The Mesozoic Hartford Basin, a fault-bounded half-graben in New England, is composed of four sedimentologic units displaying lacustrine, playa, and alluvial conditions separated by three tholeiitic basalt flows. Limited outcrop, however, has restricted analyses across the basin. The Jurassic East Berlin Formation, in particular, crops out only in the southern and northern extents of the basin, exposing the upper 100-118-m of deposits. As a result, a new core analysis across a 600-m-transect of East Berlin rocks has been completed in the central region of the basin, exposing the entire 195-m thickness of the formation for the first time. Cores expose eight 3-m-thick lacustrine mudrock units, the upper six of which are correlative to lake deposits identified in the southern and northern extents of the basin. Additionally, thin chicken-wire evaporites demarcate the lowermost, previously unexposed, lacustrine unit, 7-m beneath a 15-cm-thick tufa horizon. Thin playa deposits and thick sheetflood and Vertisol packages separate these lake sequences over 5-30-m of vertical distance.To supplement these sedimentologic data, and better understand lake geochemistry of the basin during East Berlin time, new biomarker analyses have been applied to each of the eight lacustrine mudrock units for the first time. Biomarker data are useful for determining the lake-basin type, a paleolake classification system derived by Bohacs, Carroll, and others to describe predictable physical and geochemical evolution within rift basins from fluvial facies to over-filled, balance-filled, and under-filled lacustrine facies; subsequently, balance-filled lacustrine facies grade to a terminal fluvial facies during changes in accommodation space through time. While fluvial facies envelope lake deposits within the Hartford Basin, identifying the lake types within the East Berlin has been problematic because of limited exposures. These new sedimentologic and biomarker analyses, however, suggest balance-filled lacustrine conditions at the base of the East Berlin that grade into under-filled conditions upsection. These new biomarker data finally provide definitive evidence for changing lake types during East Berlin time.

Bolboporites is an enigmatic Ordovician cone-shaped fossil, the precise nature and systematic affinities of which have been controversial over almost two centuries. For the first time, a wide range of techniques (CT-scan, SEM, cathodoluminescence, XPL, UV epifluorescence, EBSD, FT-IR and XRF spectrometry) were applied to well-preserved specimens of Bolboporites from Norway and Russia. Our main finding confirms its echinoderm affinities, as shown by its stereomic microstructure and by the first definitive evidence of its monocrystalline nature. Each cone consists in a single, microporous calcitic crystal with a narrow longitudinal internal canal. These results are combined with all previous data on Bolboporites to critically discuss five alternative interpretations of this fossil, namely theca, basal cone, spine, columnal, and holdfast, respectively. The most parsimonious scenario considers Bolboporites as an isolated spine, which was articulated in life by a short biserial appendage to the body wall of an unknown echinoderm, possibly of echinozoan affinities.

Abstract. All most recent papers about the Mediterranean Outflow (MO) assume that it is homogeneous at least in the western side of the Strait of Gibraltar and that its splitting into veins in the Atlantic Ocean is due to bathymetric effects at the Strait exit while we demonstrate that proofs about the MO heterogeneity within the whole Strait have been available since the mid 1980's at least. We focus herein on data collected at the Strait entrance in 1985 (Part 1), before analyzing 1985–1986 data within the Strait (Part 2) and data collected during the MO-2009 experiment at the Strait exit (Part 3). Having demonstrated that the MO is markedly heterogeneous from the Strait entrance to the Strait exit, our three papers demonstrate that the splitting into veins is essentially a direct consequence of the sea functioning. Indeed, veins have hydrological characteristics mainly dependent on those of the intermediate and deep Mediterranean Waters (MWs) formed in both the eastern and the western basins of the Sea, as well as on those of the Atlantic Waters (AWs) that mixed in the Strait with these MWs, the bathymetry at and downstream from the Strait exit playing a negligible role. Herein, we demonstrate that four-five MWs can be clearly identified at the Strait entrance, as we previously hypothesized, moreover forming relatively thick and homogeneous superimposed layers that are much more individualized than anywhere else in the Sea. For the first time ever, we provide numerous examples of density instabilities in all these layers that clearly illustrate the processes leading to such an increased stratification at the Strait entrance. So as to motivate theoretical analyses and numerical simulations that appear to be of dramatic interest, we hypothesize that the isopycnals slope (of a few %) across the Strait within the MO itself, that is a direct consequence of both the Coriolis effect and the different outflowing or overflowing velocities of the MWs, could be the main mechanism responsible for such a layering of the MO.

ABSTRACT Lipids that are found only in the cell envelope of pathogenic mycobacteria, such as those containing multiple methyl-branched fatty acids, have long been thought to play a role in pathogenesis. Among these complex lipids, sulfolipids have been the most extensively studied over the last 50 years. The numerous biological effects exhibited by purified sulfolipids on phagocytic cells led to the idea that these molecules are probably important virulence factors facilitating the intracellular survival of Mycobacterium tuberculosis. However, definitive evidence to support this concept has been lacking. The recent construction of an isogenic sulfolipid-deficient mutant of M. tuberculosis H37Rv (Sirakova et al., J. Biol. Chem. 276:16833-16839, 2001) has for the first time provided the opportunity to directly assess the contribution of these complex lipids to pathogenesis. In the present study, we show that against all expectations, sulfolipid deficiency does not significantly affect the replication, persistence, and pathogenicity of M. tuberculosis H37Rv in mice and guinea pigs or in cultured macrophages.

APOBEC is a mutagenic source in human papillomavirus (HPV)-mediated malignancies, including HPV+ oropharyngeal squamous cell carcinoma (HPV + OPSCC), and in HPV genomes. It is unknown why APOBEC mutations predominate in HPV + OPSCC, or if the APOBEC-induced mutations observed in both human cancers and HPV genomes are directly linked. We performed sequencing of host somatic exomes, transcriptomes, and HPV16 genomes from 79 HPV + OPSCC samples, quantifying APOBEC mutational burden and activity in both host and virus. APOBEC was the dominant mutational signature in somatic exomes. In viral genomes, there was a mean of five (range 0–29) mutations per genome. The mean of APOBEC mutations in viral genomes was one (range 0–5). Viral APOBEC mutations, compared to non-APOBEC mutations, were more likely to be low-variant allele fraction mutations, suggesting that APOBEC mutagenesis actively occurrs in viral genomes during infection. HPV16 APOBEC-induced mutation patterns in OPSCC were similar to those previously observed in cervical samples. Paired host and viral analyses revealed that APOBEC-enriched tumor samples had higher viral APOBEC mutation rates (p = 0.028), and APOBEC-associated RNA editing (p = 0.008), supporting the concept that APOBEC mutagenesis in host and viral genomes is directly linked and occurrs during infection. Using paired sequencing of host somatic exomes, transcriptomes, and viral genomes, we demonstrated for the first-time definitive evidence of concordance between tumor and viral APOBEC mutagenesis. This finding provides a missing link connecting APOBEC mutagenesis in host and virus and supports a common mechanism driving APOBEC dysregulation.

To elucidate the possible role of papillomaviruses as etiological agents in nasal inverting papillomas, DNA hybridization techniques were used. Total DNA from two nasal inverting papillomas was examined for the presence of DNA from human papillomavirus (HPV) types 6 and 11 under stringent conditions of hybridization. Both lesions contained DNA hybridizing with HPV 11. Restriction enzyme digestion and subsequent Southern blotting of the DNA samples revealed that one lesion contained viral DNA identical to HPV 11a. The DNA of the other lesion contained an extra 500 base pair insertion. These results provide definitive evidence for the first time for the association of HPV with nasal inverting papillomas.

Although the presence of annulate lamellae was noted in many cell types, including the rat spermatogenic cells, this structure was never reported in the Sertoli cells of any rodent species. The present report is based on a part of our project on the effect of torsion of the spermatic cord to the contralateral testis. This paper describes for the first time, the fine structural details of the annulate lamellae in the Sertoli cells of damaged testis from guinea pigs.One side of the spermatic cord of each of six Hartly strain adult guinea pigs was surgically twisted (540°) under pentobarbital anesthesia (1). Four months after induction of torsion, animals were sacrificed, testes were excised and processed for the light and electron microscopic investigations. In the damaged testis, the majority of seminiferous tubule contained a layer of Sertoli cells with occasional spermatogonia (Fig. 1). Nuclei of these Sertoli cells were highly pleomorphic and contained small chromatinic clumps adjacent to the inner aspect of the nuclear envelope (Fig. 2).

A new Zeiss TEM with an imaging Omega filter is a fully digitized, side-entry, 120 kV TEM/STEM instrument for materials science. The machine possesses an Omega magnetic imaging energy filter (see Fig. 1) placed between the third and fourth projector lens. Lanio designed the filter and a prototype was built at the Fritz-Haber-Institut in Berlin, Germany. The imaging magnetic filter allows energy-filtered images or diffraction patterns to be recorded without scanning using efficient area detection. The energy dispersion at the exit slit (Fig. 1) results in ∼ 1.5 μm/eV which allows imaging with energy windows of ≤ 10 eV. The smallest probe size of the microscope is 1.6 nm and the Koehler illumination system is used for the first time in a TEM. Serial recording of EELS spectra with a resolution < 1 eV is possible. The digital control allows X,Y,Z coordinates and tilt settings to be stored and later recalled.

Microstructural studies by transmission electron microscopy (TEM) of diamond films grown by chemical vapor deposition (CVD) usually involve tedious specimen preparation. This process has been avoided with a technique that is described in this paper. For the first time, thick as-grown diamond films have been examined directly in a conventional TEM without thinning. With this technique, the important microstructures near the growth surface have been characterized. An as-grown diamond film was fractured on a plane containing the growth direction. It took about 5 min to prepare a sample. For TEM examination, the film was tilted about 30-45° (see Fig. 1). Microstructures of the diamond grains on the top edge of the growth face can be characterized directly by transmitted electron bright-field (BF) and dark-field (DF) images and diffraction patterns.
