Abstract. This study evaluates the impact of a new snow and ice albedo and radiative transfer scheme on the surface mass and energy budget for the Greenland ice sheet in the latest version of the regional climate model RACMO2, version 2.3p3. We also evaluate the modeled (sub)surface temperature and snow melt, as subsurface heating by radiation penetration now occurs. The results are compared to the previous model version and are evaluated against stake measurements and automatic weather station data of the K-transect and PROMICE projects. In addition, subsurface snow temperature profiles are compared at the K-transect, Summit and southeast Greenland. The surface mass balance is in good agreement with observations, and only changes considerably with respect to the previous RACMO2 version around the ice margins and in the percolation zone. Snow melt and refreezing, on the other hand, are changed more substantially in various regions due to the changed albedo representation, subsurface energy absorption and melt water percolation. Internal heating leads to considerably higher snow temperatures in summer, in agreement with observations, and introduces a shallow layer of subsurface melt.

Abstract. General yet compact equations are presented to express the thermodynamic impact of physical parameterizations in a NWP or climate model. By expressing the equations in a flux-conservative formulation, the conservation of mass and energy is a built-in feature of the system. Moreover, the centralization of all thermodynamic calculations guarantees a consistent thermodynamical treatment of the different processes. The generality of this physics-dynamics interface is illustrated by applying it in the AROME NWP model. The physics-dynamics interface of this model currently makes some approximations, which typically consist of neglecting some terms in the total energy budget, such as the transport of heat by falling precipitation, or the effect of diffusive moisture transport. Although these terms are usually quite small, omitting them from the energy budget breaks the constraint of energy conservation. The presented set of equations allows to get rid of these approximations, in order to arrive at a consistent and energy-conservative model. A verification in an operational setting shows that the impact on monthly-averaged, domain-wide meteorological scores is quite neutral. However, under specific circumstances, the supposedly small terms may turn out not to be entirely negligible. A detailed study of a case with heavy precipitation shows that the heat transport by precipitation contributes to the formation of a region of relatively cold air near the surface, the so-called cold pool. Given the importance of this cold pool mechanism in the life-cycle of convective events, it is advisable not to neglect phenomena that may enhance it.

AbstractFive sessile oak [Quercus petraea (Matt.) Liebl.] stands from the Czech Republic were studied to learn about the impact of different types of forest management regimes on the genetic differences among tree populations and on population structures. One population had not been markedly affected by human activity, two populations represented unplanted stands that were extensively managed for a long period of time using the coppice system, and two populations were planted stands. Approximately 100 trees from each stand were mapped and subsequently genotyped using 10 nuclear microsatellite loci. We determined the spatial genetic structure of each population and the genetic differentiation among the populations. We found that: (i) the populations were genetically differentiated, but the differences between the unplanted and planted stands were not markedly significant; (ii) the genetic differentiation among the populations depended on the geographical distribution of the populations; (iii) within unplanted stands, a strong spatial genetic structure was seen; and (iv) within planted stands, no spatial genetic structure was observed. Our findings implies that the analysis of spatial genetic structure of the sessile oak forest stand can help reveal and determine its origin.

Lung fibrosis is characterized by abnormal accumulation of fibroblasts in the interstitium of the alveolar space. Two populations of myofibroblasts, distinguished by Thy1 expression, are detected in human and murine lungs. Accumulation of Thy1-negative (Thy1−) myofibroblasts was shown in the lungs of humans with idiopathic pulmonary fibrosis (IPF) and of bleomycin-treated mice. We aimed to identify genetic changes in lung myofibroblasts following Thy1 crosslinking and assess the impact of specific lung myofibroblast Thy1-deficiency, in vivo, in bleomycin-injured mouse lungs. Thy1 increased in mouse lung lymphocytes following bleomycin injury but decreased in myofibroblasts when fibrosis was at the highest point (14 days), as assessed by immunohistochemistry. Using gene chip analysis, we detected that myofibroblast Thy1 crosslinking mediates downregulation of genes promoting cell proliferation, survival, and differentiation, and reduces production of extracellular matrix (ECM) components, while concurrently mediating the upregulation of genes known to foster inflammation and immunological functions. Chimeric Thy1-deficient mice with Thy1+lymphocytes and Thy1−myofibroblasts showed fibrosis similar to wild-type mice and an increased number of CD4/CD25 regulatory T cells, with a concomitant decrease in inflammation. Lung myofibroblasts downregulate Thy1 expression to increase their proliferation but to diminish the in vivo inflammatory milieu. Inflammation is not essential for evolution of fibrosis as was previously stated.

Variations in the occurrence of Oikopleura spp. were strongly linked to the wind field and ensuing water temperatures in an inshore region of eastern Newfoundland during June–August of 1979 and 1981–83. Oikopleura foul inshore fishing gear with their discarded houses ("slub") and fluctuate in abundance from day to day as a function of wind-driven upwelling. Densities of Oikopleura in cold upwelling water during four years ranged between 20 and 800/m3. Oikopleura densities < 1/m3 occurred when upwelling ceased and warmer water occupied the inshore region. A simple model incorporating a daily averaged wind vector, Julian day, and growing degree-day explained 62% of the daily variation in Oikopleura abundance in 1979. The model yielded density estimates that were significantly (p < 0.05) correlated with observed densities in each of the other three years. We provide evidence that net fouling by Oikopleura in the inshore and maximum Atlantic cod (Gadus morhua) catch is coincident and suggest that an annual hindcast index of slub intensity may help determine the impact of slub conditions on the inshore fishery.

Life history theory predicts selection for higher reproductive investment in response to increased mortality among mature individuals. We tested this prediction over the period from 1978 to 2013 for three populations of Atlantic cod ( Gadus morhua) off Newfoundland. These populations were heavily fished for a long period. We considered changes in standardized gonad weight as a proxy for changes in gonadal investment. We accounted for the allometry between gonad and body weight, individual body condition, water temperature, and potential spatial and density-dependent effects. Males display significant temporal trends in gonadal investment in all populations; in agreement with theoretical predictions, these trends show increased gonadal investments during the earlier part of the time series when mortality was high, with the trends leveling off or reversing after the later imposition of fishing moratoria. In contrast, females display patterns that are less consistent and expected; significant trends are detected only when accounting for density-dependent effects, with females in two populations unexpectedly showing a long-term decline in gonadal investment. Our results support the hypothesis that fisheries-induced evolution has occurred in gonadal investment in males, but not in females, and suggest that gonadal investment is more important for male reproductive success than expected in this lekking species.

Abstract Background: Tanzania’s Zanzibar archipelago has made significant gains in malaria control over the last decade and is a target for malaria elimination. Despite consistent implementation of effective tools since 2002, elimination has not been achieved. Importation of parasites from outside of the archipelago is thought to be an important cause of malaria’s persistence, but this paradigm has not been studied using modern genetic tools.Methods: We used whole-genome sequencing (WGS) to investigate the impact of importation, employing population genetic analyses of Plasmodium falciparum isolates from both the archipelago and mainland Tanzania. We assessed ancestry, levels of genetic diversity and differentiation, patterns of relatedness, and patterns of selection between these two populations by leveraging recent advances in deconvolution of genomes from polyclonal malaria infections.Results: We identified significant decreases in the effective population sizes in both populations in the timeframe of decreasing malaria transmission in Tanzania. Identity by descent analysis showed that parasites in the two populations shared large sections of their genomes, on the order of 5 cM, suggesting shared ancestry within the last 10 generations. Even with limited sampling,, we demonstrate a pair of isolates between the mainland and Zanzibar that are related at the expected level of half-siblings, consistent with recent importation.Conclusions: These findings suggest that importation plays an increasing role for malaria incidence on Zanzibar and demonstrate the value of genomic approaches for identifying corridors of parasite movement to the island.
