Different approaches to using the analysis of molecular variance (AMOVA) to assess the genetic differentiation of populations have been compared in the research. Data on 11 microsatellite loci of 84 bulls of seven breeds were used. The results were compared for three options of the AMOVA module of the GenAlEx 6.502 program: the allele distance matrix (calculated FST(W&C)(=θ) statistics – variant AMOVA1); the genotype distance matrix (ΦPT– AMOVA2); and the allele size difference matrix (RST– AMOVA3). Similar summary estimates of the genetic differentiation of breeds were obtained: FST(W&C)= 0.108, ΦPT= 0.115, RST= 0.110 (all with pperm≤ 0.001). Between the estimates of FST(W&C)and ΦPTfor each locus, the correlation coefficient was 0.99 (pvalue<0.0001); no statistically significant correlations with RSTwere found. A high correlation of FST(W&C)and ΦPTwith the estimates of differentiation according to Nei’s (0.96) was found. Programs other than GenAlEx (Arlequin v.3.5, GenePop v.4.7.3, RST22) gave similar AMOVA estimates. The negative linear dependence of FST(W&C)and ΦPTon the level of the average heterozygosity of the breed samples was established (R2= 0.6, rS= -0.75 for pvalue < 0.02) and the absence of such dependence for RST(R2= 0.04, rS= -0.23 for pvalue= 0.47). The standardization of the FST(W&C)and ΦPTestimates according to Hedrick’s eliminated this dependence and raised the initial estimates to 0.35 and 0.37, respectively. The latter were comparable to the estimates obtained by the Nei-Hedrick’s (0.364-0.375), Jost’s (0.292), and Morisit-Horn’s (0.308) methods. The Mantel correlations between the matrices of paired genetic distances (GD) calculated by different measures were >0.9 in most cases. The projections of the GD matrices in the principal coordinate analysis (PCoA) on the 2D plane were generally similar. The PCoA identified a cluster of Holstein «ecotypes», a cluster of «Red» breeds, and a branch of the Jersey breed. In the two-factor AMOVA of data on clusters (as two «regions»), the interregional GD was 0.357; the differentiation of breeds within the «regions» did not exceed 0.027. Modeling the association of breeds with close to zero GD resulted in an increase in the number of alleles per locus in the «new» breeds by 29 %, and an increase in the combined estimate of genetic differentiation by 29-46 %. The results obtained can be used in the development of measures for the conservation of endangered breeds.

Genetic diversity among and within 10 populations of Iranian alfalfa, from different areas of Azarbaijan, Iran was analyzed by screening DNA from seeds of individual plants and bulk samples. In individual study, 10 randomly amplified polymorphic DNA (RAPD) primers produced 156 polymorphic bands and a high level of genetic diversity was observed within populations. The averages of total and within population genetic diversity were 0.2349 and 0.1892, respectively. Results of analysis of molecular variance (AMOVA) showed the great genetic variation existed within populations (81.37%). These Results were in agreement with allogamous and polyploid nature of alfalfa. Cluster analysis was performed based on Nei’s genetic distances resulting in grouping into 3 clusters which could separate breeding population from other populations. Results of cluster analysis were in consistent with morphological and geographical patterns of populations. The results of bulk method were different from individual analysis. Conservation and improvement strategies should be based on the association between genetic and phenotypic characteristics. The objective of this work was to characterize five native Brazilian cattle breeds (Caracu, Crioulo Lageano, Curraleiro, National Polled and Pantaneiro) and two commercial breeds (Holstein and Nellore) using RAPD technique to estimate genetic distances and variability between and within breeds. Genetic relationships were investigated using 22 primers which generated 122 polymorphic bands. Analysis of molecular variance indicated that most of the genetic variation lay among individuals within populations. The genetic variabilities between pairs of breeds were statistically significant. The smallest genetic divergence was between Crioulo Lageano and Curraleiro.The National Polled, although historically considered to be of Bos taurus aquitanicus origin,similar to theCaracu, was grouped together with the other breeds of Bos taurus ibericus origin. Generally, the individual breeds formed distinct clusters except the National Polled. The RAPD technique was capable to distinguish genetically between the breeds studied; the Caracu, Crioulo Lageano, Curraleiro and Pantaneiro may be considered distinct genetic entities thereby proving the uniqueness of the populations; the National Polled has not been able to re-establish itself after its decline in the 1950s, thereby losing its genetic identity.

Randomly amplified polymorphic DNA (RAPD) markers were used to analyze genetic differentiation among three populations of the endemic Black-cheeked Gnateater (Conopophaga melanops melanops) within a larger pristine reminiscent of the Brazilian Atlantic Forest. Analyses of molecular variance (AMOVA) (phiST = 0.13149, P < 0.0001) and the nonparametric test for homogeneity of the molecular variance (HOMOVA) (B = 0.32337; P = 0.0019) showed a statistically significant genetic divergence among the three Black-cheeked Gnateater populations in a continuous transect of 250 km. Some hypothetic explanations for these results are the sedentary nature of the species and the historical isolation of the populations in refuges during the Pleistocene. The present results suggest that the local populations were naturally differentiated along the entire original range before the recent process of massive deforestation.

This study aimed to characterize the genetic diversity of buriti populations by AFLP (Amplified Fragment Length Polymorphism) markers. The analysis was performed in four populations used by traditional communities in the state of Amazonia (Bom Jesus do Anamã, Lauro Sodré, Santa Luzia do Buiçuzinho, and Esperança II). From each population 30 plants were randomly selected. To obtain the markers four primer combinations were used. The percentage of polymorphic loci was estimated, the molecular variance among and within populations analyzed and a dendrogram constructed. The primers detected 339 polymorphic loci ranging from 81.1 % to 91.1 % among populations. Analysis of molecular variance attributed 77.18 % to variation within and 22.8 % to variation between populations. The dendrogram indicated the formation of two groups, showing that the populations of Bom Jesus do Anamã and Lauro Sodré are genetically most similar and thet the genetic and geographical distances are not correlated.

Sessile organisms capable of asexual reproduction may be expected to show much genetic differentiation among local populations: mating between distant individuals is unlikely and genetic drift will contribute to differentiation since habitats can be colonized by one or a few individuals. This study investigates genetic differentiation of populations of the sea anemone Metridium senile (L.) in Great Britain. Individuals of M. senile are sessile and reproduce both sexually, by free-spawning of gametes, and asexually, by regeneration of fragments torn from the pedal disc. Metridium senile is one of the most common and widespread of British sea anemones (Manuel, 1981); reports place it at an enormous number and variety of sites around Britian (unpublished results of surveys by the Underwater Conservation Society of the United Kingdom). The extensive geographic range and variability of the species have confounded attempts to determine the taxonomic status of the ecological and morphological forms, but make it an interesting system for genetic analysis.

Abstract The Pleistocene glacial cycles had a strong influence on the demography and genetic structure of many species, particularly on northern-latitude taxa. Here we studied the phylogeography of the white-eared hummingbird (Hylocharis leucotis), a widely distributed species of the highlands of Mexico and Central America. Analysis of mitochondrial DNA (mtDNA) sequences was combined with ecological niche modelling (ENM) to infer the demographic and population differentiation scenarios under present and past conditions. Analyses of 108 samples from 11 geographic locations revealed population structure and genetic differentiation among populations separated by the Isthmus of Tehuantepec (IT) and the Motagua-Polochic-Jocotán (MPJ) fault barriers. ENM predicted a widespread distribution of suitable habitat for H. leucotis since the Last Inter Glacial (LIG), but this habitat noticeably contracted and fragmented at the IT. Models for historical dispersal corridors based on population genetics data and ENM revealed the existence of corridors among populations west of the IT; however, the connectivity of populations across the IT has changed little since the LIG. The shallow geographic structure on either side of the isthmus and a star-like haplotype network, combined with the long-term persistence of populations across time based on genetic data and potential dispersal routes, support a scenario of divergence with migration and subsequent isolation and differentiation in Chiapas and south of the MPJ fault. Our findings corroborate the profound effects of Pleistocene climatic fluctuations on the evolutionary history of montane taxa but challenge the generality of expanded suitable habitat (pine-oak forests) during glacial cycles.
