AbstractIntrogression lines are valuable germplasm for scientists and breeders, since they ease genetic studies such as QTL interactions and positional cloning as well as the introduction of favorable alleles into elite varieties. We developed a novel introgression line collection in melon using two commercial European varieties with different ripening behavior, the climacteric cantalupensis ‘Védrantais’ as recurrent parent and the non-climacteric inodorus ‘Piel de Sapo’ as donor parent. The collection contains 34 introgression lines, covering 99% of the donor genome. The mean introgression size is 18.16 Mb and ~ 3 lines were obtained per chromosome, on average. The high segregation of these lines for multiple fruit quality traits allowed us to identify 27 QTLs that modified sugar content, altered fruit morphology or were involved in climacteric ripening. In addition, we confirmed the genomic location of five major genes previously described, which control mainly fruit appearance, such as mottled rind and external color. Most of the QTLs had been reported before in other populations sharing parental lines, while three QTLs (EAROQP11.3, ECDQP11.2 and FIRQP4.1) were newly detected in our work. These introgression lines would be useful to perform additional genetic studies, as fine mapping and gene pyramiding, especially for important complex traits such as fruit weight and climacteric ripening.

AbstractGenetic mapping studies have identified thousands of associations between common variants and hundreds of human traits. Translating these associations into mechanisms is complicated by two factors: they fall into gene regulatory regions; and they are rarely mapped to one causal variant. One way around these limitations is to find groups of traits that share associations, using this genetic link to infer a biological connection. Here, we assess how many trait associations in the same locus are due to the same genetic variant, and thus shared; and if these shared associations are due to causal relationships between traits. We find that only a subset of traits share associations, with many due to causal relationships rather than pleiotropy. We therefore suggest that simply observing overlapping associations at a genetic locus is insufficient to infer causality; direct evidence of shared associations is required to support mechanistic hypotheses in genetic studies of complex traits.

AbstractAdult height inspired the first biometrical and quantitative genetic studies and is a test-case trait for understanding heritability. The studies of height led to formulation of the classical polygenic model, that has a profound influence on the way we view and analyse complex traits. An essential part of the classical model is an assumption of additivity of effects and normality of the distribution of the residuals. However, it may be expected that the normal approximation will become insufficient in bigger studies. Here, we demonstrate that when the height of hundreds of thousands of individuals is analysed, the model complexity needs to be increased to include non-additive interactions between sex, environment and genes. Alternatively, the use of log-normal approximation allowed us to still use the additive effects model. These findings are important for future genetic and methodologic studies that make use of adult height as an exemplar trait.

Abstract A new strategy for studying the genome structure and organization of natural populations is proposed on the basis of a combined analysis of linkage and linkage disequilibrium using known polymorphic markers. This strategy exploits a random sample drawn from a panmictic natural population and the open-pollinated progeny of the sample. It is established on the principle of gene transmission from the parental to progeny generation during which the linkage between different markers is broken down due to meiotic recombination. The strategy has power to simultaneously capture the information about the linkage of the markers (as measured by recombination fraction) and the degree of their linkage disequilibrium created at a historic time. Simulation studies indicate that the statistical method implemented by the Fisher-scoring algorithm can provide accurate and precise estimates for the allele frequencies, recombination fractions, and linkage disequilibria between different markers. The strategy has great implications for constructing a dense linkage disequilibrium map that can facilitate the identification and positional cloning of the genes underlying both simple and complex traits.

Cotton (Gossypium L.) is the most important fiber crop worldwide. Here, transcriptome analysis was conducted on developing fibers of a G. mustelinum introgression line, IL9, and its recurrent parent, PD94042, at 17 and 21 days post-anthesis (dpa). Differentially expressed genes (DEGs) of PD94042 and IL9 were identified. Gene Ontology (GO) enrichment analysis showed that the annotated DEGs were rich in two main biological processes and two main molecular functions. Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway analysis likewise showed that the annotated DEGs were mainly enriched in metabolic pathways and biosynthesis of secondary metabolites. In total, 52 DEGs were selected as candidate genes based on comparison of the DEGs and GO function annotation information. Quantitative real-time PCR (RT-qPCR) analysis results for 12 randomly selected DEGs were consistent with transcriptome analysis. SNP identification based on G. mustelinum chromatin segment introgression showed that 394 SNPs were identified in 268 DEGs, and two genes with known functions were identified within fiber strength quantitative trait loci (QTL) regions or near the confidence intervals. We identified 52 key genes potentially related to high fiber strength in a G. mustelinum introgression line and provided significant insights into the study of cotton fiber quality improvement.

SummaryCommercial tomato (Solanum lycopersicum) is one of the most widely grown vegetable crops worldwide. Heirloom tomatoes retain extensive genetic diversity and a considerable range of fruit quality and leaf morphological traits.Here the role of leaf morphology was investigated for its impact on fruit quality. Heirloom cultivars were grown in field conditions and BRIX by Yield (BY) and other traits measured over a fourteen-week period. The complex relationships among these morphological and physiological traits were evaluated using PLS-Path Modeling, and a consensus model developed.Photosynthesis contributed strongly to vegetative biomass and sugar content of fruits but had a negative impact on yield. Conversely leaf shape, specifically rounder leaves, had a strong positive impact on both fruit sugar content and yield. Cultivars such as Stupice and Glacier, with very round leaves, had the highest performance in both fruit sugar and yield. Our model accurately predicted BY for two commercial cultivars using leaf shape data as input.This study revealed the importance of leaf shape to fruit quality in tomato, with rounder leaves having significantly improved fruit quality. This correlation was maintained across a range of diverse genetic backgrounds and shows the importance of leaf morphology in tomato crop improvement.

The effect of DA-6 treatments with different concentrations on the maturity and fruit quality of ‘Aikansui’ pear was studied. The results showed that the effect of treatment at 35 mg •L-1 was the best, followed by 30 mg •L-1. The treatment of 35 mg •L-1 could increase the sugar content of the fruit, reduce the content of titratable acid, and advance the maturity of the fruit to the greatest extent. The 30 mg •L-1 treatment had the most significant effect on the increase of fruit weight and the Vc content.

The study was carried out at the farmer's field of Juri Upazilla, Maulavibazar District during 2008-2009, 2009-2010, and 2011-2012 to find out the proper combination of fertilizer nutrients that promotes better fruit yield and quality of mandarin (cv. Khashi Kamla). The treatments were Native nutrient i.e., control (TI), N150P50K150Mg30 (T2), N200P75K175Mg40 (T3), N250P100 K200Mg50 (T4), N300P125K225Mg60 (T5), and N200P75K175Mg0 (T6) g/plant/year. In addition, 20 kg cowdung/plant was used as blanket dose. Yield components, yield, and TSS content (%) of mandarin varied significantly due to variation of nutrients in all the test years. Fruit yield/plant was improved significantly with increase in NPK and Mg dose irrespective of years. Application of Mg in combination with NPK increased 17-157% mean fruit yield over magnesium control. Significantly the highest yield and yield attributes were recorded under treatment N300 P125 K225 Mg60 g/plant (T5) along with 20 kg cowdung/plant in all the years. Total soluble sugar (%) content was also maximum in trees receiving N300P125K225Mg30 g/plant. The highest gross margin and marginal rate of return were achieved by the same treatment (T5). The lowest fruit yield/plant was obtained from untreated control plot (native nutrient). Three years’ study revealed that application of N300P125K225Mg60 along with 20 kg cowdung/plant would be economically optimum for achieving higher yield and better fruit quality in mandarin grown under piedmont plain soil. Comparison of the effect of two strains of mottle virus, two strains of veinbanding virus, and latent-A virus, alone and in combination, on vigor, yield and quality of British Sovereign strawberry plants grown under two planting systems showed: 1. Vigor was reduced by infection by a single virus and still further reduced by two viruses; 2. Yield was reduced by virus infection, especially during the first fruiting year when plants were grown under the hill system; 3. Fruit size was reduced only by virus combinations; 4. Fruit quality was affected only by veinbanding, which increased the total acid content and tended to reduce sugar content.
