Soybean pubescence plays an important role in insect resistance, drought tolerance, and other stresses. Hence, a deep understanding of the molecular mechanism underlying pubescence is a prerequisite to a deeper understanding of insect resistance and drought tolerance. In the present study, quantitative trait loci (QTL) mapping of pubescence traits was performed using a high-density inter-specific linkage map of one recombinant inbred line (RIL) population, designated NJRINP. It was observed that pubescence length (PL) was negatively correlated with pubescence density (PD). A total of 10 and 9 QTLs distributed on six and five chromosomes were identified with phenotypic variance (PV) of 3.0–9.9% and 0.8–15.8% for PL and PD, respectively, out of which, eight and five were novel. Most decreased PL (8 of 10) and increased PD (8 of 9) alleles were from the wild soybean PI 342618B. Based on gene annotation, Protein ANalysis THrough Evolutionary Relationships and literature search, 21 and 12 candidate genes were identified related to PL and PD, respectively. In addition, Glyma.12G187200 from major QTLs qPL-12-1 and qPD-12-2, was identified as Ps (sparse pubescence) before, having an expression level of fivefold greater in NN 86-4 than in PI 342618B, hence it might be the candidate gene that is conferring both PL and PD. Based on gene expression and cluster analysis, three and four genes were considered as the important candidate genes of PL and PD, respectively. Besides, leaves with short and dense (SD) pubescence, which are similar to the wild soybean pubescence morphology, had the highest resistance to common cutworm (CCW) in soybean. In conclusion, the findings in the present study provide a better understanding of genetic basis and candidate genes information of PL and PD and the relationship with resistance to CCW in soybean.

The degradation of chlorophyll in mature soybean seeds is closely related to the development of their yellow color. In this study, we examined G, its homologue G-like (GL), and their mutant alleles and investigated the relationship between these genes and chlorophyll accumulation in the seed coats of mature seeds. Transient expression of G and GL proteins fused with green fluorescent protein revealed that both were localized in plastids. Overexpression of G resulted in the accumulation of chlorophyll in the seed coats and cotyledons of mature seeds, indicating that high expression levels of G result in chlorophyll accumulation that exceeds its metabolism in the seeds of yellow soybean. Analysis of near isogenic lines at the G locus demonstrated a significant difference in the chlorophyll content of the seed coats and cotyledons of mature seeds when G and mutant g alleles were expressed in the d1d2 stay-green genetic background, indicating that the G protein might repress the SGR-independent degradation of chlorophyll. We examined the distribution of mutant alleles at the G and GL loci among cultivated and wild soybean germplasm. The g allele was widely distributed in cultivated soybean germplasm, except for green seed coat soybean lines, all of which contained the G allele. The gl alleles were much fewer in number than the g alleles and were mainly distributed in the genetic resources of cultivated soybean from Japan. None of the landraces and breeding lines investigated in this study were observed to contain both the g and gl alleles. Therefore, in conclusion, the mutation of the G locus alone is essential for establishing yellow soybeans, which are major current soybean breeding lines.

Abstract Vegetable soybean is one of the most important vegetables in China, and the demand for this vegetable has markedly increased worldwide over the past two decades. Here, we present a high-quality de novo genome assembly of the vegetable soybean cultivar Zhenong 6 (ZN6), which is one of the most popular cultivars in China. The 20 pseudochromosomes cover 94.57% of the total 1.01 Gb assembly size, with contig N50 of 3.84 Mb and scaffold N50 of 48.41 Mb. A total of 55 517 protein-coding genes were annotated. Approximately 54.85% of the assembled genome was annotated as repetitive sequences, with the most abundant long terminal repeat transposable elements. Comparative genomic and phylogenetic analyses with grain soybean Williams 82, six other Fabaceae species and Arabidopsis thaliana genomes highlight the difference of ZN6 with other species. Furthermore, we resequenced 60 vegetable soybean accessions. Alongside 103 previously resequenced wild soybean and 155 previously resequenced grain soybean accessions, we performed analyses of population structure and selective sweep of vegetable, grain, and wild soybean. They were clearly divided into three clades. We found 1112 and 1047 genes under selection in the vegetable soybean and grain soybean populations compared with the wild soybean population, respectively. Among them, we identified 134 selected genes shared between vegetable soybean and grain soybean populations. Additionally, we report four sucrose synthase genes, one sucrose-phosphate synthase gene, and four sugar transport genes as candidate genes related to important traits such as seed sweetness and seed size in vegetable soybean. This study provides essential genomic resources to promote evolutionary and functional genomics studies and genomically informed breeding for vegetable soybean.

The toxicity of aluminum (Al) in acidic soil limits global crop yield. The ATP-binding cassette (ABC) transporter-like gene superfamily has functions and structures related to transportation, so it responds to aluminum stress in plants. In this study, one half-size ABC transporter gene was isolated from wild soybeans (Glycine soja) and designated GsABCI1. By real-time qPCR, GsABCI1 was identified as not specifically expressed in tissues. Phenotype identification of the overexpressed transgenic lines showed increased tolerance to aluminum. Furthermore, GsABCI1 transgenic plants exhibited some resistance to aluminum treatment by ion translocation or changing root components. This work on the GsABCI1 identified the molecular function, which provided useful information for understanding the gene function of the ABC family and the development of new aluminum-tolerant soybean germplasm.

The high salinity and nutrient deficiency in degraded coastal soil restricts crop growth and grain production. The development of effective and novel technology for coastal soil remediation is of great requirement. The effect of wood waste biochar (WB) on the growth and biological nitrogen fixation of wild soybean (Glycine max subsp. soja Siebold & Zucc.), a legume with high economic values and salt tolerance in coastal soil, were explored using a 42-day pot experiment. With the optimal rate of WB addition (1.5%, w/w), the biomass and plant height of wild soybean increased by 55.9% and 28.3%, respectively. WB addition enhanced the photosynthesis (chlorophyll content) and biological nitrogen fixation (nodule number) of the wild soybean. These results may attribute to the improvement of the soil properties including the SOM, NO3−-N content, and WHC. In addition, the shifted bacterial community following WB addition in the coastal soil favored the nitrogen fixation of wild soybean, which was evidenced by the increased abundance of nifH gene and Pseudarthrobacter, Azospirillum, and Rhizobiales. The results of our study suggested the potential of using biochar-based technology to reclaim the coastal degraded soils and enhance the crop growth to ensure food security.

Abstract Background As an important germplasm resource, wild soybean has good tolerance to complex stress environment stress. This study described the differences of physiological and metabolomic changes between common wild soybean (GS1) and the barren tolerance wild soybean (GS2) under low nitrogen (LN) stress. Results The result showed the barren tolerance wild soybean young leaves can maintain relatively stable chlorophyll content and increased the contents of Car;Photosynthetic rate and transpiration rate decreased significantly in in the barren tolerance wild soybean old leaves, but there was no significant change in young leaves; the barren tolerance wild soybean enhanced the enrichment of beneficial ion pairs such as zinc, calcium and phosphorus. The metabolism of amino acids and organic acids in the barren tolerance wild soybean old leaves was vigorous, a large number of beneficial amino acids such as GABA, asparagine and proline were enriched, and the metabolites related to TCA cycle were significantly increased. Conclusion the barren tolerance wild soybean can ensure the nitrogen supply of young leaves by inhibiting the photosynthetic response of old leaves; the relatively stable growth of young leaves also benefits from the effective transport and reuse of beneficial ions from old leaves; More importantly, the enhanced metabolism of specific amino acids and organic acids in GS2 old leaves seemed to play an important role in resisting LN stress. GABA and Asparagine played substantial roles in N storage, C/N balance, antioxidant defense and act as signaling molecule to help GS2 to resist LN stress. Difference organic acids in the old leaves of GS2 increased which could improve the utilization rate of N in the soil. In addition, the strength of fatty acids catabolism and TCA cycle in GS2 old leaves provided energy base for substance transport. The analysis of physiological and metabolite may provide a new perspective for revealing the importance of substance transport and reuse in different plant parts to resist abiotic stress.

Salinity is an important abiotic stress factor that affects growth and yield of soybean. NY36-87 is a wild soybean germplasm with high salt tolerance. In this study, two F2:3 mapping populations derived from NY36-87 and two salt-sensitive soybean cultivars, Zhonghuang39 and Peking, were used to map salt tolerance-related genes. The two populations segregated as 1 (tolerant):2 (heterozygous):1 (sensitive), indicating a Mendelian segregation model. Using simple sequence repeat (SSR) markers together with the bulked segregant analysis (BSA) mapping strategy, we mapped a salt tolerance locus on chromosome 03 in F2:3 population Zhonghuang39×NY36-87 to a 98-kb interval, in which the known gene GmSALT3 co-segregated with the salt tolerance locus. In the F2:3 population of Peking×NY36-87, the dominant salt tolerance-associated gene was detected and mapped on chromosome 18. We named this gene GmSALT18 and fine mapped it to a 241-kb region. Time course analysis and a grafting experiment confirmed that Peking accumulated more Na+ in the shoot via a root-based mechanism. These findings reveal that the tolerant wild soybean line NY36-87 contains salt tolerance-related genes GmSALT3 and GmSALT18, providing genetic material and a novel locus for breeding salt-tolerant soybean.
