AbstractChromatin accessibility is essential for transcriptional activation of genomic regions. It is well established that transcription factors (TFs) and histone modifications (HMs) play critical roles in chromatin accessibility regulation. However, there is a lack of studies that quantify these relationships. Here we constructed a two-layer model to predict chromatin accessibility by integrating DNA sequence, TF binding, and HM signals. By applying the model to two human cell lines (GM12878 and HepG2), we found that DNA sequences had limited power for accessibility prediction, while both TF binding and HM signals predicted chromatin accessibility with high accuracy. According to the HM model, HM features determined chromatin accessibility in a cell line shared manner, with the prediction power attributing to five core HM types. Results from the TF model indicated that chromatin accessibility was determined by a subset of informative TFs including both cell line-specific and generic TFs. The combined model of both TF and HM signals did not further improve the prediction accuracy, indicating that they provide redundant information in terms of chromatin accessibility prediction. The TFs and HM models can also distinguish the chromatin accessibility of proximal versus distal transcription start sites with high accuracy.

Abstract Objective Serum amyloid A4 (SAA4) is an apolipoprotein that is associated with high-density lipoprotein (HDL) in plasma. In this present investigation, we appraised the potential of SAA4 as a novel diagnostic biomarker for rheumatoid arthritis (RA) combined with other established RA biomarkers, including anticitrullinated protein antibody (anti-CCP), rheumatoid factor (RF),and C-reactive protein (CRP). Based on the correlative measures of the biomarkers, we developed a diagnostic model of RA by integrating serum levels of SAA4 with these clinical parameters. Methods A number of 316 patients were recruited in the current research. The serum levels of SAA4 were assessed by quantitative ELISA. The specificity and sensitivity of biomarkers were evaluated by using a receiver-operator curve (ROC) analysis to determine their diagnostic efficiency. Univariate and multivariate logistic regression analyses were used to screen and construct the diagnostic models for RA , consisting of diagnostic biomarkers and clinical data. A diagnostic nomogram was then generated based on logistic regression analysis results. Results The serum levels of SAA4 were considerably greatest in RA patients in comparison to other control subjects (P<0.001). Compared with anti-CCP, RF and CRP respectively, SAA4 had the highest specificity (88.60%) for diagnosing RA. The combination of SAA4 with anti-CCP could have the highest diagnostic accuracy when paired together, with highest sensitivity (91.14%) in parallel and highest specificity(98.10) in series. We successfully developed two diagnostic models: the combined model of SAA4 and anti-CCP (model A), and the combined model of SAA4, CRP, anti-CCP, RF and history of diabetes (model B). Both models showed a great area under the curve of ROC for either the training cohort or the validation cohort. The data indicated that the novel RA diagnostic models possessed an advantageous discrimination capacity and application potential. Conclusion Serum SAA4 has utility as a biomarker for RA’s diagnosis and can enhance the detection of RA when combined with anti-CCP.

Many cities have built expressways to alleviate traffic congestion, among which elevated expressways are the most common form. However, traffic congestion still occurs frequently in the connecting section between the ramp of expressway and the ground intersection. Based on the field traffic survey data, the traffic operation characteristics of vehicles in the connecting section and the main factors affecting the length of the connecting section are analyzed. A combined model for calculating the length of the connecting section between ramp of urban expressway and intersection is proposed. VISSIM is used to simulate the traffic flow under the current and calculated length of the connecting section. The comparison results show that under the calculation length, the travel time, average delay, parking time and queue length are reduced to varying degrees, which verifies the rationality of the calculation model.

Objective: To explore the diagnostic value of CT radiographic images and radiomics features for invasive classification of lung adenocarcinoma manifesting as ground-glass nodules (GGNs) in computer tomography (CT).Methods: A total of 312 GGNs were enrolled in this retrospective study. All GGNs were randomly divided into training set (n = 219) and test set (n = 93). Univariate and multivariate logistic regressions were used to establish a clinical model, while the minimum redundancy maximum relevance (mRMR) and least absolute shrinkage and selection operator (LASSO) algorithm were used to select the radiomics features and construct the radiomics model. A combined model was finally built by combining these two models. The performance of these models was assessed in both training and test set. A combined nomogram was developed based on the combined model and evaluated with its calibration curves and C-index.Results: Diameter [odds ratio (OR), 1.159; p < 0.001], lobulation (OR, 2.953; p = 0.002), and vascular changes (OR, 3.431; p < 0.001) were retained as independent predictors of the invasive adenocarcinoma (IAC) group. Eleven radiomics features were selected by mRMR and LASSO method to established radiomics model. The clinical model and radiomics mode showed good predictive ability in both training set and test set. When two models were combined, the diagnostic area under the curve (AUC) value was higher than the single clinical or radiomics model (training set: 0.86 vs. 0.83 vs. 0.82; test set: 0.80 vs. 0.78 vs. 0.79). The constructed combined nomogram could effectively quantify the risk degree of 3 image features and Rad score with a C-index of 0.855 (95%: 0.805∼0.905).Conclusion: Radiographic and radiomics features show high accuracy in the invasive diagnosis of GGNs, and their combined analysis can improve the diagnostic efficacy of IAC manifesting as GGNs. The nomogram, serving as a noninvasive and accurate predictive tool, can help judge the invasiveness of GGNs prior to surgery and assist clinicians in creating personalized treatment strategies.

ObjectiveTo investigative the diagnostic performance of the morphological model, radiomics model, and combined model in differentiating invasive adenocarcinomas (IACs) from minimally invasive adenocarcinomas (MIAs).MethodsThis study retrospectively involved 307 patients who underwent chest computed tomography (CT) examination and presented as subsolid pulmonary nodules whose pathological findings were MIAs or IACs from January 2010 to May 2018. These patients were randomly assigned to training and validation groups in a ratio of 4:1 for 10 times. Eighteen categories of morphological features of pulmonary nodules including internal and surrounding structure were labeled. The following radiomics features are extracted: first-order features, shape-based features, gray-level co-occurrence matrix (GLCM) features, gray-level size zone matrix (GLSZM) features, gray-level run length matrix (GLRLM) features, and gray-level dependence matrix (GLDM) features. The chi-square test and F1 test selected morphology features, and LASSO selected radiomics features. Logistic regression was used to establish models. Receiver operating characteristic (ROC) curves evaluated the effectiveness, and Delong analysis compared ROC statistic difference among three models.ResultsIn validation cohorts, areas under the curve (AUC) of the morphological model, radiomics model, and combined model of distinguishing MIAs from IACs were 0.88, 0.87, and 0.89; the sensitivity (SE) was 0.68, 0.81, and 0.83; and the specificity (SP) was 0.93, 0.79, and 0.87. There was no statistically significant difference in AUC between three models (p &gt; 0.05).ConclusionThe morphological model, radiomics model, and combined model all have a high efficiency in the differentiation between MIAs and IACs and have potential to provide non-invasive assistant information for clinical decision-making.

Abstract In the present paper, a general non-combined model of three-terminal refrigerator is established based on the low-dissipation assumption. The relation between the optimized cooling power and the corresponding coefficient of performance (COP) is analytically derived, according to which the COP at maximum cooling power (CMP) can be further determined. At two dissipation asymmetry limits, upper and lower bounds of CMP are obtained and found to be in good agreement with experimental and simulated results. Additionally, comparison of the obtained bounds with previous combined model is presented. In particular it is found that the upper bounds are the same, whereas the lower bounds are quite different. This feature indicates that the claimed universal equivalence for the combined and non-combined models under endoreversible assumption is invalid within the frame of low-dissipation assumption. Then, the equivalence between various finite-time thermodynamic models needs to be reevaluated regarding multi-terminal systems. Moreover, the correlation between the combined and non-combined models is further revealed by the derivation of the equivalent condition according to which the identical upper bounds and distinct lower bounds are theoretically shown. Finally, the proposed non-combined model is proved to be the appropriate model for describing various types of thermally driven refrigerator. This work may provide some instructive information for the further establishments and performance analyses of multi-terminal low-dissipation models.
