Pink rot of potato (Solanum tuberosum), caused by Phytophthora erythroseptica, is found wherever potatoes are grown, and in the last decade, it has reemerged as an economically important disease in Canada and the United States. A selection of isolates of P. erythroseptica from major potato-growing regions in North America, namely Prince Edward Island and New Brunswick, Canada, and Maine and Idaho, U.S.A., was assessed for genetic diversity with randomly chosen decanucleotide primers which were used to amplify regions of DNA to reveal polymorphisms among templates (random amplified polymorphic DNA [RAPD]). The isolates varied in their geographic origin as well as in their sensitivity to mefenoxam, as determined by an in vitro assay. In three separate RAPD screens (I, II, and III) with 23 isolates of P. erythroseptica chosen from a larger collection, 1,410, 369, and 316 robust, scorable bands were amplified, respectively. However, among the bands amplified in screens I, II, and III, only 3, 1, and 3 bands, respectively, were polymorphic. When three primers yielding polymorphisms were used to screen 106 isolates from Prince Edward Island and New Brunswick, or a representative collection of 32 isolates from Prince Edward Island, New Brunswick, Maine, and Idaho, no major variation was discovered. RAPD markers were not correlated with geographic origin or mefenoxam sensitivity of the isolates. From an evolutionary standpoint, the absence of genetic diversity among the isolates of P. erythroseptica we examined may be attributable to the relatively recent introduction of a small founding population of the pathogen in North America.

Tularemia is a highly dangerous zoonotic infection due to the bacteria Francisella tularensis. Low genetic diversity promoted the use of polymorphic tandem repeats (MLVA) as first-line assay for genetic description. Whole genome sequencing (WGS) is becoming increasingly accessible, opening the perspective of a time when WGS might become the universal genotyping assay. The main goal of this study was to describe F. tularensis strains circulating in Kazakhstan based on WGS data and develop a MLVA assay compatible with in vitro and in silico analysis. In vitro MLVA genotyping and WGS were performed for the vaccine strain and for 38 strains isolated in Kazakhstan from natural water bodies, ticks, rodents, carnivores, and from one migratory bird, an Isabellina wheatear captured in a rodent burrow. The two genotyping approaches were congruent and allowed to attribute all strains to two F. tularensis holarctica lineages, B.4 and B.12. The seven tandem repeats polymorphic in the investigated strain collection could be typed in a single multiplex PCR assay. Identical MLVA genotypes were produced by in vitro and in silico analysis, demonstrating full compatibility between the two approaches. The strains from Kazakhstan were compared to all publicly available WGS data of worldwide origin by whole genome SNP (wgSNP) analysis. Genotypes differing at a single SNP position were collected within a time interval of more than fifty years, from locations separated from each other by more than one thousand kilometers, supporting a role for migratory birds in the worldwide spread of the bacteria.

ABSTRACT Rhesus macaques immunized with simian immunodeficiency virus SIVmac239Δnef but not protected from SIVmac251 challenge were studied to determine the genetic and biological characteristics of the breakthrough viruses. Assessment of SIV genetic diversity (env V1-V2) revealed a reduction in the number of viral species in the immunized, unprotected macaques, compared to the number in nonimmunized controls. However, no evidence for selection of a specific V1-V2 genotype was observed, and biologically cloned isolates from the animals with breakthrough virus were similar with respect to replication kinetics and coreceptor use in vitro.

ABSTRACT Indonesia is rich in rice genetic diversity in the form of javanica rice. Subspecies javanica have some superiority characters, among others a strong plant tissue, but in generally they have low productivity. Weaknesses of javanica rice can be repaired by biotechnology through genetic transformation techniques from callus of plant. Auxin types and genotypes are important factors for callus induction and plant regeneration. Therefore, this research held for know callus introduction and plant regeneration of three varieties of Javanica rice (Pendok, Genjah Arum, and Menthik Wangi Susu) combined with type of auxin (2,4-D and pychloram). The experimental design of RALs two factorials, there are three varieties of rice (Pendok, Genjah Arum, and Menthik Wangi Susu) and two types of auxin (2,4-D and Pychloram) and analyzed by DMRT α5%. The results of this study is Mentik Wangi Susu have highest regeneration than Pendok and Genjah Arum. The use of 2,4-D resulted in a higher callus induction and plant regeneration than pychloram in the three rice varieties used. While the best combination of treatments for callus induction and regeneration is Menthik Wangi Susu and 2,4-D. Keyword: auxin, javanica, callus induction, plant regeneration. ABSTRAK Indonesia kaya akan keragaman genetik padi berupa padi javanica. Padi sub spesies javanica memiliki beberapa keunggulan diantaranya jaringan tanaman yang kuat, namun pada umumnya mempunyai tingkat produktivitas gabah yang rendah. Kelemahan pada padi javanica dapat diperbaiki dengan bioteknologi melalui teknik transformasi genetik menggunakan jaringan kalus. Genotip dan jenis auksin merupakan faktor penting dalam induksi kalus dan regenerasi tanaman padi secara in vitro. Oleh karena itu, penelitian ini dilaksanakan untuk mengetahui daya pembentukan kalus dan regenerasi pada tiga varietas padi javanica, yaitu Pendok, Genjah Arum, dan Menthik Wangi Susu yang dikombinasikan dengan perlakuan jenis auksin berupa penggunaan 2,4-D dan pikloram. Rancangan percobaan yang digunakan adalah RAL dua faktorial yaitu varietas tanaman padi dan jenis auksin  dengan pengujian  menggunakan DMRT α5%. Hasil penelitian menunjukkan bahwa dari ketiga varietas padi yang digunakan, varietas Mentik Wangi Susu menunjukan daya regenerasi yang tertinggi dibandingkan varietas Pendok dan Genjah Arum.  Penggunaan 2,4-D menghasilkan tingkat pengkalusan dan regenerasi yang tinggi dibandingkan pikloram pada tiga varietas padi yang digunakan. Sedangkan kombinasi perlakuan yang terbaik untuk induksi kalus dan daya regenerasi adalah penggunaan varietas Menthik Wangi Susu dan auksin dalam bentuk 2,4-D.  Kata Kunci: auksin, javanica, induksi kalus, regenerasi tanaman.

The aim of present research was to study the genetic diversity among Asparagus species and its cultivars using morphological characteristics and RAPD markers. In-vitro and field experiments of 14 germplasm sources of Asparagus species and its cultivars were conducted at the Kohat University of Science and Technology to estimate the comparative performance. Highest genotypic variance, phenotypic variance, genotypic and phenotypic coefficient of variance were observed in shoot height in shoot related traits were 318.40, 320.30, 939.34 and 944.96, respectively, whereas highest values for root related traits were observed in root length that were 21.84, 22.35, 141.60 and 144.91 respectively. Among the shoot related traits maximum heritability, genetic advance and genetic gain were calculated for shoot length, while in root related traits these characters were highest for root dry weight. RAPD markers were used to evaluate genetic diversity analysis of 14 germplasm sources of Asparagus species and its cultivars. RAPD markers generated a total of 247 bands, of these 239 bands were polymorphic with average of 34.1 bands per primer. Cluster analysis based on Neighbor Joining methods showed that wild species (A. adsendens, A. densiflorus, A. capitatus, A. gracelus, A. plumosus, A. racemosus and A. setaceus) were genetically distant from A. officinalis and its cultivars (Abril, Apollo, Gersengum, Huchel, Para seletion and Taranga). The results of the present investigations could be particularly used for authentic identification and would be useful for evaluation of genetic improvement of Asparagus species and its cultivars. J. Job’s tears (Coix lacryma-jobi L.) is an ancient plant with high nutritional and medicinal value. In this study, using 11 Chinese germplasm resources for Job’s tears, we examined genetic differences among the germplasms and differences in the in vitro antioxidant activities of coixan, and sought to identify inter-relationships between these two variables. We found that the intraspecific conservation of DNA sequences was high, with ITS regions and cpDNA trnL-F and trnH-psbA non-coding sequences showing no sequence variation, whereas the GBSSI gene showed a certain degree of variation among the different germplasms. EST-SSR analysis also revealed a relatively low level of genetic diversity among the germplasms. Coixan was shown to be an efficient antioxidant, and among the germplasms examined, the LNYX, FJPC, and AHBZ had the highest antioxidant activities. However, none of the four in vitro antioxidant activity indices we assessed were significantly correlated with the geographical origin of the germplasm (latitude and longitude); however, one of them was significantly associated with genetic diversity. Although the factors affecting the antioxidant activity of coixan are complex, the role of heredity should not be ignored. Our findings have implications for the scientific evaluation, identification, and sustainable utilization of the germplasm resources for Job’s tears.
