The aim of this review was to provide an update on the complex relationship between manure application, altered pathogen levels and antibiotic resistance. This is necessary to protect health and improve the sustainability of this major farming practice in agricultural systems based on high levels of manure production. It is important to consider soil health in relation to environment and land management practices in the context of the soil microflora and the introduction of pathogens on the health of the soil microbiome. Viable pathogens in manure spread on agricultural land may be distributed by leaching, surface run-off, water source contamination and contaminated crop removal. Thus it is important to understand how multiple pathogens can persist in manures and on soil at farm-scale and how crops produced under these conditions could be a potential transfer route for zoonotic pathogens. The management of pathogen load within livestock manure is a potential mechanism for the reduction and prevention of outbreaks infection with Escherichia coli, Listeria Salmonella, and Campylobacter. The ability of Campylobacter, E. coli, Listeria and Salmonella to combat environmental stress coupled with their survival on food crops and vegetables post-harvest emphasizes the need for further study of these pathogens along with the emerging pathogen Providencia given its link to disease in the immunocompromised and its’ high levels of antibiotic resistance. The management of pathogen load within livestock manure has been widely recognized as a potential mechanism for the reduction and prevention of outbreaks infection but any studies undertaken should be considered as region specific due to the variable nature of the factors influencing pathogen content and survival in manures and soil. Mediocre soils that require nutrients could be one template for research on manure inputs and their influence on soil health and on pathogen survival on grassland and in food crops.

In this direction, new techniques bring groundbreaking changes in land management practices through direct or indirect management of soil microbial communities. There is huge demand for the protection and enhancement of soil health and climate change resilience of crops. The increase in population, food consumption and fast approaching climate change pose a new threat to mankind that only by being proactive and highly prepared to deploy all novel and innovative stratagems in state-of-the-art soil microbiome precision agriculture can be avoided.

Abstract Antibiotic resistance is currently one of the greatest threats to human health. The global overuse of antibiotics in human medicine and in agriculture has resulted in the proliferation and dissemination of a multitude of antibiotic resistance genes (ARGs). Despite a large proportion of antibiotics being used in agriculture, little is understood about how this may contribute to the overall antibiotic resistance crisis. The use of manure in agriculture is a traditional and widespread practice and is essential for returning nutrients to the soil; however, the impact of continuous manure application on the environmental microbiome and resistome is unknown. The use of antibiotics in animal husbandry in therapeutic and sub-therapeutic doses creates a selective pressure for ARGs in the gut microbiome of the animal, which is then excreted in the faeces. Therefore, the application of manure to agricultural land is a potential route for the transmission of antibiotic-resistant bacteria from livestock to crops, animals and humans. It is of vital importance to understand the mechanisms behind ARG enrichment and its maintenance both on the plant and within the soil microbiome to mitigate the spread of this resistance to animals and humans. Understanding this link between human health, animal health, plant health and the environment is crucial to inform implementation of new regulations and practice regarding antibiotic use in agriculture and manure application, aimed at ensuring the antibiotic resistance crisis is not aggravated.

Vineyard-living microbiota affect grapevine health and adaptation to changing environments and determine the biological quality of soils that strongly influence wine quality. However, their abundance and interactions may be affected by vineyard management. The present study was conducted to assess whether the vineyard soil microbiome was altered by the use of biostimulants (arbuscular mycorrhizal fungi (AMF) inoculation vs. non-inoculated) and/or irrigation management (fully irrigated vs. half irrigated). Bacterial and fungal communities in vineyard soils were shaped by both time course and soil management (i.e., the use of biostimulants and irrigation). Regarding alpha diversity, fungal communities were more responsive to treatments, whereas changes in beta diversity were mainly recorded in the bacterial communities. Edaphic factors rarely influence bacterial and fungal communities. Microbial network analyses suggested that the bacterial associations were weaker than the fungal ones under half irrigation and that the inoculation with AMF led to the increase in positive associations between vineyard-soil-living microbes. Altogether, the results highlight the need for more studies on the effect of management practices, especially the addition of AMF on cropping systems, to fully understand the factors that drive their variability, strengthen beneficial microbial networks, and achieve better soil quality, which will improve crop performance.

Soil health and sustainable management practices have garnered much interest within the turfgrass industry. Among the many practices that enhance soil health and sustainability are applying soil additives to enhance soil biological activity and reducing nitrogen (N) inputs—complimentary practices. A two-year study was conducted to investigate if reduced N fertilizer rates applied with humic substances could provide comparable turfgrass quality as full N rates, and whether humic fertilizers would increase biological aspects of soil health (i.e., microbial biomass and activity). Treatments included synthetic fertilizer with black gypsum (SFBG), poly-coated humic-coated urea (PCHCU; two rates), urea + humic dispersing granules (HDG; two rates), urea, stabilized nitrogen, HDG, and a nontreated control. Reduced rates of N with humic substances maintained turfgrass quality and cover, and reduced clipping biomass compared to full N rates. There were no differences in soil physical and chemical properties besides soil sulfur (S) concentration. SFBG resulted in the highest soil S concentration. Fertilizer treatments had minimal effect on microbial biomass and other plant-available nutrients. However, PCHCU (full rate) increased potentially mineralizable carbon (PMC) and N (PMN) by 68% and 59%, respectively, compared to the nontreated control. Meanwhile SFBG and stabilized nitrogen also increased PMC and PMN by 77% and 50%, and 65% and 59%, respectively. Overall, applications of reduced N fertilizer rates with the addition of humic substances could be incorporated into a more sustainable and environmentally friendly turfgrass fertilizer program.

Abstract The effects of tillage on soil structure, physiology, and microbiota structure were studied in a long-term field experiment, with side-to-side plots, established to compare effects of conventional tillage (CT) vs. no-till (NT) agriculture. After 27 years, part of the field under CT was switched to NT and vice versa. Soil texture, soil enzymatic profiles, and the prokaryotic community structure (16S rRNA genes amplicon sequencing) were analysed at two soil depths (0–5, 5–10 cm) in samples taken 6, 18, and 30 months after switching tillage practices. Soil enzymatic activities were higher in NT than CT, and enzymatic profiles responded to the changes much earlier than the overall prokaryotic community structure. Beta diversity measurements of the prokaryotic community indicated that the levels of stratification observed in long-term NT soils were already recovered in the new NT soils thirty months after switching from CT to NT. Bacteria and Archaea OTUs, which responded to NT were associated with coarse soil fraction, SOC and C cycle enzymes while CT responders were related to fine soil fractions and S cycle enzymes. This study showed the potential of managing the soil prokaryotic community and soil health through changes in agricultural management practices.

<p>Reducing greenhouse gas (GHG) emissions in to the atmosphere to limit global warming is the big challenge of the coming decades. The focus lies on negative emission technologies to remove GHGs from the atmosphere from different sectors. Agriculture produces around a quarter of all the anthropogenic GHGs globally (including land use change and afforestation). Reducing these net emissions can be achieved through techniques that increase the soil organic carbon (SOC) stocks. These techniques include improved management practices in agriculture and grassland systems, which increase the organic carbon (C) input or reduce soil disturbances. The C sequestration potential differs among soils depending on climate, soil properties and management, with the highest potential for poor soils (SOC stock farthest from saturation).</p><p>Modelling can be used to estimate the technical potential to sequester C of agricultural land under different mitigation practices for the next decades under different climate scenarios. The ECOSSE model was developed to simulate soil C dynamics and GHG emissions in mineral and organic soils. A spatial version of the model (GlobalECOSSE) was adapted to simulate agricultural soils around the world to calculate the SOC change under changing management and climate.</p><p>Practices like different tillage management, crop rotations and residue incorporation showed regional differences and the importance of adapting mitigation practices under an increased changing climate. A fast adoption of practices that increase SOC has its own challenges, as the potential to sequester C is high until the soil reached a new C equilibrium. Therefore, the potential to use soil C sequestration to reduce overall GHG emissions is limited. The results showed a high potential to sequester C until 2050 but much lower rates in the second half of the century, highlighting the importance of using soil C sequestration in the coming decades to reach net zero by 2050.</p>

<p>In order to mitigate climate change and reduce the anthropogenic greenhouse gas (GHG) emissions, the Kyoto protocol has been adopted in 1997 and the Paris Agreement entered into force in 2016. The Paris Agreement have ratified 190 out of 197 Parties of the United Nations Framework Convention on Climate Change (UNFCCC) and Croatia is one of them as well. Each Party has obliged regularly to submit the national inventory report (NIR) providing the information on the national anthropogenic GHG emissions by sources and removals by sinks to the UNFCCC. Reporting under the NIR is divided into six categories / sectors, and one of them is land use, land use change and forestry (LULUCF) sector, where an issue of uncertainty estimates on carbon emissions and removals occurs. As soil respiration represents the second-largest terrestrial carbon flux, the national studies on soil respiration can reduce the uncertainty and improve the estimation of country-level carbon fluxes. Due to the omission of national data, the members of the University of Zagreb Faculty of Agriculture, Department of General Agronomy have started to study soil respiration rates in 2012, and since then many different studies on soil respiration under different agricultural land uses (i.e. annual crops, energy crop and vineyard), management practices (i.e. tillage and fertilization) and climate conditions (i.e. continental and mediterranean) in Croatia have been conducted. The obtained site specific results on field measurements of soil carbon dioxide concentrations by <em>in situ</em> closed static chamber method will be presented in this paper.</p>

Several regulatory agencies and universities have published guidelines addressing the use of wood ash as liming material for agricultural land and as a soil amendment and fertilizer. This paper summarizes the experiences collected from several forest products facility-sponsored agricultural application programs across North America. These case studies are characterized in terms of the quality of the wood ash involved in the agricultural application, approval requirements, recommended management practices, agricultural benefits of wood ash, and challenges confronted by ash generators and farmers during storage, handling, and land application of wood ash. Reported benefits associated with land-applying wood ash include increasing the pH of acidic soils, improving soil quality, and increasing crop yields. Farmers apply wood ash on their land because in addition to its liming value, it has been shown to effectively fertilize the soil while maintaining soil pH at a level that is optimal for plant growth. Given the content of calcium, potassium, and magnesium that wood ash supplies to the soil, wood ash also improves soil tilth. Wood ash has also proven to be a cost-effective alternative to agricultural lime, especially in rural areas where access to commercial agricultural lime is limited. Some of the challenges identified in the review of case studies include lengthy application approvals in some jurisdictions; weather-related issues associated with delivery, storage, and application of wood ash; maintaining consistent ash quality; inaccurate assessment of required ash testing; potential increased equipment maintenance; and misconceptions on the part of some farmers and government agencies regarding the effect and efficacy of wood ash on soil quality and crop productivity.
