Actograms are well-established methods used for visualizing periodic activity of animals in chronobiological research. They help in the understanding of the overall characteristics of rhythms and are instrumental in defining the direction of subsequent detailed analysis. Although there exists specialized software for creating actograms, new users such as students and researchers from other fields often find it inconvenient to use. In this study, we demonstrate a fast and easy method to create actograms using Microsoft Excel. As operations in Excel are simple and user-friendly, it takes only a few minutes to create an actogram. Using this method, it is possible to obtain a visual understanding of the characteristics of rhythms not only from typical activity data, but also from any kind of time-series data such as body temperature, blood sugar level, gene expressions, sleep electroencephalogram, heartbeat, and so on. The actogram thus created can also be converted to the "heatogram” shown by color temperature. As opposed to conventional chronograms, this new type of chronogram facilitates easy understanding of rhythmic features in a more intuitive manner. This method is therefore convenient and beneficial for a broad range of researchers including students as it aids in the better understanding of periodic phenomena from a large amount of time-series data.

AbstractBackground and aimsMinirhizotrons are commonly used to study root turnover which is essential for understanding ecosystem carbon and nutrient cycling. Yet, extracting data from minirhizotron images requires intensive annotation effort. Existing annotation tools often lack flexibility and provide only a subset of the required functionality. To facilitate efficient root annotation in minirhizotrons, we present the user-friendly open source tool rhizoTrak.Methods and resultsrhizoTrak builds on TrakEM2 and is publically available as Fiji plugin. It uses treelines to represent branching structures in roots and assigns customizable status labels per root segment. rhizoTrak offers configuration options for visualization and various functions for root annotation mostly accessible via keyboard shortcuts. rhizoTrak allows time-series data import and particularly supports easy handling and annotation of time series images. This is facilitated via explicit temporal links (connectors) between roots which are automatically generated when copying annotations from one image to the next. rhizoTrak includes automatic consistency checks and guided procedures for resolving conflicts. It facilitates easy data exchange with other software by supporting open data formats.ConclusionsrhizoTrak covers the full range of functions required for user-friendly and efficient annotation of time-series images. Its flexibility and open source nature will foster efficient data acquisition procedures in root studies using minirhizotrons.

Vegetable production is an important sector of economy for farmers in Nepal. The analysis was carried out to explore the trends in vegetable production sector in Nepal along with the recent trend of some major vegetables in terms of area, production and yield. The time series data from 1977/78 to 2016/17 (40 years) of vegetables production and 5 years data (2011/12 - 2015/16) of major vegetables were collected from reliable source and analysis was done through Microsoft Excel. The results show that between 1977/78 and 2016/17 the area under vegetables cultivation has jumped by 222.8% while production is increased by 728.21% and productivity is increased by 156.6% during this course. The result also reveals that during the period of 5 years (2011/12 - 2015/16), solanaceous and cruciferous vegetables has an increasing trend in area, production and yield except for the area under cultivation for eggplant (declined by 5.2%) and for radish (declined by 6.0%) respectively while cucurbitaceous vegetables has increasing trend in area and production but an declining trend in yield except for the yield of cucumber (increased by 15.8%). However, the trend of other major vegetables is seen highly fluctuating over the years.

Research on circadian rhythms often requires researchers to estimate period, robustness/power, and phase of the rhythm. These are important to estimate, owing to the fact that they act as readouts of different features of the underlying clock. The commonly used tools, to this end, suffer from being very expensive, having very limited interactivity, being very cumbersome to use, or a combination of these. As a step toward remedying the inaccessibility to users who may not be able to afford them and to ease the analysis of biological time-series data, we have written RhythmicAlly, an open-source program using R and Shiny that has the following advantages: (1) it is free, (2) it allows subjective marking of phases on actograms, (3) it provides high interactivity with graphs, (4) it allows visualization and storing of data for a batch of individuals simultaneously, and (5) it does what other free programs do but with fewer mouse clicks, thereby being more efficient and user-friendly. Moreover, our program can be used for a wide range of ultradian, circadian, and infradian rhythms from a variety of organisms, some examples of which are described here. The first version of RhythmicAlly is available on Github, and we aim to maintain the program with subsequent versions having updated methods of visualizing and analyzing time-series data.

Replication of time series in microarray experiments is costly. To analyze time series data with no replicate, many model-specific approaches have been proposed. However, they fail to identify the genes whose expression patterns do not fit the pre-defined models. Besides, modeling the temporal expression patterns is difficult when the dynamics of gene expression in the experiment is poorly understood. We propose a method called Partial Energy ratio for Microarray (PEM) for the analysis of time course microarray data. In the PEM method, we assume the gene expressions vary smoothly in the temporal domain. This assumption is comparatively weak and hence the method is general enough to identify genes expressed in unexpected patterns. To identify the differentially expressed genes, a new statistic is developed by comparing the energies of two convoluted profiles. We further improve the statistic for microarray analysis by introducing the concept of partial energy. The PEM statistic can be easily incorporated into the SAM framework for significance analysis. We evaluated the PEM method with an artificial dataset and two published time course cDNA microarray datasets on yeast. The experimental results show the robustness and the generality of the PEM method in identifying the genes of interest.

Exchange rate is one tool to measure a country’s economic conditions. The growth of a stable currency value indicates that the country has a relatively good economic conditions or stable. This study has the purpose to analyze the factors that affect the exchange rate of the Indonesian Rupiah against the United States Dollar in the period of 2000-2013. The data used in this study is a secondary data which are time series data, made up of exports, imports, inflation, the BI rate, Gross Domestic Product (GDP), and the money supply (M1) in the quarter base, from first quarter on 2000 to fourth quarter on 2013. Regression model time series data used the ARCH-GARCH with ARCH model selection indicates that the variables that significantly influence the exchange rate are exports, inflation, the central bank rate and the money supply (M1). Whereas import and GDP did not give any influence.

The land deformation in line of sight (LOS) direction can be measured using time series InSAR. InSAR can successfully measure land subsidence based on LOS in many big cities, including the eastern and western regions of Bangkok which is separated by Chao Phraya River. There are differences in prosperity between both sides due to human activities, land use, and land cover. This study focuses on the land subsidence difference between the western and eastern regions of Bangkok and the most possible cause affecting the land subsidence rates. The Radarsat-2 single look complex (SLC) was used to set up the time series data for long term monitoring. To generate interferograms, StaMPS for Time Series InSAR processing was applied by using the PSI algorithm in DORIS software. It was found that the subsidence was more to the eastern regions of Bangkok where the vertical displacements were +0.461 millimetres and -0.919 millimetres on the western and the eastern side respectively. The districts of Nong Chok, Lat Krabang, and Khlong Samwa have the most extensive farming area in eastern Bangkok. Besides, there were also three major industrial estates located in eastern Bangkok like Lat Krabang, Anya Thani and Bang Chan Industrial Estate. By the assumption of water demand, there were forty-eight wells and three wells found in the eastern and western part respectively. The number of groundwater wells shows that eastern Bangkok has the demand for water over the west, and the pumping of groundwater is a significant factor that causes land subsidence in the area.Keywords: Subsidence, InSAR, Radarsat-2, Bangkok
