Interferon-alpha-16 (IFNA16) and tumor necrosis factor receptor superfamily member 19 (TNFRSF19) are cytokines that may play a role in adipogenesis and fatness. Single nucleotide polymorphisms (SNPs) of the porcine IFNA16 and TNFRSF19 genes were verified and their association with intramuscular fat (IMF) content and fatty acid (FA) composition were evaluated in commercial crossbred pigs. Two non-synonymous SNPs of the porcine IFNA16 c.413G > A and TNFRSF19 c.860G > C loci were detected in commercial crossbred pigs. The porcine IFNA16 c.413G >A polymorphism was significantly associated with stearic acid, total saturated FAs (SFAs), and the ratio of monounsaturated FAs (MUFAs) to SFAs (p < 0.05). Furthermore, the porcine TNFRSF19 c.860G > C polymorphism was found to be significantly associated with IMF content and arachidic acid levels (p < 0.05). The results revealed that porcine IFNA16 and TNFRSF19 polymorphisms are related to IMF content and/or FA composition and affirmed the importance of these cytokine genes as potential candidate genes for lipid deposition and FA composition in the muscle tissue of pigs.

This study was conducted to investigate how dietary lysine level affects the intramuscular fat (IMF) content and fatty acid (FA) composition in late-stage finishing pigs. Nine crossbred barrows [94.4 ± 6.7 kg body weight (BW)] were randomly allotted to three treatment groups (n = 3). Three corn- and soybean-meal-based diets were formulated to meet the National Research Council (2012) requirements for various nutrients except for lysine, whose concentrations were 0.43%, 0.71%, and 0.98% (as-fed basis) for Diets 1 (lysine-deficient), 2 (lysine-adequate), and 3 (lysine-excess), respectively. After 5 wk of ad libitum access to diets, pigs were harvested and longissimus dorsi samples were collected. The IMF content and FA composition of the samples were analyzed by gas chromatography. Results showed that the IMF content of the muscle was increased linearly (P < 0.05) with decreasing dietary lysine level from 0.98% to 0.43%. Dietary lysine level altered the composition of FA, especially the unsaturated FA, in the muscle. Particularly, the percentages of C18:1 n-9 and total monounsaturated FA were higher, whereas the percentages of C18:2 n-6 and total polyunsaturated FA were lower, in the muscle of the pigs fed Diet 1. Collectively, dietary lysine deficiency increased the proportion of monounsaturated FA and decreased the proportion of polyunsaturated FA, which may benefit pork palatability.

MicroRNAs (miRNAs) are key regulators of gene expression, potentially affecting several biological processes, whose function can be altered by sequence variation. Hence, the integration of single nucleotide polymorphisms (SNP) and miRNAs can explain individual differences in economic traits. To provide new insights into the effects of SNPs on miRNAs and their related target genes, we carried out a multi-omic analysis to identify SNPs in miRNA mature sequences (miR-SNPs) associated with fatty acid (FA) composition in the Nelore cattle. As a result, we identified 3 miR-SNPs in different miRNAs (bta-miR-2419-3p, bta-miR-193a-2, and bta-miR-1291) significantly associated with FA traits (p-value < 0.02, Bonferroni corrected). Among these, the rs110817643C>T, located in the seed sequence of the bta-miR-1291, was associated with different ω6 FAs, polyunsaturated FA, and polyunsaturated:saturated FA ratios. Concerning the other two miR-SNPs, the rs43400521T>C (located in the bta-miR-2419-3p) was associated with C12:0 and C18:1 cis-11 FA, whereas the rs516857374A>G (located in the bta-miR-193a-2) was associated with C18:3 ω6 and ratio of ω6/ω3 traits. Additionally, to identify potential biomarkers for FA composition, we described target genes affected by these miR-SNPs at the mRNA or protein level. Our multi-omics analysis outlines the effects of genetic polymorphism on miRNA, and it highlights miR-SNPs and target candidate genes that control beef fatty acid composition.

Osteopontin (OPN) is a secreted phosphoprotein that is involved in the development of skeletal muscle and fat deposition. The objectives of this study were to identify the polymorphism of the OPN gene and to analyze the association of the OPN gene with intramuscular fat (IMF) content and fatty acid (FA) composition in pigs. Longissimus thoracis (LT) muscle samples taken from the 10-11th rib were collected from a total of 328 Duroc pigs. Genomic DNA samples were extracted from LT muscle tissues using the phenol-chloroform method. IMF content was measured using the ether extraction method and FA composition was measured by gas chromatography. The porcine OPN polymorphisms were identified by DNA sequencing and were genotyped using the polymerase chain reaction-restriction fragment length polymorphism (PCR-RFLP) method. The association analysis of the OPN gene with IMF and FA composition traits was performed using a general linear model (GLM). Two polymorphic sites (OPN g.2442-2471indel and g.3836A>G) were found in the 5´-flanking region and intron 1 of the porcine OPN gene. The OPN g.2442-2471indel polymorphism was found to be significantly associated with IMF content and ω3 FA levels (P<0.05). Moreover, OPN g.3836A>G polymorphism was significantly associated with the linolenic acid levels in the muscles of pigs (P<0.05). The results of this study indicate that the OPN gene is important to IMF content, as well as linolenic and ω3 FA levels in pigs, and could be used as a candidate gene to improve fat deposition and fatty acid composition in the muscles of pigs.

Fatty acid (FA) composition of meat is regulated by many genes. The aim of this study was to identify Single Nucleotide Polymorphism (SNP) of Alpha 2-Heremans Schmid Glycoprotein (AHSG) gene and analyze its association with fatty acid (FA) traits in lambs. The study used a total of 67 rams of 12 months with average body size of 25-30 kg, consisted of 20 heads of Javanese Fat-Tailed (JFT) sheep, 17 heads of Javanese Thin-Tailed (JTT) sheep, 10 heads of Composite Garut (CG) sheep, 10 heads of Compass Agrinak (CA) sheep and 10 heads of Barbados Black Belly Cross (BC) sheep. Polymerase Chain Reaction-Restriction Fragment Length Polymorphism (PCR-RFLP) were used to identify the single nucleotide polymorphisms (SNP) of AHSG gene. Association of AHSG genotypes with fatty acid traits was performed using General Linear Model by SAS 9.4 program. The SNP of AHSG gene was polymorphic with three genotypes (GG, GA and AA). In combined population, the genotype frequency of GG, GA and AA were 0.25, 0.13 and 0.62, respectively. The Chi-square test revealed that the locus of AHSG (g. 198655287 (G>A) was in Hardy-Weinberg equilibrium, except in Composite Garut (CG), Compass Agrinak (CA) and Barbados Black Belly Cross (BC) sheep breeds. The g.198655287 (G>A) SNP of AHSG gene was significantly associated (P<0.05) with saturated fatty acid, including <a href="https://en.wikipedia.org/wiki/Capric_acid">capric acid (C10:0)</a>, palmitic acid (C16:0), heptadecanoic acid (17:0), <a href="https://en.wikipedia.org/wiki/Arachidic_acid">arachidic acid (C20:0)</a>, heneicosylic acid (C21:0), <a href="https://en.wikipedia.org/wiki/Behenic_acid">behenic acid (C22:0)</a>, <a href="https://en.wikipedia.org/wiki/Tricosylic_acid">tricosylic acid (C23:0)</a>, <a href="https://en.wikipedia.org/wiki/Lignoceric_acid">lignoceric acid (C24:0)</a>; with monounsaturated fatty acids, including <a href="https://en.wikipedia.org/wiki/Palmitoleic_acid">palmitoleic acid (C16:1)</a>; oleic acid (C18:1n9c); eicosenoic acid (C20:1); nervonic acid (C24:1) and with polyunsaturated fatty acids, including linoleic acid (C18:2n6c); γ-Linolenic acid; α-Linolenic acid; <a href="https://en.wikipedia.org/w/index.php?title=Eicosadienoic_acid&action=edit&redlink=1">eicosadienoic acid (C20:2)</a>; dihomo-gamma-linolenic acid; arachidonic acid; <a href="https://en.wikipedia.org/w/index.php?title=Docosadienoic_acid&action=edit&redlink=1">docosadienoic acid(C22:2)</a>; eicosapentanoic and docosahexaenoic acid. Marbling is characterized by the amount and distribution of intramuscular fat (IMF). The AKIRIN2, TTN, EDG1, and MYBPC1 genes are well-known marbling-related genes, which were first identified in Japanese Black beef cattle. The objectives of this study were to analyze the correlation of the expression levels of these genes in the longissimus muscle (LM) with IMF content, and the associations between the single nucleotide polymorphisms (SNPs) in these genes and IMF content in Chinese Qinchuan cattle (n = 350). The association analyses showed that the g.42041062G>T SNP in the EDG1 gene was significantly associated with IMF content in Qinchuan (p < 0.05). Further, the expressions of the EDG1 and MYBPC1 were up-regulated (p < 0.05) in LM of Qinchuan cattle group with low IMF content. Down-regulations of the AKIRIN2 and TTN genes (p < 0.05 and p < 0.01, respectively) were observed in the Qinchuan cattle group with high IMF content. These results suggest possible effects of the expression levels of selected genes on IMF content in the LM, and the g.42041062G>T SNP in the EDG1 gene might be useful as a molecular marker for IMF content in Qinchuan.

Abstract ObjectiveTo investigate the role of eight locus polymorphisms of tumor necrosis factor receptor associated factor 2 (TRAF2) and TRAF5 gene and their interaction in the susceptibility to ankylosing spondylitis (AS) in Chinese Han population.MethodsEight single nucleotide polymorphisms (SNPs) (rs3750511, rs10781522, rs17250673, rs59471504, rs6540679, rs12569232, rs4951523, rs7514863) of TRAF2 and TRAF5 gene were genotyped in 673 AS patients and 687 controls.ResultsThe SNPs of TRAF2 and TRAF5 does not indicate a correlation with the susceptibility of AS in Chinese Han population. Genotype frequencies of rs3750511were statistically significant in females between patients and controls. The genotype frequencies of rs12569232 and allele frequencies of rs3750511were statistically significant between groups of different diseases activity. One three-locus model, TRAF2 (rs10781522, rs17250673) and TRAF5 (rs12569232), had a maximum testing accuracy of 52.67% and a maximum cross-validation consistency (10/10) that was significant at the level of P=0.0001, after determined empirically by permutation testing. As to environmental variables, only marginal association was found between sleep quality and AS susceptibility.ConclusionTRAF2 rs3750511 polymorphism may be associated with the susceptibility and severity of AS. Besides, the interaction of TRAF2 and TRAF5 genes may be associated with AS susceptibility, but many open questions remain.

Aim: The study aimed to identify fatty acid synthase (FASN), LOC514211, and fat mass and obesity-associated (FTO) gene polymorphisms and to investigate their associations with milk traits in an Indonesian-Holstein dairy cow population. Materials and Methods: A total of 100 Indonesian-Holstein cows consisting of 50 heads (0th generation; G0) and 50 heads of their daughters (1st generation; G1) were used. Polymerase chain reaction-restriction fragment length polymorphism was performed to genotype three single nucleotide polymorphisms: rs41919985 in the FASN gene, rs42688595 in the LOC514211 gene, and g.1371T>A in the FTO gene. Results: FASN rs41919985 was associated with milk protein percentage (p<0.05), FTO g.1371T>A was associated with milk fat percentage (p<0.05), and LOC514211 rs42688595 was not associated with any trait (p>0.05). Heterozygote variants showed a higher protein percentage for FASN and the highest fat percentage for FTO. These associations were consistent in the G0 and G1 populations. Conclusion: Our results indicate that the milk protein and fat percentages can be improved by increasing the frequency of the AG genotype of FASN and the AT genotype of FTO, respectively.

The present study aimed to identify the molecular markers for genes that influence intramuscular fat content (IFC), but not average backfat thickness (ABT). A total of 330 Suhuai pigs were slaughtered, and measurements of IFC and ABT were obtained. Phenotypic and genetic correlations between IFC and ABT were calculated. Thirteen single nucleotide polymorphisms (SNPs) among 12 candidate genes for IFC were analyzed, including FABP3, LIPE, IGF1, IGF2, LEP, LEPR, MC4R, PHKG1, RETN, RYR1, SCD, and UBE3C. Associations of the evaluated SNPs with IFCIFC and ABT were performed. Our results showed that the means of IFC and ABT were 1.99 ± 0.03 % and 26.68 ± 0.28 mm, respectively. The coefficients of variation (CVs) of IFC and ABT were 31.21% and 19.36%, respectively. The phenotypic and genetic correlations between IFC and ABT were moderate. Only the FABP3 (rs1110770079) was associated with IFC (p < 0.05) but not with ABT. Besides, there was a tendency for associations of RYR1 (rs344435545) and SCD (rs80912566) with IFC (p < 0.1). Our results indicated that the FABP3 (rs1110770079) SNP could be used as a marker to improve IFC without changing ABT in the Suhuai pig breeding system.
