2019 (June and August). Due to uncertainty associated with assessment of horn fly abundance and thrombin and the fact that economic losses occur only when fly abundance exceeds a certain threshold, thrombin was categorized into 4 classes (1=TH > 500 ng/ml; 2=250< TH< 500 ng/ml; 3=100< TH< 250 ng/ml; and 4=TH< 100 ng/ml). The trait was analyzed using linear (continuous) and threshold (discrete) mixed models. Both models included farm, pregnancy status, and cow age as fixed effects and additive and permanent environment random effects. The pedigree included 642 animals. Estimates of heritability were 0.24 and 0.29 using linear and threshold models, respectively. Estimates of repeatability were slightly higher using the threshold model (0.21 vs 0.19). Despite the small data size, all estimates were non-zero based on their respective highest posterior density intervals. These results indicate reasonable genetic variation for thrombin that could be harnessed for improvement of horn fly tolerance in cattle.

Summary In the modern period of reforms in the education system of our country, large-scale changes are reflected in the teaching of geography, including the teaching of geography in Azerbaijan. Thus, in the country's secondary schools, Azerbaijani geography is taught in all classes on the basis of the principle of succession in geography. Geography of Azerbaijan plays an important role in the teaching of geography in secondary schools. Out of 57 subjects taught in the 10th grade, 16 subjects are taught entirely in Azerbaijani geography. In the 11th grade, 7 out of 44 topics are discussed in their entirety, the geography of Azerbaijan. In addition, the information on the geography of Azerbaijan is reflected in the structure of the problem situation, asking research questions, systematization of information, creative application of the lesson, assessment stages. To solve the problems they face, online communities adopt comprehensive governance methods including committees, boards, juries, and even more complex institutional logics. Helping these kinds of communities succeed will require categorizing best practices and creating toolboxes that fit the needs of specific communities. Beyond such applied uses, there is also a potential for an institutional logic itself to evolve, taking advantage of feedback provided by the fast pace and large ecosystem of online communication. Here, we outline an experimental strategy aiming at guiding and facilitating such an evolution. We first review the advantages of studying collective action using recent technologies for efficiently orchestrating massive online experiments. Research in this vein includes attempts to understand how behavior spreads, how cooperation evolves, and how the wisdom of the crowd can be improved. We then present the potential usefulness of developing virtual-world experiments with governance for improving the utility of social feedback. Such experiments can be used for improving community rating systems and monitoring (dashboard) systems. Finally, we present a framework for constructing large-scale experiments entirely in virtual worlds, aimed at capturing the complexity of governance dynamics, to empirically test outcomes of manipulating institutional logic.
