Abstract Deciphering microbiota functions is crucial to predict ecosystem sustainability in response to global change. High-throughput sequencing at the individual or community level has revolutionized our understanding of microbial ecology, leading to the big data era and improving our ability to link microbial diversity with microbial functions. Recent advances in bioinformatics have been key for developing functional prediction tools based on DNA metabarcoding data and using taxonomic gene information. This cheaper approach in every aspect serves as an alternative to shotgun sequencing. Although these tools are increasingly used by ecologists, an objective evaluation of their modularity, portability, and robustness is lacking. Here, we reviewed 100 scientific papers on functional inference and ecological trait assignment to rank the advantages, specificities, and drawbacks of these tools, using a scientific benchmarking. To date, inference tools have been mainly devoted to bacterial functions, and ecological trait assignment tools, to fungal functions. A major limitation is the lack of reference genomes—compared with the human microbiota—especially for complex ecosystems such as soils. Finally, we explore applied research prospects. These tools are promising and already provide relevant information on ecosystem functioning, but standardized indicators and corresponding repositories are still lacking that would enable them to be used for operational diagnosis.

Abstract Finding relevant information from newly published scientific papers is becoming increasingly difficult due to the pace at which articles are published every year as well as the increasing amount of information per paper. Biocuration and model organism databases provide a map for researchers to navigate through the complex structure of the biomedical literature by distilling knowledge into curated and standardized information. In addition, scientific search engines such as PubMed and text-mining tools such as Textpresso allow researchers to easily search for specific biological aspects from newly published papers, facilitating knowledge transfer. However, digesting the information returned by these systems—often a large number of documents—still requires considerable effort. In this paper, we present Wormicloud, a new tool that summarizes scientific articles in a graphical way through word clouds. This tool is aimed at facilitating the discovery of new experimental results not yet curated by model organism databases and is designed for both researchers and biocurators. Wormicloud is customized for the Caenorhabditis  elegans literature and provides several advantages over existing solutions, including being able to perform full-text searches through Textpresso, which provides more accurate results than other existing literature search engines. Wormicloud is integrated through direct links from gene interaction pages in WormBase. Additionally, it allows analysis on the gene sets obtained from literature searches with other WormBase tools such as SimpleMine and Gene Set Enrichment. False information, rumours and hate speech can incite violent protest and rioting during electoral periods. To counter such disinformation, United Nations peacekeeping operations (PKOs) routinely organize election-education events. While researchers tend to study how PKOs affect armed group and state behaviour, this study shifts the focus to civilians. It argues that PKOs’ election education reduces violent protest and rioting involving civilians during electoral periods via three pathways. First, learning about PKOs’ electoral security assistance during election-education events may convince people that political opponents cannot violently disturb elections, thereby mitigating fears of election violence. Second, election-education events provide politically relevant information that can strengthen political efficacy and people’s ability to make use of peaceful political channels. Finally, peace messages during election-education events can change people’s calculus about the utility and appropriateness of violent behaviour. Together, these activities mitigate fears, reduce political alienation and counter civilians’ willingness to get involved in violence. To test these expectations, I combine survey data on people’ perceptions and attitudes, events data on violent protest and rioting, and a novel dataset on local-level election-education events carried out by the PKO in Côte d’Ivoire before four elections held between 2010 and 2016. The results show that when the PKO is perceived to be an impartial arbiter, its election-education events have violence-mitigating effects at the individual and subnational levels.

Understanding the role of miRNAs in regulating the molecular mechanisms responsive to drought stress was studied in Paulownia “yuza 1.” Two small RNA libraries and two degradome libraries were, respectively, constructed and sequenced in order to detect miRNAs and their target genes associated with drought stress. A total of 107 miRNAs and 42 putative target genes were identified in this study. Among them, 77 miRNAs were differentially expressed between drought-treated Paulownia “yuza 1” and the control (60 downregulated and 17 upregulated). The predicted target genes were annotated using the GO, KEGG, and Nr databases. According to the functional classification of the target genes, Paulownia “yuza 1” may respond to drought stress via plant hormone signal transduction, photosynthesis, and osmotic adjustment. Furthermore, the expression levels of seven miRNAs (ptf-miR157b, ptf-miR159b, ptf-miR398a, ptf-miR9726a, ptf-M2153, ptf-M2218, and ptf-M24a) and their corresponding target genes were validated by quantitative real-time PCR. The results provide relevant information for understanding the molecular mechanism of Paulownia resistance to drought and reference data for researching drought resistance of other trees.

Abstract. EURAD, the European Joint Programme on Radioactive Waste Management (RWM), is the European Research Programme on RWM, aimed at supporting member states with the implementation of their national programmes. It brings together over 100 organisations from different backgrounds and countries, which work together in RD&D projects, Strategic Studies and Knowledge Management (KM). The importance of KM is recognised by EURAD and reflected in a number of activities. One essential activity is the capture of the current State-of-Knowledge in the field of RWM and its transfer to the implementation of the different national programmes. This is done by different types of Knowledge Documents that are made available through a dedicated IT tool (e.g. a Wiki). The development of the individual EURAD KM documents is performed by recognised experts. These experts will share their view on the most relevant knowledge on a specific topic, highlighting safety functions and operational aspects. Additionally, signposting to pre-existing documents is performed (State-of-the-Art Documents, Scientific Papers, etc.). The hierarchy of the works for the KM documents (Theme Overview, Domain Insight, State-of-Knowledge, Guidance) is closely linked to the generic EURAD Roadmap/GBS (Goals Breakdown Structure). It provides a hierarchical structure that facilitates definition, organisation and communication of topics. All of this allows knowledge to be captured and presented with the level of detail that is required by the end-user, from a broad overview down to an increasing level of detail (pyramid of knowledge). To ensure the quality and consistency of the documents with the overall EURAD KM approach, quality assurance and editorial procedures are applied. Collection of end-user feedback will aid the optimisation and further development of the KM activities. To facilitate the transfer of knowledge, the EURAD KM programme goes beyond documents and strives to facilitate exchange between people and signpost to other resources, such as Training and Mobility activities (also organised by EURAD Work Package 13 Training & Mobility) or Communities of Practice. All these activities will contribute to a useful and end-user-friendly EURAD KM programme that is designed to be operational well beyond the runtime of EURAD-1. This presentation will provide further insight into the approaches, status of work and an outlook on future activities that will support member states with the implementation of their national programmes.

Ecological status assessment of watercourses is based on the calculation of quality indices using pollution sensitivity of targeted biological groups, including diatoms. The determination and quantification of diatom species is generally based on microscopic morphological identification, which requires expertise and is time-consuming and costly. In Europe, this morphological approach is legally imposed by standards and regulatory decrees by the Water Framework Directive (WFD). Over the past decade, a DNA-based molecular biology approach has newly been developed to identify species based on genetic criteria rather than morphological ones (i.e. DNA metabarcoding). In combination with high throughput sequencing technologies, metabarcoding makes it possible both to identify all species present in an environmental sample and to process several hundred samples in parallel. This article presents the results of two recent studies carried out on the WFD networks of rivers of Mayotte (2013–2018) and metropolitan France (2016–2018). These studies aimed at testing the potential application of metabarcoding for biomonitoring in the context of the WFD. We discuss the various methodological developments and optimisations that have been made to make the taxonomic inventories of diatoms produced by metabarcoding more reliable, particularly in terms of species quantification. We present the results of the application of this DNA approach on more than 500 river sites, comparing them with those obtained using the standardised morphological method. Finally, we discuss the potential of metabarcoding for routine application, its limits of application and propose some recommendations for future implementation in WFD.

Biodiversity assessments using molecular identification of organisms through high-throughput sequencing techniques have been a game changer in ecosystem monitoring, providing increased taxonomic resolution, more objective identifications, potential cost reductions, and reduced processing times. The use of DNA metabarcoding of bulk samples and environmental DNA (eDNA) is now widespread but is not yet universally implemented in national monitoring programs. While bulk sample metabarcoding involves extraction of DNA from organisms in a sample, eDNA analysis involves obtaining DNA directly from environmental samples, which can include microorganisms, meiofauna-size taxa and macrofauna traces such as larval stages, skin and hair cells, gametes, faeces and free DNA bound to particles. In Norway, freshwater biomonitoring in compliance with the EU Water Framework Directive (WFD) is conducted on several administrative levels, including national monitoring programs for running water, small and large lakes. These programs typically focus on a fraction of the actual biodiversity present in the monitored habitats (Weigand 2019). DNA metabarcoding of both bulk samples and eDNA samples are relevant tools for future freshwater biomonitoring in Norway. The aim of this PhD project is to develop assessment protocols based on DNA-metabarcoding and eDNA of benthic invertebrates, microcrustaceans and fish that can be used as standard biomonitoring tools to assess the ecological condition of lakes. The main topics addressed will be: - Development of protocols throughout the eDNA-metabarcoding workflow (i.e. sampling, filtration, preservation, extraction, amplification and sequencing) suitable to execute biodiversity assessments and determine the ecological status of lakes. - Comparison of the results obtained using molecular tools and traditional morphology-based approaches in order to assess the feasibility of such techniques to be incorporated as standard biomonitoring tools, such as the ones implemented under the provisions of the WFD. - Evaluate the effect of improved taxonomic resolution from molecular techniques on determining the ecological status of lakes, both by broadening the number of taxa analyzed and by identifying more taxa to species level. - Assess the feasibility of using eDNA extracted from water samples, taken at different depths and fish densities, to measure fish abundance/biomass as a proxy to calculate the ecological quality indices regulated in the WFD. - Analyze the coverage and resolution provided by reference libraries for certain taxa, such as crustacea, in order to assess the reliability and precision of taxonomic assignments.

Medicinal plants have been widely used in traditional medicine due to their therapeutic properties. Although they are mostly used as herbal infusion and tincture, employment as ingredients of food supplements is increasing. However, fraud and adulteration are widespread issues. In our study, we aimed at evaluating DNA metabarcoding as a tool to identify product composition. In order to accomplish this, we analyzed fifteen commercial products with DNA metabarcoding, using two barcode regions: psbA-trnH and ITS2. Results showed that on average, 70% (44–100) of the declared ingredients have been identified. The ITS2 marker appears to identify more species (n = 60) than psbA-trnH (n = 35), with an ingredients’ identification rate of 52% versus 45%, respectively. Some species are identified only by one marker rather than the other. Additionally, in order to evaluate the quantitative ability of high-throughput sequencing (HTS) to compare the plant component to the corresponding assigned sequences, in the laboratory, we created six mock mixtures of plants starting both from biomass and gDNA. Our analysis also supports the application of DNA metabarcoding for a relative quantitative analysis. These results move towards the application of HTS analysis for studying the composition of herbal teas for medicinal plants’ traceability and quality control.

Sleep is essential component of life. Even though the research in this field develops constantly, there are still many aspects of this rather complex process that remains to be fully clarified. One of these aspects, reason why we actually sleep, is perhaps the most crucial. In this mini review we aim to address this question and discuss potential functions of sleep. Many recent scientific papers are currently available that covers similar topic. We tried to summarize these recent findings. There are certainly many ways how to approach this rather complex issue. Our article will specifically focus on role of sleep in neuronal development, synaptic plasticity, memory consolidation or mental health in general. Its role in immune system functioning will also be mentioned. Moreover, we will also consider more general functions of sleep, such as well-being of the organisms or securing survival of the individual. In conclusion, we will highlight possible main function of sleep.

Background: Consumer Medicine Information (CMI) forms an important basis for the dissemination of medicines information worldwide. Methods: This article presents an overview of the design and development of Australian CMI, and discusses ‘user-testing’ as an iterative, formative process for CMI design. Findings: In Australia, legislation and templates guide the creation of CMI by pharmaceutical manufacturers using principles of written health information design, giving consideration to both content and structure. Following these principles to the letter, however, does not always assure the creation of a useable document. A suggested method to gauge the usability of CMI is ‘user-testing’. The process, based on observing individuals using the CMI to answer specific questions, aims to identify areas of weakness in the document allowing targeted improvement. Each question identifies whether (a) the individual can find the relevant information and (b) they can understand it. It is an iterative process designed to be performed repeatedly until it results in a highly-useable CMI. Crucially, the revisions of this information between rounds of testing need to be based on principles of good writing and information design. Other methods of analysing CMI do not actively engage the target audience while simultaneously testing the usability of both content and structure. Although developed in Australia, user testing is not routinely performed on Australian CMI. This is despite the fact that user testing is a legal requirement for leaflets for all new medicines across the European Union (EU). Conclusions: Given CMI’s role in empowering patients with information, it follows that every attempt should be made to ensure that they are consumer friendly and usable. There is a strong argument that user testing should be employed in writing medicine information.

Cardiovascular exercise performance is associated with lower morbidity and mortality. In addition to maximal load, heart rate, and peak oxygen consumption, cardiopulmonary exercise testing and lactate analyses can provide relevant information on cardiovascular performance, diagnosis, exercise prescription, and monitoring of exercise programmes based on submaximal parameters. Using submaximal thresholds has the advantage that the prescription and effect of exercise training are directly linked to the underlying energy metabolism and therefore can reveal the specific needs of the individual. There are several methods ofr strength testing that are all based on maximum parameters and should be chosen according to the best-fit principle to the underlying strength training programme. In addition, new media such as wearables, innovative gadgets and telemonitoring have become increasingly popular in recent years and can be used to monitor the exercise training sessions, providing information for evaluation and adjustment of training if necessary.
