Abstract Bupleurum (named “Chai-hu”) is an important traditional Chinese medicine resource in China. It has been widely used since ancient times and has antipyretic, analgesic and cholagogic functions, but there is little research on its genetic diversity. In this study, genotyping-by-sequencing (GBS) was used to detect SNP loci in 39 Bupleurum germplasm resources from different regions in China and analyse their genetic diversity. A total of 25.1 Gb of data was obtained by sequencing, with an average of 0.64 Gb per sample. After screening, 83898 high-quality SNPs were obtained. The results of genetic research were obtained by phylogenetic tree, principal component analysis and population structure analysis, and the 39 experimental materials were divided into three groups. The average observed heterozygosity and expected heterozygosity of Bupleurum populations were 0.24 and 0.17, respectively, indicating that Bupleurum populations from five different provinces had a low level of genetic diversity. Population nucleotide diversity analysis and analysis of molecular variance showed that the percentage of intrapopulation variation was 120.88%, while the percentage of interpopulation variation was only 2.46%. There was relative aggregation of Bupleurum samples with the same geographical origin, but the division of population structure was not completely correlated with sample origin. The results showed that the genetic diversity of the materials was low and that the genetic variation was narrow. This provides a good basis for the genetic breeding and protection of species diversity of Bupleurum.

AbstractGut microbiomes were analyzed by 16S rRNA gene metabarcoding for polar bears (Ursus maritimus) from the southern Beaufort Sea (SB), where sea ice loss has led to increased use of land-based food resources by bears, and from East Greenland (EG), where persistent sea ice has allowed hunting of ice-associated prey nearly year-round. SB polar bears showed a higher number of total (940 vs. 742) and unique (387 vs. 189) amplicon sequence variants and higher inter-individual variation compared to EG polar bears. Gut microbiome composition differed significantly between the two subpopulations and among sex/age classes, likely driven by diet variation and ontogenetic shifts in the gut microbiome. Dietary tracer analysis using fatty acid signatures for SB polar bears showed that diet explained more intrapopulation variation in gut microbiome composition and diversity than other tested variables, i.e., sex/age class, body condition, and capture year. Substantial differences in the SB gut microbiome relative to EG polar bears, and associations between SB gut microbiome and diet, suggest that the shifting foraging habits of SB polar bears tied to sea ice loss may be altering their gut microbiome, with potential consequences for nutrition and physiology.

Intrapopulation variation in behaviour, including activity, boldness and aggressiveness, is becoming more widely recognized and is hypothesized to substantially affect ecological and evolutionary dynamics. Although previous studies used candidate-gene approaches and genome-wide association analyses to identify genes correlated with variations in activity and aggressiveness, behavioural variation may not be fully captured in the nuclear genome, as it does not account for mitochondrial genomes. Mitochondrial genes encode products that are key regulators of the cellular energy-producing pathways in metabolic processes and are thought to play a significant role in life-history and reproductive traits. In this study, we considered many isofemale lines of Drosophila immigrans established from two wild populations to investigate whether intrapopulation variation in the mitochondrial genome affected activity level within this species. We identified two major haplogroups in these populations, and activity levels in both larvae and adults differed significantly between the two haplogroups. This result indicated that intrapopulation variation in activity level may be partially controlled by mitochondrial genes, along with the interaction between nuclear and mitochondrial genes and the age of individual organisms.

For Siberian stone pine (Pinus sibirica Du Tour), a valuable nut-bearing species, the development of a system of selectively significant signs of crop quality is relevant, which is necessary for the introduction of this species into culture. Were studied the level and nature of variability in the quality of cones and seeds in 32 trees on a 42-year-old plantation with sparse planting trees of 8×8 m (south of the Tomsk region). The used system of traits reflects the sequence of the crop formation process — from cone differentiation to seed ripening. We are establish that the maximum level of variability is observed in characters characterizing deviations in seed embryogenesis, leading to an increase in the proportion of underdeveloped, empty and incomplete seeds. The level of variability of traits caused by the influence of the mother plant is much lower on the features of the establishment, differentiation, and growth of cones (the number of scales and seeds). The signs characterizing the number of different elements of the cones have a normal distribution. Positive asymmetry and kurtosis are characteristic of the distributions of signs reflecting the level of abortion of the ovules at different stages of their development. As the final selection trait with a high level of intrapopulation variability, we are proposing to use the mass of full tree seeds per unit area of the horizontal projection of the crown. The use of this trait is promising for the search for trees combining a narrow crown with a large mass of seeds.

An analysis of genetic heterogeneity was performed for two populations of Ophrys insectifera L. located in the Berezinsky Biosphere Reserve and the Verkudy village. The species are critically endangered (CR). The analysis of data obtained using iPBS markers detected the higher risk of extinction of the population in the Berezinsky Biosphere Reserve than the population from the Verkudy village, since the level of population genetic heterogeneity from the Verkudy is higher compared to the Berezinsky Biosphere Reserve. Molecular variance analysis (AMOVA) and other parameters of genetic variation showed the major fraction of intrapopulation variation (64 %, Gst = 0.26). Principal Coordinates Analysis (PCoA) revealed two groups that coincided with natural populations, and confirmed a larger genetic heterogeneity in the population from the Verkudy.

Different models have been proposed to elucidate the origins of the founding populations of America, along with the number of migratory waves and routes used by these first explorers. Settlements, both along the Pacific coast and on land, have been evidenced in genetic and archeological studies. However, the number of migratory waves and the origin of immigrants are still controversial topics. Here, we show the Australasian genetic signal is present in the Pacific coast region, indicating a more widespread signal distribution within South America and implicating an ancient contact between Pacific and Amazonian dwellers. We demonstrate that the Australasian population contribution was introduced in South America through the Pacific coastal route before the formation of the Amazonian branch, likely in the ancient coastal Pacific/Amazonian population. In addition, we detected a significant amount of interpopulation and intrapopulation variation in this genetic signal in South America. This study elucidates the genetic relationships of different ancestral components in the initial settlement of South America and proposes that the migratory route used by migrants who carried the Australasian ancestry led to the absence of this signal in the populations of Central and North America.

AbstractEukaryotic genomes vary greatly in size due to variation in the proportion of non-coding DNA, a pattern that emerges both in comparisons at a larger taxonomic scale and at the level of individuals within a species. The rotifer Brachionus asplanchnoidis represents one of the most extreme cases of intraspecific genome size variation among Eukaryotes, displaying almost 2-fold variation within a geographic population. Here we used a whole-genome sequencing approach to identify the underlying DNA sequence differences by assembling a high-quality reference genome draft for one individual of the population and aligning short-reads of 15 individuals from the same geographic population. We identified large, contiguous copy number variable regions (CNVs), which exhibited significant coverage differences among individuals, and whose coverage overall scaled with genome size. CNVs were mainly composed of tandemly repeated satellite DNA, with only few interspersed genes or other sequences, and were characterized by an elevated GC-content. Judging from their distributions across contigs, some CNVs are fragments of accessory (B-)chromosomes while others resemble large insertions to normal chromosomes. CNV patterns in offspring of two parents with divergent genome size, and CNV patterns in several individuals from an inbred line differing in genome size demonstrated inheritance and accumulation of CNVs across generations. Our study provides unprecedented insights into genome size evolution at microevolutionary time scales and thus paves the way for studying genome size evolution in contemporary populations rather than inferring patterns and processes a posteriori from species comparisons.

Hybridogenesis in an interspecific hybrid frog is a coupling mechanism in the gametogenic cell line that eliminates the genome of one parental species with endoduplication of the remaining genome of the other parental species. It has been intensively investigated in the edible frog Pelophylax kl. esculentus (RL), a natural hybrid between the marsh frog P. ridibundus (RR) and the pool frog P. lessonae (LL). However, the genetic mechanisms involved remain unclear. Here, we investigated the water frogs in the western Russian territory. In three of the four populations, we genetically identified 16 RL frogs living sympatrically with the parental LL species, or with both parental species. In addition, two populations contained genome introgression with another species, P. bedriagae (BB) (a close relative of RR). In the gonads of 13 RL frogs, the L genome was eliminated, producing gametes of R (or R combined with the B genome). In sharp contrast, one RL male eliminated the L or R genome, producing both R and L sperm. We detected a variation in genome elimination within a population. Based on the genetic backgrounds of RL frogs, we hypothesize that the introgression of the B genome resulted in the change in choosing a genome to be eliminated.

The main goal of this paper was to analyze intrapopulation variation of both morphological traits and shell banding polymorphism using the example of a continuous population (a metapopulation) of the land snail Cepaea vindobonensis (Férussac, 1821). A total of 14 samples of the land snail C. vindobonensis from a population located in the “Dubki” Park (Ukraine, Mykolayiv) were collected in May-July 2007. The land snail collection sites are divided into three areas by buildings and asphalt roads, indicated by the Latin letters A, B and C. The major diameter of shell (MJD), the minor diameter of shell (MID) and the shell height (SH) were measured with a digital calliper to the nearest 0.05 mm. Two shell shape indices (SF1 and SF2) were also computed. A high level of the intrapopulation variation of the land snail C. vindobonensis was found in our study. Significant differences between sample means were found for all shell traits and indices used (except for SF1), however, maximum difference was noted for SH and SF2 (in both cases: P ≤ 0.001). About 80% of the total variation of the variance-covariance matrix was explained by the 1st and 2nd Principal Components (PC1 and PC2). The PC1 was characterized by high positive factor loadings of MJD, MID and SH and thus can be interpreted as “shell size dimension” and the PC2 had a high correlation with SF2 and thus it can be interpreted as “shell globularity”. The PC1 and PC2 determined a high level of spatial differentiation of intrapopulation morphological variation of the land snail C. vindobonensis. Samples with small (area A) and large (areas B and C) shells were separated from each other according to the PC1. Areas B and C were characterized by individuals with flatness and globularity shells, respectively. The areas A, B and C differed significantly in the total number of morphs, average number of morphs and frequency of rare morphs (Kruskal-Wallis H-test; in all cases P ≤ 0.010). At the same time, the highest value of phenetic diversity was noted for samples collected within A and C areas. In general all phenetic diversity estimators showed a positive correlation with sample size (Spearman's correlation coefficient; in all cases P ≤ 0.05). It was found that the type of biotope did not likely affect the frequency of individual morphs with respect to the shell banding polymorphism pattern. With regard to the most common morphs two patterns of the spatial arrangement of the intrapopulation variation were found – clinal pattern was for the frequency of pallescens morph and chaotic pattern was for frequency of “12345” morph.
